[phenixbb] CCI apps bundles upgrading

Hi Miguel, 

I don't think that is a good idea, or even possible.

You can use the cci_apps package to use updated version of the (for instance) phenix.refine command line program. 
You however cannot use the cctbx to upgrade phenix.
