Please send them, unless you're using an outdated version (for the  
nightly builds, anything more than a week old can be considered  
outdated).  However, you should normally use the address bugs at phenix-online.org 
  for this - it's just an alias, you don't need to subscribe to  
anything.

The symlink in PyMOL is Warren's fault - the others are ours, but they  
won't cause problems while running PHENIX, since none of those  
commands are used once building from source is finished (we use  
'python', not 'python2.6').  I will see if I can figure out an easy  
way to clean them up all at once (does anyone know how to determine  
the path of a file based on a symlink to it, in a Bash script?).

The ext_ref_files directory has been replaced by chem_data - as long  
as that's there, you're okay.
