1) phenix.refine does anisotropic correction, see this paper for more 
details:

2) Improved version of anisotropic scaling suggested by R. Read (more 
precisely, a better way of map calculation given high anisotropy) will 
be implemented in future. We discussed it but I didn't get a chance yet 
to implement it.

3) I do not believe that it is a good idea to use manipulated Fobs in 
refinement.
