Maybe I'm doing it wrong, but I was trying to show a class last week how to use the AlphaFold features of phenix, only to find that the Colab seems to no longer exist? I know the dedicated server is up now, but the current stable release does not have that feature in the GUI. Will a new stable release be released soon? Just asking, -James

Hi all, I have a question for generating half half maps for the combined map in Phenix, I am combining 6 regions of a complex (using local refined maps) and supplying the reference map and a reference model for the complex. Additionally, I am supplying the 2 half maps for the whole complex as input fines. I was wondering if I need to supply 2 half maps for each of the local refined regions as input files in addition to the half maps for the reference map. Thank you regards Manoj

How to exclude one part of a model to be taken into account during Real_Space_refinement ?

Dear all, I am trying to do a phenix.real_space_refine in a CryoEM map at 4.2 Å with a model obtained by MDFF (NAMD, a protein DNA complex) because the resulting structure, despite a good CC and a good molecular geometry has a poor Ramachandran Map. When doing the phenix.real_space_refine, the CC is slightly increased with respect to the starting structure, the Ramachandran is dramatically increased but some part of the model ( in the case, the first three bases pairs a DNA duplex) are strongly distorted because of a lack of density in the corresponding region of the map. For some reason, this does not append with the MDFF method. I was wondering if there is a mean, in phenix.real_space_refine, to exclude a part of the model from being fitted in the map. Indeed, the distortion I observe in the DNA duplex is likely due to the fact that the real_space_refine tries to put the atoms at the extremity of the duplex in the closest density at the price of a strong distortion of the structure. phenix.combine_focused_maps

Hi , I am trying the following command using PHENIX VERSION: 1.20.1-4487. to generate a composite map from locally refined maps (cryo-EM) of my complex. I have selected multiple regions each one correspond to one of the six locally refined maps that I wish to combine using this command. I would be grateful if you can suggest if this is the correct way to do it. In this test1.pdb contains the complete model. One of my doubts is that if instead of selection, I supply individual model files for each map region can they have multiple chain Ids. Asking because I was told that I would need to combine all chains and rename them as one chain (per map region) to have the correct weighted map. Issue resorting water chain

Dear bb, I'm using phenix.sort_hetatms to sort my water molecule chain based on their bfactor. My macromolecule and water chains are separated, and I'd very much like them to remain so. When adding *preserve_chain_id=True*, the program outputs: *"Warning: no corresponding macromolecule chain match for C 1"*. The program still writes the output pdb, but it changes the water chain name from "C" to "X", and it does not sort them by bfactor. I'm using Phenix 1.20.1-4487 My command is: *phenix.sort_hetatms file_name="refine.pdb" output_file="resorted_refine.pdb" preserve_chain_id=True sort_waters_by=*b_iso* Not sure where my mistake is. Advanced Methods for Ambient Crystallography at ESRF-EBS Workshop - 21-23 November 2023

Dear all The ESRF and EMBL Joint Structural Biology Group, with the support of EU project Streamline, is organizing a workshop on sample preparation, data collection and data processing for Ambient Temperature Crystallography. ESRF and EMBL have been laying the groundwork for the future development of this field with two main projects: the refurbishment of MASSIF1 (https://www.esrf.fr/MASSIF1), including a CrystalDirect Harvester, allowing full automation of single crystal RT data collection and the new ID29 (https://www.esrf.fr/id29) for Time Resolved Serial Crystallography experiments with microseconds X-ray pulses. This 2.5 days workshop will cover the different practical and theoretical aspects of room temperature data collection and structure determination on the first day, followed by practicals at the beamlines and data processing on the following days. A total number of 10 participants will be selected and we will accept a limited number of participants’ samples to be tested during the workshop. There is no registration fee and meals and accommodation during the workshop will be provided free of charge. Bursaries are available to cover travel expenses for the participants. Cryo_fit execution data test GTPases fails

Dear all, After installing cryo_fit in phenix and gromacs_cryofit on my Macbook Pro M1, I now try to test the code using the example data GTPase. The job encounters immediately a problem but the GUI suggests that the job is still running. The log suggest that the first step did not run successfully (below). I presume setting the topology of the protein but I don’t know. Another question is how is it possible to set other parameters for cryo_fit (like ff…) in the GUI or should I run it in command line ? Running real_space_refine via phenix GUI will show which atoms need to be fixed. If gromacs amber03 force field doesn't have parameters for these residue/atoms, you may need to add appropriate parameters. If you added parameters, please email me (doonam.kim(a)pnnl.gov), I want to recognize your contribution publicly. Most MD simulation force fields do not support all kinds of rare residue/atoms. cryo_fit2 is under development to address this issue using phenix.eLBOW Solution if these residue/atoms are not important: Remove these "wrong" atoms/residues from user's input pdb file. Run cryo_fit again. Solution if user's input pdb file is big: Probably cryo_fit will change conformation just minimally, I would extract out these "wrong" atoms/residues from user's input pdb file, then add these extracted lines to cryo_fitted file later. Email phenixbb(a)phenix-online.org or doonam.kim(a)pnnl.gov for any feature request/help.

Dear Colleagues, A reminder that we will be hosting a webinar (registration link below) that provides information for the synchrotron structural biology user community about accessing the resources at the Advanced Light Source in Berkeley. This is timely because of the imminent closure of the Advanced Photon Source for a year for their upgrade. The position will be open from summer 2023, but starting date is negotiable. Funding is available for at least 2 years of employment, with an extension possible for up to 4 years. The position: The position seeks to strengthen ongoing activities in the our group related to the function and mechanism of sugar-transporting and hormone-transporting membrane proteins in plants (pedersenlab.dk). Examples of our research can be found in: Bavnhøj et al. “Molecular mechanism of sugar transport in plants unveiled by structures of glucose/H+ symporter STP10” Nature Plants 7 (2021) Ung et al. “Structures and mechanism of the plant PIN-FORMED auxin transporter” Nature 609 (2022). The laboratory's interest is the interplay between structure and function of transmembrane transport processes with a focus on metabolite uptake systems and proton driven transport, and the methods uses are primarily structural biology (cryo-EM, crystallography) and biochemistry. The group is part of the Section of Structural Biology at Aarhus University. The candidate: A successful candidate has a relevant Ph.D. degree and a solid and documented background in structural biology, biochemistry and/or biophysics. Experience with membrane protein expression and purification is favored, and the candidate must demonstrate an ability and interest to work with membrane proteins with a structural aim. Applicants should be ambitious, show strong collaborative skills, and be able to take initiatives and responsibility within the work environment. Hi phenix users, I started to add restraints to a large ribosomal file by using the file (in full) below. I encountered two issues: 1) The first one is: how to use this file in the GUI? It seems to get rejected while its accepted when I run phenix through the command line. 2) The second is: restraints involving water molecules with residue numbers > 9999 get rejected. Good afternoon all, “Not the Gordon Research Conference” on Diffraction Methods in Structural Biology 2024 - Experiments and Measurements Organisers: Graeme Winter, Kunio Hirata (NTGRC-chairs) Helena Taberman, Ali Ebrahim (NTGRS-chairs) Local organisers - Arwen Pearson, Ashwin Chari As you will have seen from a message from James Holton last year, the GRC have decided that the 2024 meeting on Diffraction Methods will not be further supported. We are not deterred! A number of the GRC ex-chairs and those nominated for chairing the next meeting feel that this opportunity for the diffraction methods community to come together is important enough that it should continue to happen, even without GRC support. We are therefore delighted to launch the “Not-the-GRC Diffraction methods in Structural Biology”. The topic of the meeting will be “Experiments and Measurements” and we have a great lineup of speakers in mind. Where: https://www.harnackhaus-berlin.mpg.de/en When: 21st - 27th July 2024 i.e. about when the next diffraction methods meeting would have been. Starting with the model of the GRC, since we collectively believe it is a fantastic meeting, we plan to make a few improvements (better accommodation and acoustics, fewer minimum attendees to keep the feel of a small meeting) and we will keep the equivalent of the GRS before the main meeting, as well as the free afternoons for collaborative discussion, and the strong emphasis on being able to talk to everyone. We will also keep the focus on new ideas and so follow the protocol of not recording presentations and encouraging the presentation of unpublished data and ideas. With that in mind, this will be a small meeting (100-120 maximum) so there will be an application process and we will open registration in January 2024. We also want as many early career people as possible - the last GRC was refreshing and fun with a lot of new faces, and this is something we want to build on. So, please hold the date in your calendar and we look forward to sharing the scientific programme with you in the coming months and seeing many of you in Berlin next summer. *Postdoctoral positions available in cryo-EM methods development at the MRC Laboratory of Molecular Biology, Cambridge UK, in the groups of Chris Russo and Jan Löwe* We have one position each available, funded for two years as part of the LMB’s Blue Sky collaboration with AstraZeneca. The project, in collaboration with Kasim Sader at AZ aims to develop novel methods to overcome problems with sample denaturation and preferred orientation during vitrification of thin aqueous films. Ideas involve outrunning the processes involved and modifying the air-water interfaces. The ultimate goal is to make cryo-EM sample preparation a much more universal (and enjoyable) process. Cryo-EM experience will be beneficial and a strong desire to engage deeply in technical developments is a must. The LMB and AZ provide everything required, including a highly collaborative and friendly environment, as well as one of the world’s best institutional cryo-EM setups, including state-of-the-art machine and electronics workshops, a clean room dedicated to grid fabrication, and soon four Titan Krios microscopes. How can I freeze a set of atoms in phenix.real_space_refine? I've got an arginine side chain that is consistently misplaced during refinement, and I’d like to restrain its movement. I notice that refinement.geometry_restraints.edits.scale_restraints is not available anymore, is there another way? Dear all, The registration for the next edition of the Macromolecular Crystallography School in Madrid from the 8th to the 12th of May 2023 is open. The workshop has been organized at Instituto de Química Física Rocasolano CSIC since 2010 and it is meant for 25 graduate students or researchers with previous expertise in crystallography and/or CryoEM who need a deeper insight into the most advanced crystallographic and CryoEM techniques to carry out their research projects.
