Hi, in making ccp4 formatted binary files readable by coot there are two *determine_gridding methods on the c++ side of cctbx ; *http://cctbx.sourceforge.net/current/c_plus_plus/namespacecctbx_1_1maptbx.html 1) template<typename IndexValueType>af::tiny< IndexValueType, 3 > determine_gridding (uctbx::unit_cell const &unit_cell, double d_min, double resolution_factor, af::tiny< IndexValueType, 3 > const &mandatory_factors=detail::one_one_one, IndexValueType max_prime=5, bool assert_shannon_sampling=true); 2) template<typename IndexValueType>af::tiny< IndexValueType, 3 > determine_gridding (uctbx::unit_cell const &unit_cell, double d_min, double resolution_factor, sgtbx::search_symmetry_flags const &symmetry_flags, sgtbx::space_group_type const &space_group_type, af::tiny< IndexValueType, 3 > const &mandatory_factors=detail::one_one_one, IndexValueType max_prime=5, bool assert_shannon_sampling=true); From the python side these get called within http://cctbx.sourceforge.net/current/python/cctbx.maptbx.html#crystal_gridd… __init__(self, unit_cell, d_min=None, resolution_factor=None, step=None, symmetry_flags=None, space_group_info=None, mandatory_factors=None, max_prime=5, assert_shannon_sampling=True, pre_determined_n_real=None); In phenix code it appears that only resolution_factor is ever set and internally then only the first determine_gridding method ever gets called. For numerous space groups these grid dimensions aren't compatible with symmetry operations and if symmetry operations are added to the ccp4 binary file coot has issues with asu (asymmetric unit) fitting to the grid. http://www.ccp4.ac.uk/html/maplib.html If the symmetry operator equations are skipped then coot will read as if the map is P 1 and not know the space group and asu's. symmetry_flags would have to be set to something non-None to call the second method. And if the second determine_gridding method(which is spacegroup aware) would be used, the grid dimensions are compatible with symmetry operators and coot reads and works with the asu's (and my own custom code is also happy). For all the maps produced from phenix.refine runs I've examined they have a space group number between 1 and 230, no symmetry operators included and grid dimensions from the first determine_gridding method. Now there are a number of space groups which have different axes chosen. For example 155 can be R=Rhombohedral http://img.chem.ucl.ac.uk/sgp/large/155az1.htm or H=Hexagonal http://img.chem.ucl.ac.uk/sgp/large/155bz1.htm axes. The symmetry operators identify which one or some systems prepend a number on the space group number such as 155 -> 1155. But coot (0.7 or 0.8.1) doesn't respond to that; only to the symmetry operators I suppose because the symmetry operators are the most trustworthy. The functionality is already in cctbx. Is there a reason the second determine_gridding method(spacegroup aware) is not used by phenix? And a reason symmetry operator equations are not added to the output ccp4 binary files? How should a ccp4 binary know the R or H axes of the space group? (according to its format http://www.ccp4.ac.uk/html/maplib.html) -Roger

viewing ligand_identification output files

Hello, I've recently used--for the first time--phenix's ligand_identification tool via the GUI, and am now examining the output files. I'm writing to ask for advice on how to view the map and models using Coot. I could open the 'model_RSR_FITTED_###.pdb' file with PyMOL, and I could inspect where in the model the fit ligand sits, but I prefer to look at the map using Coot. At this point I have two problems: First, when I Auto Open the resolve.mtz file in Coot, the model I'd input to ligand_identification is clearly not aligned with the map. What could have happened here? And how might I fix it? Second, the same 'model_RSR_FITTED_###.pdb' file I opened with PyMOL has in Coot just one chain, and that contains only the fit ligand. Group B factor refinement not working for low resolution data

Hi, I am working on my ~6A data with molecular replacement method. The MR works out and after rigid body and xyz refinement the result is OK. However, when I tried the ADP refinement with Group B factor option in PHENIX GUI, the R factor significantly increased as well as the B-factor. Nitric Oxide metal.edits not working?

Hello, I am running phenix version 1.9-1692. I have restrains for a nitric oxide ligand that I have used previously to refine a heme iron-NO linked structure. I have pasted them below. For some reason. The NO always gets moved a little to far from the iron. RESOLVE density modification

I am trying to run RESOLVE density modification with the output of a SAD Phaser run (dev-1965). There are 3 input files: high resolution/experimental F’s and I’s, map coefficients and phases, and sequence. I consistently get this error: … ******************************************************************************** Failed to carry out AutoBuild_set_up_build: For finding NCS from sites an MTZ file is required ******************************************************************************** I do not know which MTZ file is being referred to. When I looked into the resolution bin, I notices a sharp rise of R-free between resolution range 2.5-2.6 A (marked in figure below). However R-work is fine. I am doubtful of reducing the resolution to 2.5 A or lower. Please suggest me your opinion. Your words will be highly appreciated. How to define a disulfide bond between symmetry related molecules in phenix.refine

Dear all, I am trying to refine an intermolecular disulfide bond in phenix.refine. The disulfide involves Cys 188 in chain A and Cys 188 of chain B of a symmetry related molecule, with symop -X, Y+1/2, Z+1/2. There are two molecules in the AU, SG is P212121. I generated the following SSBOND entry in the pdb header: SSBOND 2 CYS A 188 CYS B 188 1555 3555 2.04 Based on this: http://www.wwpdb.org/documentation/file-format/format33/sect6.html the format seems fine, but the disulfide is not being recognized during refinement. Could someone point out to me how to correctly define this for phenix.refine. Thanks! Michael

on TLS for Phenix refine

Dear All, For TLS, the document says, "Can I use both TLS and anisotropic ADPs? Yes, but not for the same atoms - since TLS is essentially constrained anisotropic refinement, the two methods are mutually exclusive". In the "Refinment settings" of the Phenix refine graphical interface, will you please tell me which button is for the anisotropic ADP? The individual B-factors, or the Group B-factors, or only the "Optimize X-ray/ADP weight"? I am looking forward to getting your reply. Smith

Odd behaviour of real-space refinement

Hi all, I'm just finalising the re-refinement of a 3.6 Angstrom structure. The stats in general are excellent (Rwork/Rfree = 0.219/0.260; Ramachandran outliers 0.12%; Clashscore < 2; rotamer outliers 2.1%) and I've gone through the whole structure to check and double-check fit to the density. I'm very confident that it's effectively correct. When I run through a fairly standard refinement protocol (XYZ coords, Individual B-factors, optimizing weights, secondary structure restraints), all seems fine - the Rfree rattles around within 0.2% or so. But when I include the real-space refinement option, very strange things start to happen. Each rsrl step causes a 3-4% jump in both Rwork and Rfree, and jumps the Clashscore up to 40 or so. Rotamer outliers briefly go to zero but then increase substantially (to 6+%) in subsequent steps, and the number of Ramachandran outliers increases. I thought I'd missed some dreadful error in my structure until I looked more closely at the results. Some very nonsensical changes have been made - for example, an arginine in the middle of a beta-sheet (admittedly with no observable density associated with its sidechain, but register is well determined by surrounding residues and backbone density is clear) was flipped from its original orientation to point directly into the hydrophobic core of the domain. Somewhat surprising, to say the least. Is this a bug in the algorithm, or is it simply that 3.6A is too low resolution for it to work reliably? My version of Phenix is a nightly build from about 2 weeks ago. Happy to share coordinates and log files if necessary. Thanks, Tristan

Hi Emily, (Back on-list so others can see the answer.) It seems that your PDB file has a "TER" record between residues ASN 446 and ALA 447 of chain B. Our parsing system interprets that as the end of chain B and thinks that ALA 447 is another chain. You can see this by running: phenix.print_sequence xxxxx.pdb I tried deleting the TER record and it looks as though autobuild will get past the interpretation stage with it taken out. Autobuild iterative omit map error

Hello. I'd like to use phenix's Autobuild iterative omit map tool, but have run into an error I could use some help with. When the process aborts, the message that phenix outputs is that the input file has duplicate chains. I looked at the pdb file and I do not see duplicate chains; could the ANISOU records for each atom generated by TLS refinement be hanging up the process? I had no error with Autobuild when I started the iterative map process using an input file that had been generated by phenix.refine using the same configuration as the TLS refinement had used (except, of course, for the TLS parameters). On Phenix refinement

Dear All, The default number of cycles for the Phenix refinement graphical interface is 3 (should be macro-cycles). I have done a refinement with 3 default cycles, and I get the acceptable refinement results. Then I kept everything same, except I changed the cycles of refinement from 3 to 5, however the refinement result was ugly which was unacceptable (Rfree increased). The Phenix document regards 5 macrocycles refine is fine. For my situation, do you think the 3 macrocycles refine result is acceptable or not? If not acceptable, what do you suggest for improvement? I am looking forward to getting your reply. Smith
