Hi, At the end of the log file output by phenix.refine, only R and Rfree are output. Is it possible to generate a statistical table which includes R, Rfree, FOM, LLG (total), LLG (free), rmsd (bond), rmsd (angle), ... for every refinement cycle? I want to monitor the progress of my refinement. Thanks. Using Phenix to calculate Atom Maps

Hello, Is there a way to use Phenix to calculate maps that are just representative of the model? This would be similar to the ATMMAP mode of SFALL or using model_fcalc.inp/model_phase.inp in CNS. Thanks, James

Reflection output

Hi, In trying to get a reflection file written out after refinement with phenix.refine (version 2007_03_13_2155), we found a couple of problems. 1. The documentation gives the example of including "export_final_f_model=mtz" in the command line input, however, phenix complains that it does not know this command. It is possible to work around this by changing "write_refined_fmodel_to_file" in the param file to true. 2. Remodelling using Phenix

hi I am doing structure at 2.3A resolution. It is a dimer not NCS. I have probelm in tracing last 10 amino acids in the C-terminus in both chains. Both chains come close each other and winds up. So Iam finding difficulty in tracing the chain. I used phenix for rebuilding with all the amino acid included. But autorebuilding is not rebuilding properly, whatever input is given it rebuilds on that. Actually it should be a helix and only at lower cuff off we can observe density for main chain so I tried phenix rebuild to improve it but it's not working. Is there any option to use phenix. The 0.5 trick currently doesn't work in phenix.refine since we don't provide a way to turn off nonbonded interactions between symmetry copies. However, we fully support handling of atoms on special positions and bonds involving symmetry operations. For this to work, you have to give only an asymmetric unit worth of atoms, i.e. in your case half of your molecule. Is the C in the middle exactly on the two-fold axis? If so, delete these atoms from the PDB file: -OOCCCOO- ^^^ Then use the custom bond and angle feature (for the angles you'll need the 2007_04_06 CCI Apps) to define the required bonds and angles, including the bonds to the protein. I hope it is straightforward. If not, could you send me the fragments from you pdb file with the malonate and the piece of protein it is linked to? Then I could work out the bond and angle definitions for you. Ralf

phenix.refine: How to define links and bond distances

Dear Phenix-devels Is it possible set up geometric restrains for metal ions bound to protein in phenix.refine? elbow.builder seems only to work on separate molecules and not on metal ions with its coordinating sidechains. I found the feature to introduce custom bond distance between two atoms, but what about custom angles? And by the way will this these custom setting ignore Van Der Waals radii? or is there a way to set these for special atoms? Thanks! Jesper

Hi All, I just found a refinement.hydrogens entry in the phenix.refine. Can we use phenix.refine to generate riding hydrogens to help the geometry in low- or mid-resolution refinement now? Using hydrogens in refmac5 really gives a better result than not using hydrogens. Another question. Is there a way to blur the experimental or density modified phases when using mlhl target? Thanks. NCS weighting

Hi, I am wondering how the NCS weighting in phenix.refine works. I guess the default values (coordinate_sigma = 0.05, b_factor_weight = 10) are pretty tight. What kind values would be appropriate for medium and loose NCS? I don't know if Pavel ran systematic tests to determine the default target for TLS. A couple of months ago I ran systematic tests exercising rigid body refinement using both the LS and ML targets. Overall it turned out that ML is slightly better than LS. For an individual structure and a particular starting point it can be the other way around, but averaged over about 70 structures with 100 random starting points each ML generally outperforms LS. We should have updated the default accordingly, but it fell through the cracks. If you have the time to try out both ML and LS in the refinement of your structure, we'd be interested to know the results. Ralf P.S.: What's the version of phenix.refine you are using? -- I'm still puzzled why you didn't get the "automatic adjustment" messages.

Hi, I happen to notice that the target function of "Bulk solvent correction and scaling" in a phenix.refine run is ls_wunit_k1. Does that mean LS function for bulk solvent correction and scaling is the default in phenix.refine? If I uncheck ls_wunit_k1 in refinement.ls_target_names in my parameter file, will phenix.refine use the ML function or something bad will happen? C++ is intrinsically almost as fast as FORTRAN if the same development time is invested in the code. I.e. what you see is not a language issue, just a tradeoff features vs. optimization. We'll work on making phenix.refine a bit faster in the future, but at the minute more features are still our focus. Ralf

You will have to specify file_name and label only if you have multiple R-free-flag arrays in the reflection files you give to phenix.refine, which is very unusual. phenix.refine does some sanity checks to determine if arrays that "look like" R-free-flag arrays are actually suitable for refinement, and reject them if "it doesn't think so". It will then tell you that you can override the sanity checks by setting disable_suitability_test to True. Again, this is very unusual. The test_flag_value could potentially be important. phenix.refine analyses the putative R-free-flag array(s) to guess if they came from CNS, where 0 usually means work set, 1 free set, or CCP4, which mostly uses values from 0 to 19, 0 is the default free set in REFMAC. Therefore, roughly, if phenix.refine "thinks" it is a CNS R-free-flag array it assigns test_flag_value=1, or 0 if it "thinks" it is a CCP4 array. Only if you used REFMAC before for refinement, and only if you manually instructed REFMAC to use a value different from 0 for the free set, will you have to manually tell phenix.refine about it, e.g. via r_free_flags.test_flag_value=19. If you are interested in more details, inspect the script iotbx/iotbx/reflection_file_utils.py, which does all the guesswork. Look for "get_r_free_flags_scores".

Dear BB, Sorry for the obvious question, but I couldn't find a description of the syntax for the FreeR flag function in phenix.refine. Is there a paragraph on the phenix web site that explains what I should put in these fields: r_free_flags { file_name = "S19_sigmaa1.mtz" label = "FreeR_flag" test_flag_value = 0 --> don't know what this means? disable_suitability_test = False --> implications of this? More stringent water picking

Hi, is it possible to increase the stringency criteria for picked waters, besides increasing the sigma level? E.G. something on the order of the H-bonding criterion found in CNS? I find that the automated water-picking routine gives me quite a few waters, which are not necessarily justified by visual inspection of the maps. Thanks Carsten

Thanks Guys, would it be possible to implement the H-bonding criteria? From my experience with CNS it worked quite nicely. Hi, I'm following Bill Scott's instructions for installing cci_apps on a G5 mac. I've attempted it from the self-extracting file and from the gzipped file. I type the following commands: /System/Library/Frameworks/Python.framework/Versions/Current/bin/ python ../cci_apps_sources/libtbx/configure.py phenix source setpaths.sh num_cpu=$( sysctl hw.logicalcpu | awk '{print $NF}' ) libtbx.scons -j $num_cpu . and things begin OK, but then after a bit of compiling, I get: /usr/local/cci_apps/cci_apps_sources/boost/libs/python/src/object/ inheritance.cpp:120: instantiated from here /usr/local/cci_apps/cci_apps_sources/boost/boost/graph/ graph_concepts.hpp:74: error: base 'boost::concepts::IncidenceGraph<boost::reverse_graph<boost::<unnamed>:: cast_graph, const boost::<unnamed>::cast_graph&> >' with only non- default constructor in class without a constructor scons: *** [boost/libs/python/src/object/inheritance.o] Error 1 scons: building terminated because of errors. usr+sys time: 5.92 seconds wall clock time: 37.99 seconds I had no problems in an intel mac. The AutoBuild wizard in the current version (which I am afraid you probably do not have!) does try to take the FreeR flags from your input file. matt, can't offer much help, but have you tried to remove the ligand and try refinement? it would let you know if the pdb file or the presence of the ligand is the problem. at least let you would know where you should focus your attention. if all else fails, have you tried getting parameters for your ligand from the PRODRG Server and using that for inputing the ligand parameters into phenix.refine directly when you setup the refinement job? Hi phenixbb !! I have few questions. 1. Is there any utility in phenix to write out pdb formatted (which is ready to deposit) output file.. like xtal_pdbsubmission utility in CNS. 2. In Autobuild wizard how to ask the program to use the Free R flags present in the file. It always generates new Free R flags during refinement. One general question. Does the rmsd estimation (for eg. rmsd_bonds ) depends on the program we use ?? I have been refining in CNS. then i used Autobuild wizard to build my model. when i went back to cns the rmsd of bond increased (0.0218 A). But phenix.refine says it it 0.007A. Two groups per residue and multiple trajectories for simulated annealing

Hi all, I am taking my first tentative steps into the world of phenix.refine with a somewhat problematic 3 A data set and I had a few questions that Google couldn't answer. I am running phenix.refine version 1.24.1b (intel-linux-2.6) from the command line. Firstly, is it possible to do 'grouped' adp refinement with 2 groups per residue (like the good old bgroup.inp of CNS)? Secondly, is it possible to specify multiple starting trajectories for simulated annealing? I often find it handy to do 10 runs of simulated annealing and overlay the output co-ordinates to see where the 'wobbly' bits are. Lastly, can the latest version of phenix.refine do SA omit maps? I've tried both the outputs from FFT, CNS pdbs and sdbs and I've tried just putting them on a line like you do for SHARP: ATOM Br -0.0120 0.5731 0.2740 but none of them are accepted by Phenix. CCI Apps

Hi, Quick question. I am trying to refine occupancy of a ligand and was attempting to do this using the method outlined under the CCI Apps documentation for phenix.refine. a.. Refinement of one occupancy factor per selected group of atoms (group occupancy refinement): % phenix.refine data.hkl model.pdb strategy=group_occupancies \ refine.occupancies.group="chain A and resid 1"Yet, when I type the commands, I keep getting an error saying that something is wrong with my commands: strategy, group, etc. I have not (at least I don't recall) loading the updated CCI Apps and only have what was installed with Phenix 1.24b installation. Am I doing something wrong here or do I need to update the CCI Apps? Thanks in advance for all feedback! Hi, Got some questions in using phenix.refine. 1) Can phenix.refine use the ligand library generated by refmac5? 2) How do I use elbow to generate the ligand library when I have more than one kind of ligands? When I used --residue=xxx more than once, elbow will only generated library for the last ligand. If I use elbow multiple times to generate multiple libraries, how do I read the libraries in? Should I combine them to one file? 3) When I ran phenix.refine, I found the following message in the log. Number of residues, atoms: 32, 418 Unusual residues: {'NAG': 22, 'MAN': 10} Classifications: {'undetermined': 32} Link IDs: {None: 31} Unresolved non-hydrogen bonds: 32 Unresolved non-hydrogen angles: 64 Unresolved non-hydrogen dihedrals: 22 Unresolved non-hydrogen chiralities: 32 Number of residues, atoms: 18, 28 Unusual residues: {'GOL': 2, ' MG': 2, ' CA': 14} Classifications: {'undetermined': 18} Link IDs: {None: 17} I already gave the cif library for NAG. Looks like nothing happened. How come phenix.refine doesn't recognize Glycerol, Mg, and Ca? 4) The refinement (TLS + ML + B individual) went through, I got reasonable R, Rfree, rmsdBOND, rmsdANGLE. But the B factors are pretty low. The B factor of the backbone is much lower than the side chain, some have numbers like 4. Some metal atoms also have B factors around 4. What did I do wrong? Thanks. Hi Jianghai, I think the large memory consumption is due to the large number of triplet phase relations. Using the --real_space_squaring option may help. > The MAD data only goes to 4 A. Finding 50 Se given only 4.3 A resolution is difficult. I'm sorry to say I'm not very hopeful, but I'd try all tools out there. I'd also play with the resolution cutoff. hyss used 4 A in your case. I'd try 4.5 and maybe even all cutoffs 4.4, 4.3, 4.2, 4.1 if you can afford the CPU time, with --real_space_squaring first, without it if nothing worked still. Another question is the space group. You cannot distinguish I222 and I212121 from the systematic absences. Are you certain it is I212121? To find a cluster, lower the resolution significantly. I've had success with 6 A cutoff (--resolution=6). The atom type doesn't really matter, Ta should be fine. If it works, hyss will give you atoms around the centers of the clusters. You have to fit the whole cluster yourself. I'm not sure about the best approach for this (inspecting the map with coot and place the cluster manually?). Maybe someone else can help? How many clusters do you expect? In general, the more you expect the more data you need. I.e. a 6 A cutoff may work for finding a couple of sites, but for say 10 sites you'd need 5 A. -- These numbers are just to convey the idea. What works exactly depends highly on the available data. mmtbx.twin_map_utils utility

I just installed phenix and everything seemed to be fine during installation. But, where is this utility ? I cannot find it. full omit maps

Hi Miguel, Thanks for asking the question! I just added this information to the CCI Apps download page: Please do NOT install CCI Apps inside an existing Phenix installation. It is best to install the CCI Apps bundle in a new, separate, empty directory. To override the Phenix commands with more recent equivalents in CCI Apps (e.g. phenix.refine), source cci_apps_build/setpaths.csh AFTER source phenix_env. Sorry for not explaining this earlier. It is just one of the things we don't usually think about as developers. Please let us know if there are other issues like this. Cheers, Ralf

Anisotropic ADP

Hello, We've just started using phenix.refine and I'm a bit confused about whether anisotropic ADP's are actually being used or not. On the wiki (http://www.phenix-online.org/phenix_wiki/phenix.refine) it says: << phenix.refine is the macromolecular refinement engine of the Phenix suite. It features * Individual as well as grouped B factor refinement * Anisotropic or isotropic+anisotropic B factor refinement * TLS refinement >> However, the documentation says (http://www.phenix-online.org/download/documentation/phenix/phenix/structure…): << Current limitations * No restrained individual anisotropic ADP refinement >> In my .def file I can set: adp { individual { isotropic = None anisotropic = chain a force_all_to_be_refined_isotropically = True } and get ANISO lines in my output pdb. But I'm confused as to whether this is actually refining with individual anisotropic b's for chain a (analagous to refining with anisotropic temperature factors in refmac).
