secondary structure restraint

Hi all, I am refining a low resolution structure (~3.8 A). For some of the domains in the structure, we already have high resolution structures. Despite of some conformational changes in some loops, the core structures should be the same. I am wondering if it is possible to restrain the secondary structures in phenix.refine. Thanks. Problem solved: The OS X pre-compiled distribution comes with an executable gamess.Mar242007R1.x but the shell script seems to require gamess.00.x so in /usr/local/gamess I did this: sudo ln -s gamess.Mar242007R1.x gamess.00.x and benzene is as one would expect. BTW, when I run this under tcsh, I get a more informative error message -- it says it can't find gamess. Under zsh, it just says "Failed to read coordinates. Aborting optimisation." Anyway, it all works now. Thanks. elbow.builder

Hi folks: I've been playing around a bit with elbow.builder, and found the following: -------------- elbow.builder --opt --smiles c1ccccc1 gives me a nice, flat, hexagonal benzene elbow.builder --gamess --smiles c1ccccc1 gives me a benzene that is slightly bent out of plane and has other small distortions with respect to 6-fold symmetry. Is this a problem with elbow, a problem with gamess, or a Jahn-Teller effect? ------------ Also, I noticed elbow.doc requires a mozilla or netscape executable. Since both of these are obsolete, maybe a firefox executable should be an option? On OS X, "open" should open a URL in the user's favorite browser, but it doesn't seem to work right with Safari (which stupidly opens a Finder window of the directory containing the html file). My workaround was to make a shell script called "mozilla" that invokes Camino: #!/bin/zsh -f /usr/bin/open -a Camino "$@" HTH someone. ------------------ Bill William G. Binary file not executable during installation?

Hello BB I am trying to install Phenix on Suse 9.3. I went for the 2.6 version as i got this: 2.6.11.4-21.17-smp i686 when i typed uname. However it required libtermcap.so.2 so i switched to the 2.4 version as suggested on a previous BB query. This however also goes wrong: This time the binary.log file says that python in /common is not executable I checked and this was due to the need for libstdc++.so.6. I made a softlink directing this to the .5 version but it doesnt like this. Does anyone have any ideas??? Thank you in advance for any help Lauris

textal problem

Dear all, I'm running textal.build to build a model in a 3.2 A map, and I'm using the option --input_model and --sequence. Hi Ulrich, Frank, Ralf has just placed a new version of cci_apps on our download sites (www.phenix-online.org). It contains a new application named phenix.xmanip (or mmtbx.xmanip if you only download the cctbx). It is basically a rewritten version of the reindex.py script I once wrote as an example jiffy. xmanip can read in various reflection files or mtz/cns data columns which subsequently can be used in reindexing or other tasks. The parameter file I send Frank a couple of days ago should still work, even though some rearrangements have been made . Typing phenix.xmanip reindex.def should do the trick. Other options are available as well. One could - generate map coefficients from a model (plain FC,PHIC, or sigmaA style maps if observed data is available) - get anomalous / isomorphous differences - scale two datasets together - generate symmetry mates of a model - the 'custom' option allows you to pass in a snippet of python code and have it executed. One has access to all datasets and molecular model read in. You could for instance add two datasets or multiply them if it makes you happy. Full documentation is under way. If you have any question, please let me know. Peter

phenix.refine questions: weights, docs, etc.

Hi, four questions on phenix.refine: 1) What's the reason for refining bss, xyz and adp in separate cycles? CNS does that too while refmac (I believe) refines them simultaneously. I suspect I missed something, but I thought the power of ML refinement is that no refinable parameters are held constant if they're not supposed to be. (At least, wasn't that the big deal in Sharp when it came out?) 2) How does one figure the right restraint weights? (wxc and wxc). In refmac, I've always calibrated the weight with rmsd(bonds), tightening it until rmsd(bonds) is ~0.018 (or below for lower reso); invariably this is where Rfree will decrease furthest and smoothly as well (i.e. without that silly rise at the end.) With phenix.refine I'm finding that I only get Rfree to drop monotonously when I tighten the weights (both wxc and wxu) so much that rmsd(bonds) goes down to ~0.002. Would there be a different way to do this? 3) There isn't currently torsional refinement, is there? For high-temperature simulated annealing, I mean. I'm having the same weight-adjustment question for SA, except is harder to fiddle with because jobs take so long, but with torsional that becomes moot. Or should one always put very tight weights on for SA? 4) Is there good documentation for all the loads and loads of keywords? The names themselves are just descriptive enough to be interesting, but obviously not enough to be informative if I don't just want the black box. Nice program, though, got to say... phx.

Question about restraints in individual B-factor refinement

Hi, I have a question about the handling of restraints in the individual B-factor refinement routine. What I'd like to do is to refine a ligand, which can be present in 2 or more different conformations/orientations in its binding site. I'd like to use B-factor refinement on the various instances of the ligand, which one is the most relevant one, assuming that the most relevant conformation/orientation is associated with the lowest B-factor (Validity of that assumption set aside ...) probable RTFM question

Howdie: I just used phenix.geometry_minimization to try to see the effect of deleting some disulphide bonds in a protein structure. Is there a way to do the equivalent of CNS's model_anneal (i.e., simulated annealing with just a model)? It wasn't apparent from reading the phenix.refine docs. Thanks. Bill William G. Hi, At the end of the log file output by phenix.refine, only R and Rfree are output. Is it possible to generate a statistical table which includes R, Rfree, FOM, LLG (total), LLG (free), rmsd (bond), rmsd (angle), ... for every refinement cycle? I want to monitor the progress of my refinement. Thanks. Using Phenix to calculate Atom Maps

Hello, Is there a way to use Phenix to calculate maps that are just representative of the model? This would be similar to the ATMMAP mode of SFALL or using model_fcalc.inp/model_phase.inp in CNS. Thanks, James

Reflection output

Hi, In trying to get a reflection file written out after refinement with phenix.refine (version 2007_03_13_2155), we found a couple of problems. 1. The documentation gives the example of including "export_final_f_model=mtz" in the command line input, however, phenix complains that it does not know this command. It is possible to work around this by changing "write_refined_fmodel_to_file" in the param file to true. 2. Remodelling using Phenix

hi I am doing structure at 2.3A resolution. It is a dimer not NCS. I have probelm in tracing last 10 amino acids in the C-terminus in both chains. Both chains come close each other and winds up. So Iam finding difficulty in tracing the chain. I used phenix for rebuilding with all the amino acid included. But autorebuilding is not rebuilding properly, whatever input is given it rebuilds on that. Actually it should be a helix and only at lower cuff off we can observe density for main chain so I tried phenix rebuild to improve it but it's not working. Is there any option to use phenix. The 0.5 trick currently doesn't work in phenix.refine since we don't provide a way to turn off nonbonded interactions between symmetry copies. However, we fully support handling of atoms on special positions and bonds involving symmetry operations. For this to work, you have to give only an asymmetric unit worth of atoms, i.e. in your case half of your molecule. Is the C in the middle exactly on the two-fold axis? If so, delete these atoms from the PDB file: -OOCCCOO- ^^^ Then use the custom bond and angle feature (for the angles you'll need the 2007_04_06 CCI Apps) to define the required bonds and angles, including the bonds to the protein. I hope it is straightforward. If not, could you send me the fragments from you pdb file with the malonate and the piece of protein it is linked to? Then I could work out the bond and angle definitions for you. Ralf

Dear Phenix-devels Is it possible set up geometric restrains for metal ions bound to protein in phenix.refine? elbow.builder seems only to work on separate molecules and not on metal ions with its coordinating sidechains. I found the feature to introduce custom bond distance between two atoms, but what about custom angles? I don't know if Pavel ran systematic tests to determine the default target for TLS. A couple of months ago I ran systematic tests exercising rigid body refinement using both the LS and ML targets. Overall it turned out that ML is slightly better than LS. For an individual structure and a particular starting point it can be the other way around, but averaged over about 70 structures with 100 random starting points each ML generally outperforms LS. We should have updated the default accordingly, but it fell through the cracks. If you have the time to try out both ML and LS in the refinement of your structure, we'd be interested to know the results. Ralf P.S.: What's the version of phenix.refine you are using? -- I'm still puzzled why you didn't get the "automatic adjustment" messages.

We'll work on making phenix.refine a bit faster in the future, but at the minute more features are still our focus. Ralf

You will have to specify file_name and label only if you have multiple R-free-flag arrays in the reflection files you give to phenix.refine, which is very unusual. phenix.refine does some sanity checks to determine if arrays that "look like" R-free-flag arrays are actually suitable for refinement, and reject them if "it doesn't think so". It will then tell you that you can override the sanity checks by setting disable_suitability_test to True. Again, this is very unusual. The test_flag_value could potentially be important. phenix.refine analyses the putative R-free-flag array(s) to guess if they came from CNS, where 0 usually means work set, 1 free set, or CCP4, which mostly uses values from 0 to 19, 0 is the default free set in REFMAC. Therefore, roughly, if phenix.refine "thinks" it is a CNS R-free-flag array it assigns test_flag_value=1, or 0 if it "thinks" it is a CCP4 array. Only if you used REFMAC before for refinement, and only if you manually instructed REFMAC to use a value different from 0 for the free set, will you have to manually tell phenix.refine about it, e.g. via r_free_flags.test_flag_value=19. If you are interested in more details, inspect the script iotbx/iotbx/reflection_file_utils.py, which does all the guesswork. Look for "get_r_free_flags_scores".

More stringent water picking

Hi, is it possible to increase the stringency criteria for picked waters, besides increasing the sigma level? E.G. something on the order of the H-bonding criterion found in CNS? I find that the automated water-picking routine gives me quite a few waters, which are not necessarily justified by visual inspection of the maps. Thanks Carsten

Hi, I'm following Bill Scott's instructions for installing cci_apps on a G5 mac. I've attempted it from the self-extracting file and from the gzipped file. Hi, yes, the waters in your file do not match the Monomer Library definition. If you simply replace O1 with O that will fix the problem. Hi John, I'm sorry for the slow reply; I was on a site visit and out of email contact. The AutoBuild wizard in the current version (which I am afraid you probably do not have!) does try to take the FreeR flags from your input file. You can also tell it specifically to do so with the GUI and in the command-line with refinement_file=ref.mtz input_refinement_labels="FP SIGFP None None None None None None FreeR" If you have version 1.25a , then you still should be able to specify the column for FreeR flags in the GUI window that asks which column labels to use (I could be wrong about that, however, as I don't have this version on my computer any longer). matt, can't offer much help, but have you tried to remove the ligand and try refinement? it would let you know if the pdb file or the presence of the ligand is the problem. at least let you would know where you should focus your attention. if all else fails, have you tried getting parameters for your ligand from the PRODRG Server and using that for inputing the ligand parameters into phenix.refine directly when you setup the refinement job? Hi phenixbb !! I have few questions. 1. Is there any utility in phenix to write out pdb formatted (which is ready to deposit) output file.. like xtal_pdbsubmission utility in CNS. 2. In Autobuild wizard how to ask the program to use the Free R flags present in the file. It always generates new Free R flags during refinement. One general question. Does the rmsd estimation (for eg. rmsd_bonds ) depends on the program we use ?? I have been refining in CNS. then i used Autobuild wizard to build my model. when i went back to cns the rmsd of bond increased (0.0218 A). But phenix.refine says it it 0.007A.
