error installation dev-1.14.3405 - 1.14.3409

Dear phenix developers, I get errors trying to install latest builds from 1.14.3405, 3406, 3409 64bit centos6 on Scientific Linux machines still running 6.6 (kernel 2.6.32). 1.14.3395 installed without any problem. The downloaded file is OK. 1.14.3409 64bit centos6 installed on Ubuntu 18.04 without any problem. I also tried to install from source but got the same error output (see below). I googeled some error outputs - looks like some python error. Do I have to update finally? CryoEM post-doctoral position

A post-doctoral research position is high-resolution single particle cryoEM is available immediately in my laboratory at the Institute for Bioscience and Biotechnology Research (IBBR; https://www.ibbr.umd.edu/profiles/s-saif-hasan) in Rockville MD. The post-doctoral researcher will have a choice of multiple projects in structural biology of membrane protein complexes involved in cancer and viral pathogenesis. The researcher will have independence to guide the direction of their research and to pursue novel ideas should they find an interesting scientific question related to the general focus of my laboratory. IBBR is home to a large community of structural biologists. Our new cryoEM facility houses a 200 keV Thermo Fisher Talos Arctica microscope equipped with a Gatan K3 direct electron detector. A 200keV Thermo Fisher Glacios microscope equipped with a Falcon III direct electron detector will be acquired soon. A 120 keV FEI Tecnai T12 TEM equipped with a CCD camera is available for negative stain imaging. In addition to the latest cryoEM facilities, IBBR offers access to tools in X-ray crystallography, NMR, small angle X-ray scattering, mass-spectrometry and computational biology, and provides opportunities to work closely in collaboration with scientists in industry and in national labs located nearby (i.e., NIH, NIST). Applicants should have experience in sample preparation, data collection and data processing for single particle cryoEM. Real space vs reciprocal refinement

Dear phenixbb! In the current version of phenix.refine contains the separate option for refinement: xyz (reciprocal space) and xyz (real space ). What does it mean and how it differs from the previous versions which had xyz and real space instead. So I just wanted to know what does it actually do? Can we run both of them simultaneously? Is it advisable to do both refinement for DNA ? - Mahesh India.

Hi Phenix BB, We discovered that a fragment had degraded in our crystallography condition and the product was observed bound in the resulting crystal structure. Unfortunately we have been unable to separate certain stereoisomers of this compound or its analogues, and so are looking to simultaneously model two of the isomers into the crystal structure. I have made a .cif file corresponding to each isomer and modelled them into my crystal structures with altloc tags A & B, however after refinement, the occupancy of the two adds up to more than 1 in some instances (ie. 0.51 and 0.53). I’ve never had this before when trying to model dual conformations of the stereoisomers. I tried to make the ligands the same residue number as discussed in a previous thread (http://www.phenix-online.org/pipermail/phenixbb/2011-March/016859.html), however neither coot or pymol will open the pdb file after refinement if I do this. using phenix.refine results in coot on another computer

Dear all, I often run phenix.refine on a server but I would like to use the results on my laptop for further manual building. Is it possible to somehow export the todo lists (outliers/problems) identified in phenix.refine/molprobity as a script in order to use them in coot on another computer? Alternatively, is it possible to open the results from phenix.refine in a gui with coot integration on another computer (without access to the original data partition)? unrestrained refinement

Hi! I'm trying to do unrestrained refinement of a small molecule in phenix. I have done this many years ago, but it seems whatever I try, phenix.refine now complains about missing nonbonded energy type for all atoms. The pdb file I supply has the following format (just one line) HETATM 33 C81 UNK 1 3.117 14.425 18.765 1.00 1.45 C I tried unchecking all references to geometry restraints in the GUI, setting wc and wu to 0 I also started from a default .eff file and set all references to restraints to either True of False (depending what they said). I also tried the line from the phenix.refine documentation: phenix.refine ../cif_in/mkt_a.ent ../data/181119/proc/137C3/XDS_17000.HKL strategy=individual_sites wc=0 refinement.input.symmetry_safety_check=warning refinement.input.xray_data.r_free_flags.generate=True I'm using phenix v 1.14-3260 from an sbgrid environment. They cover a new discipline within the “SpringerBriefs” collection, which publishes concise monographs with an intermediate scope ( https://www.springer.com/gp/authors-editors/book-authors-editors/springerbr… ). SpringerBriefs already covers 84 fields spanning a wide range from natural sciences to law, social sciences and more; crystallography is now the 85th field. It takes an intermediate and so far uncovered place between articles published by the IUCr journals and full monographs. ISOLDE 1.0b2 release

Dear structural biology community, I am very happy to announce that ISOLDE 1.0b2 is now available. All the details including documentation are available on the new ISOLDE website at https://isolde.cimr.cam.ac.uk, but the following is a short list of new features and improvements since ISOLDE 1.0b1: - added support for Windows. ISOLDE is now available for all three major operating systems. - many usability and stability improvements. In particular, ISOLDE is now much more helpful when your starting model is not yet quite simulation-ready. - No more need to delete unparameterised residues from your model. You can now choose to have ISOLDE simply ignore them for simulation purposes. - Real-time smoothing of the trajectory visualisation to reduce thermal jitter. - Direct handling of real-space maps (no need to convert them to structure factors first). - Live recalculation of structure factors and crystallographic maps from F/sigF data as model coordinates change. A postdoctoral position is immediately available in the laboratory of Professor Samuel Butcher at the University of Wisconsin-Madison. https://biochem.wisc.edu/faculty/butcher The Butcher laboratory is funded by the NIH to investigate the structure and function of RNA-protein complexes that regulate gene expression. Additionally, the lab is currently determining structure activity relationships for small molecules that regulate non-coding RNAs that play roles in neurodegenerative diseases. The Butcher laboratory is part of a vibrant research community at UW-Madison with state-of-the-art resources, such as the National Magnetic Resonance Facility at Madison (NMRFAM) and a newly established cryo-EM facility that will soon house a Titan Krios, Talos Arctica and Aquilos FIB/SEM electron microscope. Refining an ion on a special position

Hi phenixbb, I've got a question related to refinement of an ion on a special position. I have a structure with an atom placed squarely on the C2 axis. I've been able to get a mostly-reasonable model by dropping in the ion at 0.5 occupancy and turning off repulsion for the ion in question, as Pavel describes here <http://www.phenix-online.org/pipermail/phenixbb/2018-February/023689.html>. It almost completely works. The thing I find now is that during refinement there can still be some random drift of the atom away from the symmetry axis, splitting from its symmetry ghost, while I know that it should stay perfectly coincident. My resolution is 3.1 and there's no indication of a multiple conformation, so a split isn't justified. The most parsimonious model should place the ion exactly on the C2. Is there any way to enforce that either 1. x, y = 0.0 in refinement, or 2. the ion is constrained to the xyz of the symmetric version of itself. Both should get to the same place, with the metal precisely on the axis, and precisely over top of it's symmetric counterpart. Thanks! atoms with unknown nonbonded energy type

Dear all, I am refining the structure of a cyclic peptide with having residues that are not in the ligand list of phenix. I would to perform unrestrained refinement by considering the very good resolution of the data. However, also in this case, phenix requires the restrain file of the ligand. I got cif file in two different way: 1) PRODRG server 2) by running phenix.elbow both produce the restrain file with no error message. However, by using such file in the refining, I get this error: Sorry: Fatal problems interpreting model file: Number of atoms with unknown nonbonded energy type symbols: 14 In the cif file, there are not atoms having 14 as energy type symbols. Could you suggest to what this message is referred to? How can I modify the cif to overcome the problem? Hi Danilo, I have a Debian 9.6 virtual machine running and Phenix is working after en_GB is installed. The problem is with the locale. It looks like en_GB is required even though another language is used. I had to install en_GB even if I'm using en_US. When I have only it_IT.UTF-8 installed, I get the en_GB error. After installing en_GB, the GUI works normally (see attached screenshot, phenix.png). To install en_GB with instructions from https://wiki.debian.org/Locale, 1) open a Terminal and become root 2) run "dpkg-reconfigure locales" 3) Select en_GB.UTF-8 (see attached screenshot, locale.png) 4) Select "OK" and complete process. You'll have to just choose your default language, but you should have it_IT.UTF-8 as your default 5) Verify that en_GB is available with "locale -a" (Mine is shown in a terminal in phenix.png) Changing the setting for Phenix 1) Go to the <phenix installation>/build directory 2) Type "export LC_ALL=it_IT.UTF-8" 3) Run the config_modules.sh script 4) Verify that "LC_ALL=it_IT.UTF-8" is in our programs. In phenix.png, I check that <phenix installation>/build/bin/phenix has LC_ALL set to it_IT.UTF-8 5) Phenix should run and the main GUI should pop up I suspect that because Phenix is not localized, we may be requiring an English language to be installed and maybe en_GB is a default. So in phenix.png, the dates for the projects are in Italian, but everything else is in English. Also, I think our number formatting is not localized, so decimal points will be "." instead of ",". Phenix installation on Debian9.6

Dear all, I am intalling phenix on my Debian 9.6. My arch is adm64 thus I downloaded the phenix version named Kernel 2.6 (64-bit; CentOS 6). The installation procedure has been performed as suggested by the guide and no problems were obtained. Jumping Rfree upon bulk solvent modeling

Dear PHENIXBB community, i have come across a strange behavior in Phenix: * I copied Rfree-flags from a dataset with very slightly different unit cell * Refined the previously refined model against the new data * Rfactors in first round were good * Second round in refinement Rfree was up by 10 % just from the start during bulk solvent modeling and scaling * In another round Rfree was high in the beginning, and then dropped by those 10 % during bulk solvent modelling and scaling. * In yet another round Rfree started 10% lower than the previous round during bulk solvent modeling in the first cycle and then it jumps up again in the second cycle. mmCIF in Phenix 1.14-3260

Dear all, I recently found that phenix.refine in version 1.14-3260 generates coordinate mmCIFs that the PDB deposition system can't handle. After struggling with this for some time I used an installation of Phenix 1.13-2998 I still have on my MacBook and used the mmCIF/PDB-conversion tool from this version and had no more trouble with uploading the mmCIF to the PDB. Maybe it is worthwhile to check which changes from 1.13 to 1.14 might have caused these issues. Thanks! Dear All: A position is available for a highly qualified and motivated postdoc with a strong background in Molecular/Cell Biology or Immunology. The successful applicant will be responsible for conducting research aimed at identifying and characterizing new drug targets for treatment of important human diseases. Activities may involve i) expressing and characterizing proteins that are upregulated in various disease states, ii) cloning, mutating, expressing and developing assays for studying functional aspects of the target proteins, iii) immunofluorescent staining of tissue sections from diseased tissues, iv) shRNA knockdown of desired proteins in cultured cells, and v) immunoblotting and other common biochemical assays. Management of day-to-day research goals and priorities, supervision of graduate students assigned to the same project, and mentoring of other research personnel regarding the design and execution of specific research methods/approaches may also be required. I would like to run AutoBuild in such a way that the program does not to touch antigen model, but only Re-builds only the Fab molecule; and (2). in some cases, due to structural-symmetry within the variable and constant domains of heavy- and light- chains, AutoBuild is searching and applying NCS operator while it is not present, and would like to avoid the same. How could these be done either in GUI or in command-line?!! speeding up effective resolution calculation

Greetings, all. I have what may be a naive question. :) I'm using phenix.resolution to calculate effective resolution, and I'm looking for ways to speed it up. I've tried a few different machine configurations, and it always takes around 20 minutes per structure. This is problematic for me, because I'm trying to collect data from the entire PDB. Does anyone here have experience using NumPy to optimize scripts and helpful suggestions for this case? Alternatively, how much speedup am I likely to get by rewriting the script in C and using it as a module? Thanks. :) Eric

Validation Completeness Issue

Hi, I’m in the process of uploading data to the PDB. While AIMLESS had estimated my completeness at 94% (similar to the XTriage value of 93.2%), the internal PDB validation through EDS estimates my completeness to be closer to 83.5%. This is a rather large difference. Both are using the exact same resolution range (49.57-4.00). Is there something that EDS does differently for estimating completeness? Please advise, Antoine

Alternate conformer clash problem in phenix.refine

Salve! I am refining a protein/ligand complex where the ligand is bound with two conformers. Conformer A is covalently bound to a cysteine residue. Conformer B is free. I have prepared an appropriate cif dictionary for the ligand including info on handling the link. The problem is that during refinement, non-bonded interactions between the two conformers appear to not be switched off and their geometry becomes distorted. Is this diagnosis correct? If so, is there a way to manually switch off interactions? exclude clashes for non-symmetry contacts

Is there some way to make phenix.refine to ignore clashes for specific pair(s) of chains? I am dealing with a rare case of twinning where same protein molecule exists in two orientations in the same unit cell. I tried just to duplicate the molecule and set initial occupancy to 0.5, but refinement fails (as I expected) saying that there are too many close contacts. Ideally, I would like to proceed with ignoring close contacts between, say, chains A/B. I am aware that one can exclude groups of residues from symmetry clashes, but these two copies are in the same cell. I guess I could try shifting one into the next unit cell and then excluding symmetry clashes, but even assuming that will work it is a rather ugly hack. The alternative is probably to define the second orientation as an alternative conformation. Aside from aesthetic objections, I don't want to lose the ability to restrain NCS - I need two orientations to be identical structures, and I am not sure yet whether I can use NCS groups defined via alternative conformers. Protonation of a symmetry-related His in Zn coordination sphere

Hi, I have a structure in which one of the His-residues of a Zn coordination sphere is from a symmetry-related protein chain. I specified the symmetry in an edits file so the coordination sphere is nice and plays well in refinement. I now added hydrogens to the model, but the His from the other chain does not get protonated correctly. I assume reduce doesn’t detect the presence of the symmetry-related Zn. It protonates NE, while that is the atom that interacts with Zn, but ND should be protonated instead. What would be the best way to fix this? And another question on the same matter: is it possible to specify a LINK in PDB between these atoms? Low resolution refinement

Dear All, I am refining a ~7A single particle cryo-em structure of a protein. The protein has two domains and high-resolution crystal structures of individual domains are already known. I could fit these two crystal structures in the low resolution cryoem map of the full-length protein. I have two questions: 1) Is it acceptable to refine with side chains in this case? In most of the cases, with the guidane from crystal structures, side chains could be placed with reasonable confidence, particularly smaller ones. Should I restrict to poly-ala model or take the advantage of crystal structures and include side chains also? 2) When I tried to refine with side chains, longer side chains like K, R, Q, E which have weaker density tend to bend towards the backbone density. Is there a way to prevent this happening? Suggestions/comments from the community would be highly appreciated. Thanks ! Ashu

Speeding direct summation ?

Hi, I have (very) high resolution data, for which direct summation method seems to give significantly better map than FFT (i.e. visible hydrogen vs not). My main problem is that refinement got from quite slow, to barely not really possible to handle slow. I have 2 question from that : Am I looking at an artifact ? Meaning should at this resolution (0.84A for CC1/2 at 30% and good overall statistics) see extreme difference between map quality with direct summation vs FFT ? And if yes, can I speed the process compiling phenix with openMP on our cluster ? Or shoul I just become patient ? Many thanks Clément

Submitting SLURM jobs through PHENIX GUI

Hi all, Has anyone gotten SLURM job submission to work through the PHENIX GUI? Under Preferences/Processes, I set Queueing system to SLURM with queue submit comand "sbatch." The job does indeed submit to the queue, and I can see it in the listing using the "squeue" command. However, there is quickly an error, "OSError : [Errno 2] No such file or directory: '/home/clevelandt/data/MX/181016_P1_merge/phenix/.phenix/tmp/10.libtbx_info.LOCK'". I've attached the full error log. Basically the program is looking for a lock file that isn't there. I'm not sure why it's not there. All compute nodes should have access to this directory, and there is no caching of any kind, so any files placed there should immediately be accessible. I can manually submit e.g. phenix.refine jobs to the queue using the command line and everything works fine. It would be really nice to have it through the GUI though. Thanks for any help, Tom
