Hi! I'm new to the list. This might be a naive question to ask, but I'm looking for information about the set of van der Waal's radii popular with most protein crystallographers. Is there a certain list that phenix uses for building from the x-ray structures. If so, where can I find it. I shall be grateful for any thoughts or inputs on this. random half data sets

Alternate sequence

Hello all, I'm having trouble refining a protein-DNA complex in which one of the DNA strands has a mixture of two different nucleotides at one position. Both are non-standard and require CIF files. I tried assigning each nucleotide the same chain identifier and the same residue number but unique alternate location identifiers. This didn't work. Phenix refined the model but only linked one of the nucleotides with the rest of the chain, pushing the 3' OH and 5' phosphate out of the density for the other nucleotide. Coot won't even open the model output by Phenix. I assume there's some way to do this. Thanks in advance, Elwood Elwood A. I believe the intent is to provide electron density maps at the end of pdb_redo re-refinement process. Recent versions of coot allow direct download of pdb_redo maps and there are also pymol plugins. You could ask Robbie Joosten directly whether your specific intended use of pdb_redo output is kosher. Two ions at same position

Dear phenixbb members, I am refining a structure that contains Ca2+ atoms. The structure was determined in presence of lanthanide ions. Thus, the resulting density clearly indicates that a part of each Ca2+ sites is substituted with Eu3+ (let's say 75% Ca2+ and 25% Eu3+ per sites). How can I deal with such situation? Indeed phenix.refine complains when I try to put a Ca2+ ion and a Eu3+ one with the same coordinates (and with the occupancies mentionned above) and stop. Thanks for your help. RNA 5' end needs 2 PO4s

I'm trying to model the first residue of an RNA, which has a di (maybe tri) phosphate on the 5' end I'm sure someone has already worked this out ... should we call the 1st residue GDP or GTP, and somehow tell phenix about the bond to residue #2 (how?) or should we add pyrophosphate to the default 5' phosphate? PS - as a side point, elbow generates GMP with no phosphate thanks, Phoebe

CIF for Thiol-substituted DNA

Hello, I have a diThiol substituted phosphate on a CYT residue (C2S: S1P & S2P in place of O1P & O2P). So far I have tried using phenix.elbow to produce a CIF, but with limited success. First, the links to the neighbouring nucleotides are not created. I could just add a links.cif to the input, but this would not include the DNA angle restraints. Second, the sugar-base chirality is not preserved, although it is listed in the CIF file. Is there a better way to produce a substituted DNA, similar to the example of adding the O5T to 5pho GUA? Also, why is the sugar-base chirality not preserved if it is in the CIF? elbow, how to get partial charges in mol2 output file?

Dear Dr. Van Raaji and Dr. Domínguez, Thank you very much for your reply. The salt and pH of crystallisation recipe were same except PEG avg. mol wt. I agree, it may be due to different crystal packing but i am wondering whether disorderedness observed was intrinsic to the protein under PEG1500 or induced by different crystal packing. Also, is it possible that it may be the molten globule state of this protein? I read somewhere that its almost impossible to crystallise molten globule of any protein due to its transient nature. Is it possible that under the PEG1500 environment this collapsed state is more stable? Also looking at its active site, we are sure that it cant be in active form so i am not sure what may be its significance. Also if its a different conformation of active enzyme so is it possible to find out that whether its prior or later state of native form. The function of this enzyme is not related to polyols but hydrolyze cyclic amide substrate. PEG dependent structural changes in crystal structure

Dear All, I have been working on a protein which initially got crystallised in condition having PEG1500 as precipitant. The space group was P21 and got solved with reasonable Rfree. Analysis of its structure showed large deviation and very distinct active site architecture along with disorderedness in one of its long loop (no density) in comparison with the expected result, based on related homologous structures. The structure does not seem to be active with one of its active site residue moved apart from other catalytic amino acids. Also the substrate entry tunnel looks distorted. The purified enzyme used for crystallisation showed optimum activity in vitro. This led us to screen it again for some other crystallisation condition and got another crystal hit in condition having PEG3350 as precipitant. Rest of the components of crystallisation cocktail were same. The data belonged to P212121 space group. The regions which were disordered or distorted in earlier case were observed to be ordered and in their expected orientation and position. The enzyme is not reported to be in different structural or functional states as observed. I am wondering how the protein from the same batch showed two distinct structural organizations in conditions with varying PEGs. What may cause it to follow such transition. lower Rfree in phenix.maps compared to phenix.refine and phenix.reciprocal_space_arrays

Dear bb I have encountered a quite significant difference between Rfree reported by phenix.maps, refine and reciprocal_space_arrays. I have used default values in the GUI, and don't find differences in reflections statistics reported in the phenix.maps log that could explain the difference. I have another example also, but with a smaller difference between phenix.maps and phenix.refine. Both are quite large structures with maximum resolution between 3.5 and 4. eLBOW / REEL and chirality

Dear all, I am making the restraints file (CIF) for a ligand with two chiral carbons, using eLBOW (AM1 QM, output: retain original chirality) from a SMILES description and obtain the following: Atom input_chirality input_smiles output_vol_sign output_R/S output_chirality_pdb C20 S C@H negative S S C37 R C@@H positive S S Although the volume_sign in the output cif file correspond to the input chiralities, the output pdb has the wrong chirality for the carbon C37: S instead of the desired R. I think the "retain original chirality" option is what I need to keep the input chirality, but apparently it doesn't. How should I proceed to get a pdb with the correct chiralities? It complained that the ligand does not exist. I tested a single ligand, ligand=ligand1.sdf, and it worked fine. I tested a list containing pdb file names and it worked fine. I think phenix.ligandfit does not recognize SD-formatted ligands from a list, although it is fine running as a single ligand. PDB format is fine single or list of names. Any suggestions other than converting SDF to PDB or writing a script to run one SDF at a time? Thanks.

CCTBX questions

Hi people, I notice that cctbx.python comes with phenix but as far as I can tell from when I run it, look at imported modules with dir(), and compare to the documentation on Sourceforge the version that comes with phenix is abridged. And possibly not the same version as the sourceforge one but they probably are the same. Will it cause any problems with Phenix if I install cctbx from sourceforge? Is it unnecessary? Second question: Is there any better documentation anywhere? I found James Stroud's wiki but that's mainly for structure factor manipulation. Long Distant Restraints

Hey PHENIX, I am wondering if I can define a distant restraint longer that 3A in a custom restraint file? The conventional way of doing this is to provide : refinement.geometry_restraints.edits { C8_C1=chain C and resid 8 and name C1' D10_C1=chain D and resid 10 and name C1' bond { action = *add atom_selection_1 = $C8_C1 atom_selection_2 = $D10_C1 distance_ideal = 9.1 sigma = 0.02 slack = 0.5 } Obviously this is a distant and not bond restraint. 9.1 exceeds the allowed length of 3 for a bond. B factors too high for low resolution data refinement

Hi everyone, I am working on my low-resolution data (~6.5 A). When I was doing refinement with PHENIX, the B factors remain pretty high (~400, not sure whether it is normal for the data with such resolution.) And B factors further increased after group B factor refinement (~500). Does it mean the group B factors refinement not working or is there a way I can somehow define a limit for B-factors? (I read one previous topic a few years ago which indicates the B factor can not be controlled. Not sure whether it is available now). Thank you very much for your help! So what is unique?

There is some disagreement on terms used to deposit data. We need a definition and an algorithm for each definition. "Unique Reflections" My definition is all the possible reflections out to the highest resolution reported not related by symmetry. Where can I find this? The .mtz contains a list of all HKL calculated to the highest resolution. Usually, we are not able to measure all these diffraction spots due to limits of the detector, mechanical limits, crystal orientation, etc. 'Total reflections' The depositions server asks for total reflections. I assume it wants only those unique reflections we were able to collect, regardless of the sigma cut off. These are called 'observed'. The total we use in refinement will be a subset of the 'unique observed' that are cut on sigma. However, some crystallographers believe that we should not cut on sigma since some of the intensities may in fact be zero. Is this a question for the Refmac and Phenix people? Real space implementation of DEN refinement?

Hi all, Just wondering whether there is any capacity to include DEN restraints in phenix.real_space_refine, e.g. as implemented in the program DireX (see ref below), or any possibility of implementing such in a future release of PHENIX? This would be very handy for refinement of models into low resolution maps (particularly EM maps). Also, on a different but related topic, does anyone have any suggestions as to how to handle model validation (local and global) at low resolution in real-space? Twinning in data reduction and phenix.refine

Dear all, I am now dealing with a pseudo-merohedral twin (3.2 A, P1 twinned into C2), and I have a couple of questions concerning the data reduction and refinement: 1) R-free flag in refinement a) For twin refinement, I know the reflections related by the twin law should have the same R-free flag. If I process my data in P1, and generate the R-free flag by phenix.refine using the key word xray_data.r_free_flags.use_lattice_symmetry=True, can phenix generate the R-free flags considering the 2-fold point group symmetry and deal with the twinning properly? b) I read that the R-factor could go down to around 40% in twin refinement in the presence of twinning even if the model is completely wrong. For my understanding, this could be due to the fact that the reflections are correlated by the twin law. If the R-free flags are chosen in the highest lattice symmetry, will the R-free still suffer from this problem? 2) Twin fraction In phenix.xtriage, the predicted twin fraction is about 30%. However, in phenix.refine, the twin_fraction is always between 46% to 50%. Why could this happen? 3) Data reduction I am not very clear about this point, since I just started dealing twinning. But what I am thinking is whether it is a good idea to merge the Friedel pair in the presence of twinning. Since the two twin domains have different hkl index if considering one as the reference, is the Friedel law still valid? This might be a very simple mathematical problem. Anomalous or not?

Hi, Phenix Users, I recently collected data at SSRL. I used autoxds and multiscale to merge couple of datasets and hoped to see some anomalous signals. Now comes the questions. 1. if I use the default sigma(=2), then autoxds will report weak anomalous signals and leave the friedel flag off. If I lower sigma to 1.5, it will report strong anomalous signals. 2. when I used Xtriage under Phenix to check the data quality, it reported weak anomalous signal or at above 10A. 3. I used aimless (in CCP4) to merge data, it also reported weak anomalous signal. Which result should I trust? By the way, how can I view/display the ***.anamplot file, which is apparently xmgr format file, but I can not display in CCP4i. The question then becomes how do you know the bromine is in the crystal? Is it covalent on the protein? Is it covalent on the ligand? How do you know if the ligand is in the structure? We have seen rapid crystal degredation with Br at its edge. Do you see the resolution significantly degrade after a few frames? I don't think it's a processing issue with xds or with phenix. As part of the Markey Center for Structural Biology, my lab will integrate electron microscopy and X-ray crystallography with biochemical methods to study the biogenesis of beta-barrel membrane proteins in Gram-negative bacteria with a focus on eventual therapeutic development against pathogenic strains of bacteria (See Noinaj et al., Structure (in press, 2014), Nature, 501:385-390 (2013), and Nature, 483:53-58 (2012)). Autobuiold from polyalanine model

Dear Phenix Users, I am doing the molecular replacement to solve a membrane protein structure(transmembrane and soluble domain). The structure of the soluble domain is known, 200AAs. And there is a homology structure of transmembrane domain, 350AAs. I used the polyalanine model of the homologous model of transmembrane domain to do the first search. I got a solution with TFZ 16. Then used the partial solution to do the second search with the soluble domain as the model.I also got a solution with TFZ about 15. The density map showed I got the right solution. And the simple rigid body refinement yielded a Rfactor/Rfree 0.29/0.32. Then I used the polyalanine model and the soluble domain as the starting model to do the phenix autobuild. But it seemed that Autobuild didn't replace the alanine with the real sequence AAs. I tried to set the rebuild in place to false but I still got the same result. The Autobuild even didn't change any amino aside reside from the starting model. I hope you could figure out the problem for me. Thank you in advance! Best regards, Jie

distinguish between metals

Dear phenix developers and users, I wanted to ask if there is a possibility to considerably distinguish betwenn two/three metals. I crystallized an iron-binding protein (transferrin in apo form) with a Ru- and Ga-compound. I see density in the metal-binding site which should come from the Ru/Ga metal since crystallization was done with the apo-form, but nevertheless I need to prove this. The wavelength of the X-ray was 1.02 Angstrom and the respective f''and f' values for the metals are +1.66e/+0.30e (Fe), +1.62/-0.5 (Ru) and +2.95/-0.76 (Ga). Is it possible to distinguish between Ru/Ga and Fe and thus to prove that Fe was not bound? The resolution is moderate with 3.1 angstrom and all metals are able to exhibit the same coordination geometry, thus you cannot distinguish according to the geometry. Unfortunately, I was also not able to measure the crystal with multiple wavelenghts because the crystals were very fragile. I hope you can help me and give me some advice. Thank you in advance. quick R-value calculation

I have a structure pulled from the PDB that contains a gnarly, complex ligand, for which I don't have a library. I just want to do a quick R-value calculation +/- ligand, and I don't want to go to the trouble of building and testing a library just for this purpose. Is there some way to induce phenix.refine or phenix.model_vs_data to do the R-value calculation even if it doesn't recognize the nonbonded energy type symbols? Thanks for any tips. Dear PHENIXBBers: I'e got a problem about data processing when running SCALEPACK2mtz. Hope you can give me some advice on that. Here's my problem: I have an .sca file processed by HKL2000 about 4 years ago, I just ran the Scalepack2mtz program in order to transform it into .mtz file. However, the program keeps running. To ensure that the Scalepack2mtz program is ok, I use another .sca file for verification and it turns out that this file for verification is successfully transformed into .mtz file within seconds. I checked the .log file, the program keeps running when there are the following messeages: "Mean acentric moments I from input data: <I^2>/<I>^2 = 2.360 (Expected = 2.000, Perfect Twin = 1.500) <I^3>/<I>^3 = 9.187 (Expected value = 6.000, Perfect Twin = 3.000) <I^4>/<I>^4 = 52.348 (Expected value = 24.000, Perfect Twin = 7.500) Mean acentric moments I from anisotropically corrected data: <I^2>/<I>^2 = 3.121 (Expected = 2.000, Perfect Twin = 1.500) <I^3>/<I>^3 = 12.788 (Expected value = 6.000, Perfect Twin = 3.000) <I^4>/<I>^4 = 57.952 (Expected value = 24.000, Perfect Twin = 7.500) " does this means that the .sca file isn't processed properly? However, the ice ring problem shouldn't have caused the error during the .sca to .mtz process. In fact, I have use it for structure-solvement, and currently the two R factor is around 30%. However, the large deviation of <I^3>/<I>^3 or <I^4>/<I>^4 do means something wrong. Would you tell me what exact mistakes did I make? Can I use this .sca file for subsequent structure solving and refinement? Great thanks for your help! best regards chen

Anisotropic B-factor restraints

Dear All I'm refining a protein structure with a resolution of 1.25 A, using Phenix GUI version 1.9. I am refining the B-factors for the protein atoms anisotropic and those for the water molecules isotropic. How can I restrain the anisotropic B-factors so that bonded atoms have similar ellipsoids (like the SIMU and DELU commands in Shelx making the atoms moving similarly in direction and amount)? Combining phases?

Dear All, Im struggling with a structure. I have a good native data set with resolution 2.1A and a data set with ok stats collect at low energy trying to extract some anomalous signal from intrinsic sulphur atoms (6/ASU/400aa). Using a model of one of the domains I got a MolRep solution that has somewhat convincing features in the electron density maps some portions of the structure but not in others. I also ran HySS and obtained some coordinates for the 6 sulphur atoms but the map here is uninterpretable. Xtriage suggests the anomalous is only good until about 8A so I am not that surprised. Is there any way I can try to combine my putative MolRep model and phases with the sulphur anomlaous signal and maybe get better maps to build into? If so, how would I do that using PHENIX? thanks for the help -- Yuri Pompeu, Ph.D.
