Creating cif file of ligands by Elbow/ReadySet

Dear Phenix developers, I'm quite new in crystallography and use PhenixGUI for refinement my protein. I got a problem when I had to create cif file of the new ligand to feed in phenix_refine by Elbow/ReadySet I saw that program creates some bonds shorter or longer compared to the statistic value from the CSD for example. Here are some examples when I play with Elbow (same problem with ReadySet) 1. when I feed program the chemical string, (template PDB file is the mylidand_idea.pdb) CR2 C3 CA3 single 1.569 0.038 and if I choose AM1 optimization CR2 C3 CA3 single 1.602 0.040 2. when I feed program the .pdb file, choose Use geometry for Initial geometry. unit cell discrepancies

Dear all, I am sure there is a simple explanation for this, but I cannot find a solution. I am reading in an .mtz file in phenix.refine. mtzdump reports the following unit cell constants on the file test.mtz itself: 175.0930 67.2510 119.0500 90.0000 121.5500 90.0000 The refined .pdb file and .maps report however a slightly different unit cell, as does the logfile >snip Miller array info: test.mtz:FP,SIGFP Observation type: xray.amplitude Type of data: double, size=39702 Type of sigmas: double, size=39702 Number of Miller indices: 39702 Anomalous flag: False Unit cell: (175.17, 67.236, 119.246, 90, 121.416, 90) What am I missing? Installation issue

Hi, I've just installed the latest stable version of phenix on a new macbook pro using phenix-installer-1.7-650-mac-intel-osx.tar However, as I like running phenix.refine on the command line, I normally source the script phenix_env.sh which on my other computer is in the directory /Applications/PHENIX-1.7-650/Contents/phenix-1.7-650/ However the latest install doesn't seem to have the final phenix-1.7-650 directory! Has phenix_env.sh moved somewhere else and if so where? Thanks, Simon

Out of Memory Errors

Hello all, I am currently running the Phenix GUI version 1.7-650 on an iMac with an 3.2Ghz Intel Core i3 processor, 8GB of memory operating under OS 10.6. During many of my runs (mostly AutoMR runs but sometimes refine) I get out of memory errors. I have my system booted in 64 bit mode and I watch the activity monitor and find that phenix doesn't use much more than 2GB of memory. My search model is very large. My unit cell contains 4 trimers (each monomer is 48kDa). I hadn't encountered this issue until I began to increase my search model from one trimer to four. Do you have any suggestions as to how I could avoid this error without minimizing my search model? Often my AutoMR runs get the out of memory error at the start of refinement, but just now the memory was exhausted during the fast rotation function. During this run I used all default parameters with a max res of 4.0 and RMSD of 1.0. Any advice you can give would be greatly appreciated! Heather

R free test set size

hello everyone, I just noticed that the latest model I am working on has only 2% of reflections marked as free R after refinement! I usually give the GUI the .sca files out of HKL2000 that do not have an Rfree array pre-defined. The GUI lets you know about the lack of it and asks me if I want generate a test set of 10%. I say yes. However the pdb header shows the only 2.14% are chosen for free R. I see that some of my other models (lower resolution) have test arrays of around 7-10% as I would expect. optimizing weights

Dear all: I would like to optimize my weights during Phenix refinement. I am running Phenix 1.6.4-486 using the gui, and I have checked the "optimize weights", but I cannot see the results of the optimization in the output, so I do not know the relationship between Rfree/geometry and wc and wxc_scale (I might not want to pick the automatically selected wxc_scale for the lowest Rfree, but would like to find a reasonable values to give me good geometry). Some earlier posts indicated that this is not output in the log file, but I am running a more recent version... Also, in case I wanted to adjust the weights manually, do I have set wxc_scale AND check the fix wc at the same time in the gui? Or just one of them? What would be typical values to start with at 2.8A (even if the answer depends on the particular data)? Same question for the ADP refinement.... I am working at 2.8A and my B factors are high (higher I think than what one would expect at this resolution). Thanks for your help, Alex -- Alexandra M. obtaining f'/f'' from solved structures and comparison to a fluorescence scan

Hi phenixer's I'm in need of reliable f'/f'' for my heavy atom (that isn't Sasaki tables which I believe is for free, unbound atoms). I've used group_anomalous in phenix.refine before so I'm sure a phenix utility is capable of extracting it. I wanted to if it's possible to extract it from several solved structures (I have the DANO/SIGDANO, F(+)/F(-), or if needed the original I(+)/I(-)) I'm curious to see if there's wide variation and whether it'd be as reliable (or even better) than actually taking a fluorescence scan (and of course use the values for my current phasing challenge as a starting point). Is have 2 difference anomalous datasets with two different heavy atoms. I can input 2 SAD datasets in AutoSol using the Wavelength and Group = keywords. But like I said the maps right now do not look like those of 1.75 resolution. my 1.9 maps looked way better... The P1 strategy is valid. I am solving a structure of an enzyme that I have solved many times before, the only difference is a single mutation in the active site. The crystal grew in basically exact conditions (macroscopically speaking they look different) as the other mutants I had. I scaled the data P 43 21 2 Rsym 0.068. Like all the other data sets I had before. This time however, the initial model has Rfree of about 0.27 and the maps look more like those of a 2.5 - 2.8 structure. My experinence with this enzyme is that I should be looking at around 0.22 or lower Rfree, and pretty clear maps as I saw for my 1.9 structure. Xtriage does not detect any pathologies. I rececked my scaling log file, and it lists the systematic absences for the data. I see some that are not that "weak" for instance : h k l I/sigma 0 0 1 6.0 0 0 2 5.8 0 0 13 7.8 So I am inclined to reprocess my data in P 4 2 2. Are these "symptoms" of a possible wrong space group assignment? Is there something else obvious I am overlooking? Thank you -- Yuri Pompeu

Dear Nick, I'm sorry for the error ("[Errno 5] Input/output error") that you are getting with your i7-based PC's with Fedora 14. I have not seen this error before, but we can try to debug it with "debug=true" and also I have a work-around for combining the files that you already have created so you don't need to rerun your whole jobs. Autobuild error

Dear Phenix Developers, I have been experiencing problems with autobuild whenever I try to rebuild an MR model or calculate a composite OMIT map. These tasks always end the same way: with "[Errno 5] Input/output error". The failure always happens when the run is basically finished and trying to combine the output from multiple tasks. My first thought was that my hard drive was full or fixing to crash, but these problems happen across several machines and have persisted through multiple official and nightly Phenix releases (currently running 1.7-634). The computers that cannot run autobuild successfully are both core i7-based PCs running Fedora 14 (though these problems also occurred running earlier Fedora versions). My older xeon-based PC runs autobuild without any trouble, which makes me think this a core i7-related problem. I have searched the PhenixBB archive and have not turned up any similar problems - have any other users experienced trouble with Phenix and core i7? Is there a work-around I can use to manually combine the various outputs? The core i7 machines are so much faster, I would really like to solve this problem so that I can stop relying on my aging xeon PC for these long calculations. I have included the end of two log files for reference. Also, autosol runs fine on the core i7 computers and successfully builds wonderful models from my SeMet SAD data. parallel structure comparison

Hi, I am refining an RNA structure where on set of base pairs has alternate conformers, and the B alternates from the paired bases clash. That is, the structure should be viewed as A alternate in one base paired with B alternate in the other base. The refinement blew both B alts out of the density to prevent their clash. O-linked glycosylation refinement in Phenix

Dear all, I'm refining a structure which has both N-linked and O-linked glycosylation. I use Phenix to do the refinement. It works well for the N-linked NAG. I defined the link as the following: apply_cif_link { data_link = "NAG-ASN" residue_selection_1 = "chain A and resname NAG and resid 701" residue_selection_2 = "chain A and resname ASN and resid 518" } But it doesn't work when I defined the fucose-threonine link as the similar way: apply_cif_link { data_link = "FUC-THR" residue_selection_1 = "chain A and resname FUC and resid 801" residue_selection_2 = "chain A and resname THR and resid 596" } The error message is "missing CIF link: data_link_FUC-THR". (Anisotropic ADP vs. isotropic ADP) coupling with occupancy refinement

Dear phenix developer and users, I am just wondering while I was taking a small molecule X-ray course. I used to run refinement with anisotropic ADP when it is high resolution about better than 1.5 or 1.6 A. My question is when you do this with occupancy refinement, does phenix.refine take care the alternative conformations with aniostropic ADP (I guess so) even at low occupancy? Due to lack of electrons (scattering factor), I experienced that small molecule refinement applies Anisotropic ADP for the atoms (about more than 2 e- in occupancy) while applying isotropic ADP for the less occupied atoms (in an alternative conformation). Would it help if we apply this method to our macro molecular system when you have residues that have low occupied alternative residues? Is so, could we have something like script or else either to modify a pdb file or to make this in consideration during refinement? Any information or comments are welcome. Dear: I installed Phenix-1.7-650 in my SUSE Linux Enterprise 10 SP3 X64 system from source code. secondary structure restraints

I am having problems with the secondary structure restraints in phenix.refine (1.6.4-486). I wrote a ss restraints file and use this as an input file. In the log file I can see that the file is read but the atom selections used by phenix.refine do not correspond to those set in the restraints file. I have turned off automatic ss detection. difficulties with the refinement of a Cadmium containing pdb file

Hi all, I have some difficulties refining (what happens is an error status, i.e. no refinement taking place) of a coordinate file that contains Cadmium ions. The person here who has already refined a structure containing Cd ions using Phenix is not here at the moment (otherwise I would have asked him). In case you wonder: the CD is shifted 1 position to the left as is required for metal ions in a PDB. Phenix choked. So I ran ReadySet on the input pdb file and gave the output file to Phenix for the next attempt. Still failed, and the error message I get is: Fatal problems interpreting PDB file: Number of atoms with unknown nonbonded energy type symbols: 2 Please edit the PDB file to resolve the problem and/or supply a Cif file with matching restraints definitions, along with apply_cif_modification and apply_cif_link parameter definitions if necessary. Also note that phenix_ready_set and phenix.elbow are available for creating restraints definitions (CIF files). Running phenix.elbow (phenix.elbow input_file.pdb --do-all) does not seem to do anything - no output file seems to be generated. Hence I am quite at loss here. Ready Set (from the gui) generated a file called name_of_the_coordinate_file.metal.edits , which is used by phenix for the next attempt but which does not seem to solve the problem. Usually one will describe ordered parts of a protein vs disordered parts based on B factors. Is the higher resolution protein more ordered and that may have contributed to its stronger diffraction? -- Are the two crystals with different max resolution isomorphous? B-factors contain contributions from both dynamic and static disorder. Your difference in b-factors and resolution are both likely due to the fact that your higher-resolution data comes from a more ordered crystal, not a less dynamic protein. More ordered crystals diffract better, but if the two crystals were grown in the same conditions and the crystals are isomorphous I doubt that there is any difference in the dynamics of the molecules. If you are interested in which parts of your protein are more dynamically disordered you may want to consider (within a single dataset) which atoms have high b-factors relative to the average b-factor for all the atoms in that dataset. Question about anisotropic refinement

I have read a couple things about whether or not to refine waters anisotropically, as opposed to hydrogen, which I never refine anisotropoically. B-factors vs resolution

I am refining a 1.3 A structure the maps look great and I notice the main chain B factors are all around 7~12. I have refined the same enzyme at resolution 2.2 A and the B factors here were around 25~30. The question that comes to mind is: Usually one will describe ordered parts of a protein vs disordered parts based on B factors. Is the higher resolution protein more ordered and that may have contributed to its stronger diffraction? Or are the B factors values artifacts of refinement? -- Yuri Pompeu

Hello Phenix community, I'm currently using nightly build 718, but this behavior is exhibited since sometime in the 1.6.xx releases too. I've turned off ADP refinement (only doing rigid_body refinement) and set the b_iso specifically as such: modify_start_model { selection = None adp { atom_selection = None randomize = None set_b_iso = 55 convert_to_isotropic = None convert_to_anisotropic = None shift_b_iso = None scale_adp = None } Yet the output PDB file has all b-factors in the 100s. Modeling Disordered Domains

Perhaps inspired by the fierce debate on this BB and elsewhere about how to model disordered side chains, I would like to present the following scenario (my current refinement project): The structure was solved by molecular replacement, is 3.25Å resolution, and ~70% solvent. I have 6 copies of a large complex in the AU (~100kDa per protomer). Only one copy is fully ordered. In the other 5 copies, a entire domain (~25kDa) is largely disordered (some have patchy residual density, but not readily interpretable). Altogether, this means that I am missing ~20% of the total protein in the AU. It seems that how you model this much "missing" material could have a significant effect on the final refined model. This is something we have observed a number of times, so I am wondering if anyone can suggest ways to deal with this aside from just leaving the domains out entirely. In this case, the missing domain is connected by two short hinges that restrict the rotational degrees of freedom considerably (you can think of the missing domains as a door--it can only pivot about the hinge, can't be flipped upside-down or sideways, etc., and is anchored close to the door frame). Additionally, crystal packing and steric constraints restrict the "sweep" of the missing domains to further pinpoint their location. Is it worth trying to model this? My impression from some earlier posts was that most people were content for disordered regions to be modeled as bulk solvent (rather than fiddling with masks to also cover the expected location of protein, etc.), but I wonder if you may actually substantially improve the model when this much protein is disordered. I guess I am imagining something analogous to a rigid body fit to the mean position of the disordered domains and a TLS-like ADP description of the motion (with a very large magnitude to account for the large displacement), but I am open to suggestions. On a final note, regarding those pesky missing side chains: any thoughts on trying to employ a "Ringer"-like approach to model some of these (Fraser, et al., Nature 2009, 462(7273):669-673)? Is this practical (maybe this would add to many additional parameters)? Best, Damian Ekiert

Mac 64-bit kernel

Nope. I've set up to always run the 64-bit kernel. I am a bit of a Mac lover so go pretty in depth with the operating system. I think Nat fixed things. latest 64-bit command line build for Mac OSX 10.6.7?

Hi, I was trying to install the latest nightly build but get error (shown after my salutation) when using the recommended procedure: ./install --prefix=/Applications/ Previously, I always installed from source so I could run the 64-bit version on Mac since I have some structures that require as much memory as possible. Should I just go back to that? It does take about an hour to install on my laptop. I assume this latest 64-bit option would significantly reduce the time for installation since I wouldn't be compiling from the source. Cheers! Minor map-definition bug in 1.7 GUI

The new GUI has "---" in the list of map types for phenix.refine. Users expect this to mean "don't use map definition". I think there was previously a blank menu entry that worked this way. Instead, it is written to the .def file, and the job gives an error, but otherwise works OK. Thanks, Joe Krahn

Hello, I am running phenix-1.7-650 and would like to generate a ccp4 map for use in pymol from an mtz. I can type: phenix.maps2mtz file.mtz but I cannot figure out how to limmit the selection to a single chain (chain A). I guess you can do this in maps.params but I wanted to keep it simple without having to use the sca file. "FOM" or HL coeffs from model?

How can I get phenix to spit out not just PhiModel but an estimated FOM or fake HL coefficients (without experimental phases - just based on how badly my model agrees with FOBS)? And I'd like the weights in their own personal mtz column(s), not just precombined in a "weighted phi" column. In case anybody cares why, I'd like to use solvent massaging and domain-wise averaging to remove bias from a low-resolution model-phased map, preferably with DM, unless anybody has a better suggestion. I did rigid body, TLS, etc on the model in phenix, so it seems like phenix has already calculated all the info I want if I could only squeeze it out. thanks, Phoebe ===================================== Phoebe A. phenix.reciprocal_space_arrays: a new command line tool to get Fcalc, Fbulk, Fmask, FOM, HL, and more all in one MTZ file

PHENIX users: just a quick notice: starting PHENIX nightly build version dev-717 and up, a new command line tool phenix.reciprocal_space_arrays will be available. This tool takes a PDB model and a data file (in most of commonly used formats: MTZ, CNS, SHELX,...) and outputs a MTZ file containing a number of arrays that are typically used in various crystallographic calculations, such as R-factors, maps, refinement targets, etc. The output arrays include: Fmodel, Fcalc, Fmask, Fbulk, FOM, resolution, HL(input original, computed from model and combined), FB_CART (overall anisotropic scale), input Fobs and Rfree-flags and more. To run: phenix.reciprocal_space_arrays model.pdb data.mtz To see the result: phenix.mtz.dump output_file.mtz Please let me know should you have any questions, suggestions or simply find a bug! low resolution map weirdness with newer releases

Something changed between build 432 and 486 that made my low resolution maps look much crappier. See attached tiff. Bulk solvent correction

Hi, I am refining two crystal structures of the same protein wtih four domains and 687 amino acids. These are the last lines form my log-files after several model building steps - protein altogether fits quite well into the density. But I am confused about these logfiles: 1.Why is there such a big difference between R values with and without bulk solvent correction and anisotropic scale? Start R-work = 0.3765, R-free = 0.5498 (no bulk solvent and anisotropic scale) Final R-work = 0.3733, R-free = 0.5509 (no bulk solvent and anisotropic scale) Start R-work = 0.2356, R-free = 0.2962 Final R-work = 0.2250, R-free = 0.2939 2. (the other structure) Why does the R value without bulk solvent and anisotropic scale decrease so much but with it remains stable? Start R-work = 0.2182, R-free = 0.2856 (no bulk solvent and anisotropic scale) Final R-work = 0.4054, R-free = 0.4223 (no bulk solvent and anisotropic scale) Start R-work = 0.2157, R-free = 0.2827 Final R-work = 0.2147, R-free = 0.2816 I would be very pleased about any helpful comments. what to do with disordered side chains

The results of the online survey on what to do with disordered side chains (from total of 240 responses): Delete the atoms 43% Let refinement take care of it by inflating B-factors 41% Set occupancy to zero 12% Other 4% "Other" suggestions were: - Place atoms in most likely spot based on rotomer and contacts and indicate high positional sigmas on ATMSIG records - To invent refinement that will spread this residues over many rotamers as this is what actually happened - Delet the atoms but retain the original amino acid name - choose the most common rotamer (B-factors don't "inflate", they just rise slightly) - Depends. if the disordered region is unteresting, delete atoms. Otherwise, try to model it in one or more disordered model (and then state it clearly in the pdb file) - In case that no density is in the map, model several conformations of the missing segment and insert it into the PDB file with zero occupancies. It is equivalent what the NMR people do. - Model it in and compare the MD simulations with SAXS - I would assumne Dale Tronrod suggestion the best.
