Tom -- It turns out that each of the omit region's jobs submits another job, but that latter job is only the "test run_command" job. Why test the run_command if no subsequent jobs are submitted? Our solution, thanks to an extremely savvy cluster manager, was to install the qsub (Torque?) package on each of the computing nodes (117). Also we ran the top-level process on the head (scheduler) node, so as not to tie up a computing node while it waits for its sibling jobs (the omit regions) to finish the calculation. Overall wall-time with a separate node allocated for each omit region was about 50 minutes. Interestingly, although each node has 8 processors, the OMIT region jobs seems to only use one processor! Interestingly when phenix.refine jobs are run on my Macbook Pro, the operating system is savvy enough to spread it over 2 processors. -Mark ______________________________ Mark A. How to turn off mask optimization

Hi, Is there a way to turn off the mask optimization step in 393? I tried 'main.optimize_mask = False' but that does not work. The program spends a substantial amount of time in repeated mask optimizations and I am trying to shave off a couple minutes for each run... Cheers, Carsten

Autobuild submitted jobs

Dear Tom and colleagues, We're running Autobuild composite omit on a large cluster, each node has 8 processors. Autobuild submits jobs with the "run_command". And it appears that each of those jobs submit other jobs. Are the latter jobs necessary? That is, are there situtations where they wouldn't be submitted as separate jobs but run as subprocesses? atom selection syntax for ALT atoms?

PDB Deposition Question

Hi all - I refined a structure using Phenix 1.4-3 and now I need to submit it to the PDB. When I try to run sfcheck on the .mtz that Phenix generated, sfcheck can't read the file. I also tried to convert the .mtz to .cns using phenix.reflection_file_converter. This time, sfcheck could "not find IOBS or FOBS in your file". Any advice would be greatly appreciated. -Alex

Restraining altloc related atoms during refinement

Hello All, I would like to restrain the positions of ribose/phosphate atoms of altloc 'A' to the positions of those in altloc 'B'. Problem is, altloc A and altloc B are different residue types, so phenix.refine exits stating that there are no common atoms when I enter the following NCS-type restraint: selection: chain I and altloc A and resid 1 and (phosphate or ribose) restrain: chain I and altloc B and resid 1 and (phosphate or ribose) I am using the phenix GUI. View DM map from AutoSol gui?

After AutoSol (with build=False... errr AutoBuild unchecked), I have an opportunity to 'View sites and experimental map' in coot or PyMOL. Wouldn't it be more useful if the gui loaded the DM maps as well? changing TLS groups mid refinement

Hello Phenixers, Are there any considerations to changing TLS groups mid refinement? Can I rest assured that after a few rounds of refinement with the new TLS definitions everything will sort itself out or should I do something drastic, like remove all the ANISOU records, reset B factors to some constant value, and start over? phenix distorts ligand

Hi, I have a problem in phenix refinement at 2.25 A resolution, data is 80% complete. I have protein, water, and ions in the .PDB file, and a ligand molecule that is distorted during refinement. I generated the pdb (with H atoms) with ChemDraw3D, edited the atom names etc. I used phenix.elbow to generate the .CIF file. Here is the first problem: Ligand has trans double bonds, which are written out by phenix.elbow as single rotatable bonds although I had correct connect records and H atoms in the .PDB file. I ran phenix.refine, it distorted the ligand, making double bonds not planar and nearly cis. Here is what I have tried: I edited the .CIF file to change these torsion agles to be CONSTANT and 180 or 0 deg. Here is the second problem: phenix.refine still distorted the ligand. Here is what I have tried: I used optimize_wxc/wxu in phenix.refine to optimize the weight, to see if I overweighed the data. Here is the third problem: phenix.refine still distorted the ligand. Is there a way to solve this problem? Is there a way to tighten the constraints for the ligand only? I still do not understand why it even cannot keep the double bonds planar (and trans). I do not want to move back to good old CNS... Looking at omit maps in coot

Hi, Again this is pretty novice and I would apologize in advance. I ran Simulated annealing omit map in PHENIX and it gave me a bunch of files. I started with a partially built model ( I would say most of it was built) and it gave me an edited pdb that I can open in coot but I the composite omit mtz file is not opening in coot. In fact I cannot open any mtz file from the phenix output /OMIT directory and cannot see any map. I am pretty clueless. Thanks, Ivan

An easier explanation of the regions in omit map

Hi Nat, So I have quite a few regions build by the SA_omit map of phenix. But How do I go about looking at these maps. What am I looking for here. Should I look at the regions where the occupancy was set zero in all these outputs and find if I could build some thing from one of the maps? I guess I am asking, How do I use this information to move forward in refinement? There are 24 regions map and .pdb output in the /OMIT directory. Building DNA

Dear Phenix developers, I am solving a protein-dna complex and Autobuild is able to build both the protein as well as DNA chain (one at a time). However, when I try to do the refinement, I get an error saying "Phenix could not find the geometry restraints in the standard monomer library for one or more residues in the pdb file... DG: 6 copies, DA: 3 copies, DT: 43 copies". It seems like Autobuid uses the nomenclature DA, DC, DG and DT for the DNA bases while Phenix.Refine either doesn't like the nomenclature or the restraint files uses a different one. It still however lets me do the refinement...although I don't know if it just ignores the DNA part. Can someone enlighten me on this. Also, the nomenclature Coot seems to like is Ad, Cd, Gd, Td for the DNA and doesn't like the above phenix style. In order to manipulate in coot, I had to rename all the bases...is it possible to have a format that is compatible both in Phenix and Coot or am I missing something obvious here. Improved refinement method for low resolution data

It is implemented in CNS 1.3. It might be a bit early, but is there any plan to implement that method in phenix? Florian.

Dear Phenix users, This might be trivial questions though... 1. When you did phenix.model_vs_data, I see the discrepancy between R/Rfree. 'After applying resolution and sigma cutoffs' seems more accurate one though, could someone explain why it has such-even small though- discrepancy? 2. Also, when you do phenix.polygon, I used to seeing many branches from old version. With my current version(phenix-1.6.1-343), I normally see only 5 branches. Is there any reasons for that? Is there a way let Phenix.refine know the model is not complete and that when a mask is calculated for bulk solvent correction it should take this fact into consideration ? Alternatively, can I use a solvent mask from density modification program in Phenix.refine somehow ? Alternatively, is there a program that will build dummy atoms (zero occupancy) automatically in a map in all peaks above a certain sigma (i.e. atoms just for mask calculation). B factors of zero after refinement

Hello all, I have been performing standard refinement of atomic coordinates and B factors (ADP) in phenix.refine using NCS and bulk solvent correction without anisotropic scaling. The program has been returning a handful of atoms with B factors of zero after refinement, and I'm not sure why. I tried using adp.set_b_iso to reset all B factors before refinement but some still come back down to zero. Has anyone else noticed something similar, or has a suggestion on what to do? sugar behaving sourly

Hi, I'm refining a structure with an unusual monosaccharide. I generated a library for this sugar from PRODRG, and it looks OK, at least to my eye. Certainly the obvious parameters like bond angle restraints seem normal. However, when I refine with phenix, the sugar's C6 methyl group gets pushed out of density and assumes a very unnatural angle. Now, it turns out that there are two copies of this molecule in the AU, and the other copy looks fine after refinement. Moreover, I can load my library into Coot, and when I use it to refine the sugar's position or regularize its geometry, it works just fine; and when I run phenix.pdbtools --geometry_regularization and supply my library, the resulting structure has nice geometry. These three observations lead me to believe that there's nothing inherently wrong with my library. There are no steric clashes that would tend to push this methyl group out of whack (but just to be sure, I removed all nearby atoms and repeated the refinement, with the same result). I should mention that this refinement is at ca. 1.8 Å, and the density for the sugar looks quite nice. Any suggestions? Input NCS operators for AutoBuild

This questions may be best answered by Tom. Does anyone know how to generate a custom NCS definition file that AutoBuild will read from the refinement format? The parameter is input_ncs_file = I used phenix.simple_ncs_from_pdb to generate 3 ncs format files. But I could not figure out how to make the program use my definitions. In any case simple_ncs_from_pdb outputs 3 formats in ./phenix/tmp: simple_ncs_from_pdb.ncs simple_ncs_from_pdb.ncs_spec simple_ncs_from_pdb.resolve I tried the last one, but it has no residue or chain specification. Autobuild confrusion...which files to use?

using the GUI, i ran AutoMR and got several files, then hit the "Run AutoBuild" button. When the AutoBuild panel came up, it automatically loaded three files from the AutoMR run: the original .mtz used in the AutoMR with Data Type as "X-ray data;" MR.mtz with Data Type as "Map Coeffs."; and MR.pdb with Data Type as "Start Model." my question is: AutoMR lists the file MR.mtz as the Data type "Phased Data." the AutoMR run also created a file named MR.MAP_coeffs.mtz with Data Type as "Map Coefficients." Why did AutoBuild load MR.mtz as the "Map Coeff" instead of the MR.MAP_coeffs.mtz file as the "Map Coeffs?" which should i use? also, thanks for a great seminar in Houston of friday. you guys are awesome.... --Carl

Hi, with highly anisotropic data we use Mark Sawaya's anistropy correction server, which works very well for electron density calculations. For refinement, we would like to use original data, but still cut to different limits over a,b,c (like 3.9 3.4 3.2 A, for example). Is there any facility for that in Phenix, and if not, can it be implemented? I know anisotropic scaling itself is done in Phaser, but would be useful also to have a possibility to cut resolution limits differently in any mtz file. -- Dr. Leonid A. Hi, I refined my structure (of which the data is very anisotropic) using phenix.refine and with individual_sites, individual_adp, and tls options turned on. From the refined coordinates, the highest B-factor in the ANISO record (ie B_tls + B_individual) is 305. This number looks rather high. AutoBuild error message prime and switch

Hi, I'm trying to use the AutoBuild wizard to calculate a prime and switch map. When I hit run I get the following error message: The key ignore_blanks is not in var_type_dict....this means the command-line Wizard needs a conversion in the autobuild.py script under 'Translating inputs' or else in excluded_inputs. ReadySet for special position metal

Dear all, I am refining a structure with a metal ion on a 2-fold axis, coordinated by four histidines, two from the ASU and two from symmetry. I used phenix.ready_set to generate the metal coordination file and input it into phenix.refine. However, phenix.refine complains that the customized angle restraints contain a special position atom and cannot continue. I am using Phenix 1.5.2. Could anyone suggest me how to solve this problem? Hi, I am generating a electron density map figure in pymol for my structure. Since the data is very anisotropic, map sharpening has proven to be quite useful. The structure was solved using Phenix. How do I generate an Xplor style map in Phenix that incorporates sharpening? Thanks. Conflicting scattering type symbols: refine with TaBr

Hi All I'm getting an error refining with TaBr. Got tbr_exp.pdb from Hic-Up and prepared the cif with phenix.elbow. Try to do a refine with the pdb and cif and I get this error. Sorry: Conflicting scattering type symbols: initial symbol: "TA" (from pdb element column) new symbol: "T" (with residue name TBR) atom: "HETATM 1917 TA1 TBR B7131 .*. TA " What are people calling their TaBr records and/or how are they generating their cifs?
