anisotropic refinement water hydrogens and gui

Dear all, I did an anisotropic refinement with the gui for a 1.6 Ang. structure I think this is quite O.K. as the R-values seems to be reasonable(14/18.8). But for comparison I want exclude waters and hydrogens explicitly from the anistropic refinement. One could do this in the command line mode via adp.individual.anisotropic ="not water and not element H. I started from the gui and modified the .eff directly by icnluding: adp { individual { isotropic = None anisotropic = "not water and not element H" In the output pdb all waters have an anisou flag. So I assume phenix refined them anisotropically. How do I have to modify the .eff file to exclude the waters from the anisotropic refinement. I would like to use the gui, because you get this nice summary output with all statistics. Phenix started optionally anisotropic refinement at 1.7 Ang. As far as I understand one should keep in mind that the data to parameter ration should have certain value of app. 3 or 4. But restraints as paramters are not as solid as experimental data. Is this 1.7 Ang. borderline a rule of thumb, is there a strict rule at which point I could refine anisotropic, or maybe mixed isotropic anisotropic. Best regards Christian

phenix.refine and multi-metals centers

Hi I have a doubt on the refinement of e doubled metal center. I know that: 1) one may fix the metals to their actual positions by using e.g. refine.sites.individual="not element Fe" 2) one may use "phenix.metal_coordination my.pdb" to obtain a dictionary for the actual metals coordinations but how does phenix.refine handels metal-to-metal interactions? How should one set the refinement of a metallo protein with a two metals centre, in order not to bias the final result (metal to metal distances) ? molprobity todo list and coot integration in linux

Hi, Is a difference in the way the GUI molprobity TODO list is displayed between linux and Mac OSX . I am running 1.6.289 on both ...and have coot with scheme and python scripting installed, On mac OSX , phenix starts up coot with the molecule and maps loaded after a phenix.validate and a TO-DO list in a separate GUI window In Linux these separate To-do list windows dont seem to open . ..I have looked everywhere and the dont seem burried behind something else, Is there some setting I need to toggle to have these popup , sortable todo lists for molprobity assisted rebuilding on Linux systems? Autosol + MR

Hi, I have partial solution from MR on a crystal with dimensions 52.729 60.364 142.908 90.00 90.00 90.00 P 21 21 21. I have SAD data from another crystal with dimension 53.860 61.470 142.492 90.00 90.00 90.00 P 21 21 21. My question is can I treat both as isomorphous and combine data from both of them and use my MR as model with Autosol. What is the maximum difference in unit cell dimensions allowed to consider two unit cell isomorphous? If you can point to some references/examples that will be highly appreciated. Thanks a lot. phenix.reduce segmentation fault with -trim option on Snow leopard Mac OSX

coot integration require coot with python?

Hi Is it likely that the phenix-coot integration with the new GUI requires a python infused coot ?. Although I have set the coot path correctly nothing happens after coot launches . I am using the ccp4 6.1.3 coot 0.6 (revision 2540) [with guile 1.8.3 embedded] and phenix 1.6.289 on OSX snow leopard 10.6.2. I know the ccp4 coot does not come with python scripting support ...the pymol integration seems fine , but coot just sits there with an empty window after a phenix.validate run. Any ideas on how to have them talking to each other? Thanks Hari

autosol and NCS

I have solved a structure by MR with Phaser. There are 4 copies of molecules per ASU. Parts of the search model are not agreeable with the new structure leading to messy density in some regions. Now a set of SAD data has been collected. I want to run Autosol (MRSAD) to combine the SAD and model phases, doing density modification including the NCS. Can I run simple_ncs_from_pdb to get the NCS operators from the MR solution pdb file and use them for Autosol? Thanks for help. Huiying UC Irvine

Phaser phasing power statistics

Hi, I was trying to find phasing power statistics from phenix.autosol log file but couldn't. My structure was phased by Phaser SAD module in phenix.autosol, all I could find was figure of merit. I then ran Phaser SAD within CCP4 and still could not find phasing power statistics from its log. Does anyone know if Phaser SAD generates phasing power statistics in its log file at all? Thanks. SAD + Xray = ???

Hi, I have a set of Se-Met SAD data, high resolution x-ray data, and a protein sequence. Is there a way to combine these data sets in Phenix and carry out an autobuild? I saw a section in the manual about MRSAD but that requires a starting model. I've used the SAD data alone to generate a model but I'd like to use both data sets together. twin refinement

Hi i am refining a protein strucutre with space group P61. Intesity statistics doesnot suggest any twining but refmac and phenix xtriage suggest a twin operator with fraction 0.48. when refined with this twin operator R factors come dowm by 3-5% and also map looks much better. but upon closer inspceion it seems that maps are heavily biased toward the model in both refmac and phenix ( I have mutated one lysine to his and it changed the map to cover his). my question is why twin refinement maps are biased and what are the ways to overcome this. my second question is how to decide whether to use twin refinement or not. is it depends on R factor statistics or we have to check some other parameters. thanks in advance subhash bihani scientific officer Bhabha Atomic Research Centre Trombay-400085 Mumbai(M.S.) NCS restraints

Clarification on ADPs in PDB files for TLS refinement ?

Hi, Having a discussion with a colleague yesterday on differences in Phenix and Refmac representations of TLS B-factors in the PDB file I came across two different definitions for what the PDB ANISOU U's correspond to as written by Phenix: 1. From necat.chem.cornell.edu/workshops/.../WK04_PavelAfonine.pdf on p.20 U(TOTAL)= U(ATOM) + U(TLS) + U(CRYST) and only U(atom) + U(tls) is stored in the PDB ANISOU card. 2. From http://proteincrystallography.org/ccp4bb/message8948.html "Utotal = Utls + Ulocal + Ucryst. So, the ANISOU records always contain Utotal and ATOM records contain isotropic equivalent of Utotal" Which is not the same thing. I suspect it's #1. Am I right ? I would think that U(cryst) is potentially a non-zero contribution to atomic ANISOU values but is actually applied before the TLS/Anisotropic B-factors are refined. As a tie-breaker between #1 and #2 the program documentation suggest that it is just U(tls)+U(atom) but the paragraph that nominally explains it is not short of of inconsistencies, referring to the ANISOU record as having the "the total B-factor (B_tls + B_individual)" whereas they're not only not B's (they are U's) but it's also not the *total* U or B by its own definitions. IMHO it would warrant a rewrite for clarity since B and U are used interchangeably and "total" has variable usage. Phil Jeffrey Princeton

To Paul, No, I used the mtz format map file in coot. TO Pavel, I will send you the files tomorrow. The command I used is the simplest one: phenix.refine input.pdb input.mtz. By the way, the same thing happened to one of my colleagues here a while ago. She solved the problem by updating to the then new 1.5 version. Thanks you guys for the quick replies. Hi Phenix developers/gurus, I got a SAD structure, the experimental map (overall_best_denmod..mtz) from Autosol looks great. I then built the model and used phenix.refine to refine the model using the "exptl_fobs....mtz", which worked well as shown by the lowered Rfree. However, the map from the refinement makes no sense at all, totally featureless. Using the same refined model and mtz, phenix.model_vs_data did make the right map. I am refining a 2.0 A structure in Phenix using mostly the graphical interface. The maps are very good and the R factors are low (0.208/0.173). But the geometry is not so great with bond deviations of 0.208 and Angle deviations of 1.85. What is the best thing to do to try to improve the geometry. Should I try to optimize the weights? The other question is about adding hydrogens to the model. I did add them in a previous refinement cycle. After rebuilding the model in coot, most of the model still has the hydrogens in the input file for the next refinement cycle, but some residues and waters don't have hydrogens. When I tried to add hydrogens again to the model, I got an error message about atoms being to close. Does Phenix know where to add hydrogens if the input model has already hydroegns on many residues? Phenix.ligandfit is not happy with my labels

I am getting an error when trying to run phenix.ligandfit in the version phenix-1.6-289. I am trying to get it to use an mtz generated via refmac <recoils at the chorus of booooo's> and fit the ligand into the difference map. omit map with twinning?

Hello all, The omit_map in the new gui (version 1.5) is great, but I can not include a twin law when calculating the omit map, thus the result is very messy unclear maps. I do not know if 1.6 has the solution or not, I am still lobbying our computer guy to upgrade to it... Is there a way from the command line i can include the twin law in autobuild so I can calculate the omit map, or can I just add it into the eff file? My other solution has been to use the create maps function with my data and pdb with ligand removed. This works, giving me a nice Fo-DFc map, but it would be nice to be able to show a true omit map for the ligand, as is customary in most structure papers I have run across. riding model and deposition

Dear phenixbb, I have refined a 1.3A structure using individual anisotropic B-factors (Rfactor, 15.5%; Rfree, 17.7%). Additional use of the riding model during refinement has improvement the R values (Rf, 14.5%; Rfree, 16.6%), although bond length and angle outliers did increase (anyone know why that would be?). I have decided to deposit the model obtained using the riding model, but am unsure whether to include the hydrogen coordinates in the deposition. The Phenix.refine documentation advises that they are left in, as they are needed to reproduce the refinement statistics. However, reviewing the high resolution structures in the PDB I found that: 1. In the case of structures refined using REFMAC or SHELX, the riding model does not seem to be included, although its use during refinement is mentioned in the pdb header. 2. In the case of structures refined using PHENIX, use of the riding model is sometimes indicated in the header, but hydrogen coordinates only appear to be included in the pdb in the case of structures refined to a resolution better than 1.3A. As far as I can understand the purpose of the riding model is to provide additional restraints for refinement, so as long as its use is made evident in the pdb header (and maybe the methods section of the publication) that should be enough. Inclusion of hydrogens in the model, when you can't see them seems inappropriate. Nevertheless, I would appreciate a more authoritative perspective on this issue. refinement error with ligand

Dear all, I started a refinement of one of my structures using the GUI of phenix (Version 1.6). I used the options of adding hydrogens and dis a suimulated annealing. I used the output file and corrected it manually using Coot. I incorporated a few Ethylenglycol Monomers which might have bound. I merged everything wrote the file out and loaded this pdb in the GUI. I got an error which might be du to the fact that I didnt specify a CIF file for the ligand. I started ready set from the GUI to check the pdb and used REEL to create a CIF File. I added the CIF-File to the File list and tried to start again phenix.refine using the hydrogen option but no sim. annealing. phenix.elbow and compound refinement

Dear all, I am having some difficulties in refining my compound within my structure. I was able to create the compound and the cif file using PRODRG and was able to fit it in coot perfectly fine. However, as pointed out by many users of phenix.refine, the cif file from PRODRG does not work well with phenix.refine. I have created a cif file using phenix.elbow and the refinement itself works fine. However, when I try to use the cif file from phenix elbow in coot, it pulls apart my compound and it's extremely difficult to work with. refinement at 4.4 A => side chains or not

Dear bb, could anyone please share his/her opinion on following matter; I am refining a 4.4 A protein complex structure which I could solve using MR with the high resolution models of the separate components. I also have another 3.5 A crystal form of the complex. My question is whether or not to rebuild/leave "positionally known" side chains in the 4.4 A structure, because of course 2/3 of the time there is of course no density for it. However, a review of the PDB learnes that almost all models deposited between 4 and 5 A contain full side chains! Personally my opinion is not to include them because a model should be a representation of the information content of the experiment and thus density, but maybe that deviates from the consensus. On a more technical note: until now the trimming procedure has only sporadically led to Fo-Fc 'blobs' in the hydrophobic protein interior; are there proven modifications one has to apply to the bulk solvent model mask to avoid these even more? iMosflm .mtz

Hi, i was under the impression Phenix (AutoSol) could handle .mtz files from iMosflm, however when i input the .mtz file into AutoSol, no labels appears in the pull-down menu, and pressing Run results in a dialogue box appearing stating you must select a column label for the reflection file, if no labels are present it may not be a valid format. If i input the iMosflm .mtz file into phenix.reflection_file_editor, and copy over the I, SIGI, M_ISYM columns, i get the following error; A Python error was detected. This is probably a bug; click "OK" to send a bug report to the PHENIX developers. phenix.refine frozen

Hi there, I would appreciate some feedback on the following: I am playing around with phenix.refine which comes with Phenix distro 1.6-289 for Mac-Intel. When running a normal refinement job (ind site + grouped ADPs + ncs+TorsionSimulatedAnnealing) phenix.refine gets stuck after bulk solvent modelling and scaling. For completeness, I must report that I changed the defaults of wxc_scale and wxu_scale (but surely that cannot be the problem...). Switching off the TorsionSimAnnealing does not help. Additionally, if I click on the abort button on the bottom-left of the page nothing happens. On the other hand if I click on the abort icon at the top of the page I get the message "You are not currently running any calculations. Do you want to close this window?" If I say Ok the following message appears: "There is at least one process running; are you sure you want to exit before it is finished" Other tasks (phenix.xtriage for example) seem to run fine. Hi phenixer's I'm looking for a utility that'll calculate Fc given a refined model and compare it to Fo not on a global scale, but on an individual reflection scale. ShelX does this a reflection list of 'most disagreeable reflections'. Is this possible in phenix? Coot works fine. When I click the GUI button after the run, it loads the pdb file that I used as a start model and nothing else. When I try opening the composite map manually (using coot: "open mtz", "auto open mtz" or even "open map" ) it says at the bottom "read map /file path/ resolve_composite_map.mtz failed." Omit map Problem

When making an composite omit map in Phenix 1.6 GUI, the final "resolve_composite_map.mtz" file won't load in coot or pymol. When I click the little magnifying glass on the Summary page, Phenix states that it can't find the file, even though I can see it when using Finder (Mac OS). phenix.maps: a command line tool to compute various maps

Starting PHENIX nightly build version 1.6-295 (or whatever next version), the new command line tool phenix.maps is available. As the name suggests, this is the tool for map calculation: regular (p*Fobs-q*Fcalc) or maximum-likelihood (p*mFobs-q*DFcalc), with any user-defined coefficients p and q, as many as requested. For example, 2mFo-DFc, 3Fo-2Fc, mFo-DFc, Fc, Fo, Anomalous difference maps can be all computed at once. Also, a user has a full control over various map calculation parameters, such as filling missing Fobs with DFc, computing kick maps, etc. Maps can be output in X-plor formatted files or as Fourier map coefficients in MTZ formatted file. X-plor formatted maps can be computed for the whole molecule/unit cell or any selected part of the structure. This new tool is meant to be a replacement for current practice of computing the maps using phenix.refine (although, phenix.refine still output maps as before). For more information and usage examples simply run phenix.maps . This is available from PHENIX GUI too (thanks Nathaniel Echols). For usage instructions and quick manual type phenix.maps and hit Enter. Please let me know should any questions or problems related to using this tool arise. Pavel. P.S. Below is the result of running phenix.maps: phenix.maps: a command line tool to compute various maps. How to run: 1. Run phenix.maps without any arguments: just type phenix.maps in the command line and hit Enter. This will create a parameter file called maps.params, which can be renamed if desired. 2. Edit maps.params file to specify input/output files and the desired maps. It is possible to request as many maps as desired. 3. Run this command to compute requested maps: phenix.maps maps.params Remarks: - The scope of parameters 'map_coefficients' defines the map that will be output as Fourier map coefficients. The scope of parameters 'map' defines the map that will be output as X-plor formatted map. - To create several maps: duplicate either 'map_coefficients' or 'map' or both scopes of parameters as many times as many maps is desired. Then edit each of them to define the maps. - A map is defined by specifying a map type using 'map_type' keyword available within each scope of parameters: 'map_coefficients' or 'map'. The general supported format for 'map_type' is: [p][m]Fo+[q][D]Fc[kick][filled]. For example: 2Fo-Fc, 2mFobs-DFcalc, 3Fobs-2Fmodel, Fo-Fc, mfobs-Dfcalc, anom. The 'map_type' parser will automatically recognize which map is requested. - The program creates as many files with X-plor formatted maps as many X-plor formatted maps is requested, and it creates only one MTZ formatted file with all Fourier map coefficients in it. - The X-plor formatted map can be computed in the entire unit cell or around selected atoms only. - Kick maps and missing Fobs filling is done (if requested) as described in Adams et al. D66, 213-221. - Twinning (if detected) will be accounted for automatically. - All arrays used in map calculation, for example: Fobs, Fmodel, Fcalc, Fmask, m, D, etc., can be output into a CNS or MTZ formatted reflection file.

Completeness issue by phenix - revisited

Hi, I'm having a problem using phenix.refine with my x-ray data. My completeness is always 89% when it should be 99%. My data was originally processed with CCP4i. I found an old post (see below) with a potential fix that doesn't work for me. I've tried changing the 'Anomalous flag: True' to 'Anomalous flag: False' but my completeness is still 89%. I've clicked through a variety of other setting in the GUI that I thought would help but no luck. Does anyone have any ideas? Thanks in advance, Jon ----- Original Message ----- From: "Ralf W. AUTOSOL for MAD data with error message-'Need a symfile for solve'

Dear all, I have a query regarding the Autosol option in the PHENIX-1.6-289 version. We are trying to process a MAD data for a zinc bound protein crystal with AuTOSOL. We uploaded the scaled files, sequence and all other details and started running AUTOSOL. But the program stopped with the following error message pasted below mentioning some missing of symfile. We were not able to locate any parameters file on the installation directory. It would be helpful if we get some useful suggestions on this. automatically changed refinement parameters

Dear phenixbb, I have some questions regarding refinement parameters: When I run phenix v1.6 via the GUI, starting a fresh refinement session from the main window (I do TLS+isotropic ADP refinement and 5 macrocycles, otherwise everything default), I saw these non-default refinement settings in the run, which I did not specify myself, but the program: adp_restraints { iso { use_u_local_only = True sphere_radius = 1.55 distance_power = 0 average_power = 0 }} In the documentation I found that when doing TLS+isotropic ADP refinement, only Ulocal is restrained, so the first command makes sense. But how is it with the sphere_radius, distance_power and average_power? The default parameters are sphere_radius= 5.0 distance_power= 1.69 average_power= 1.03 What do these parameters mean? What does it mean when these parameters have changed (and why did they change)? And is it ok at all that they changed? And would they have an influence if I modify the start model by setting b_iso to a certain value and then refine "normally" with TLS+isotropic? Another parameter that changed and I did not specify is: Target_weights { wxu_scale = 2.72 } Why did this happen, is it because few cycles before I included optimize_weights? And why would this change the weights permanently? Does it make sense? Thank you for explaining me these things! Sara

Can you possibly send me the data file and exact command used (you can just send data to low-res such as 6 A if you like) and I will fix it? In the meantime...if you split your dataset up into individual files I would expect that to work, particularly if you convert to .sca. data used in refinement

Hi all, I have a question concerning number of reflections used in refinement. In the phenix.refine log I can find a table saying that there are 34314 reflections in a work set and 1104 in a free set. This is in agreement with what Refmac prints out to pdb file under REMARK 3 (DATA USED IN REFINEMENT). However, the same remark in the pdb file produced by phenix.refine says there are 35404, which is neither a work set nor a sum of work and test sets. It is almost the latter option but still 14 reflections are missing and I cannot find in the log file what happened with them. Can anyone help me here? Karolina

auto-open MTZ scheme

Dear Phenixers, Prompted by Randy Read, Kevin and I have agreed that Coot should be able to auto-open MTZ files with columns labelled groupname.F_phi.F and groupname.F_phi.phi and groupname.DF_phi.DF, groupname.DF_phi.phi for difference maps for any value of groupname, of course. (Any weights should be applied to Fs before writing the file). We were wondering what the Phenix community/developers thought about that idea (there's not much point in adding this feature if you don't agree). Thanks, Paul.

Dear PHENIX programmers, I would like to preface this comment by saying that I love your suite of programs. I have converted to a 100% PHENIX fan girl and am dragging the rest of my lab down with me. I realize that you have a lot on your plates right now, what with all the bug fixes, updates, and bulletin board troubleshooting that you do. I am also primarily a biologist and have no comprehension of the effort required to keep everything running, but I do have a suggestion/request. I was putting the finishing touched on the first draft of a manuscript today and thought to myself, wouldn't it me wonderful if PHENIX could generate that all important crystallographic Table 1. You know the one that I am talking about with the data and refinement statistics. I am thinking a combination of PDB_EXTRACT and MOLEMAN where you input the log files from scaling and refinement and it outputs a handy-dandy test file with "parameter<tab>number that could easily be imported into your favorite spreadsheet (Open Office or Excel). I envision an interface with check boxes for the parameters you want to include and a place were you could input the resid of ligands for atom and b-factor counts. phenix.pdbtools and anomalous?

Hi, I like the way I can obtain Fcalc with phenix.pdbtools --f-model. However I need to have the anomalous signal as well, for certain atoms, and a given wavelength. This does not seem to be possible with phenix.pdbtools. Hi Ralf, I've done the refinement with alt. conf.. The occupancy is 0.58 for Mol A, 0.42 for Mol B. The maps look OK. R-factors drops a little bit. Before when I put Mol A in that region for refinement, I saw additional densities (a helix) for Mol B. When I put Mol B in the region for refinement, I saw additional densities (loops) for Mol A. Now with alt. conf. there are no additional densities. Can I use the occupancies for publication? Or do I need to do/check something else? Thanks!
