Hi I am trying to run the following command phenix.twin_map_utils data.file=cy_p10_2_28.1_unique1.mtz model.file=cy_p10_2_28.1.pdb obs_labels=F_p10-2,SIGF_p10-2 free_flag=FreeR_flag When I run phenix.twin_map_utils from phenix version 1.3 final or from the newest cci_aps. I get the following AssertionError ( see below). I think my mtz file is kosher because phenix.refine with the twin_law option handles it well and I can refine with a twin law. Is there something wrong in the syntax or the file. I am attaching the log file with the Assertion Error to this email. phenix pdp files and coot - FIXED

Hi, The problem was that coot choked on the TER and BREAK lines in the PDB, once I removed these 0.4.1 reads the phenix PDBs fine. +++++++++++++++++++++++++++++++++++++++++++++++++++++++++++++ I've just finished refinements with latest version of phenix (/phenix-1.3-final/build/mac-intel-osx/bin/phenix) in which I used riding hydrogens added with reduc (Molprobity) version and TLS - so I have anisou records - and a bunch of acs. When I open files in coot (coot/0.4.1/bin/coot) I see only 1 chain (I have a dimer chain A and B) and no solvent or other heteroatoms. The file displays fine in pymol - but I want to rebuild with coot. Any ideas ? I'm using the SBGrid install of coot, and a local installation of phenix. Thanks - Mark

Hi, I've just finished refinements with latest version of phenix (/phenix-1.3-final/build/mac-intel-osx/bin/phenix) in which I used riding hydrogens added with refine (Molprobity) version and TLS - so I have anisou records - and a bunch of acs. When I open files in coot (coot/0.4.1/bin/coot) I see only 1 chain (I have a dimer chain A and B) and no solvent or other heteroatoms. The file displays fine in pymol - but I want to rebuild with coot. Any ideas ? I'm using the SBGrid install of coot, and a local installation of phenix. Thanks - Mark

Segmentation fault with twin-law refinement

Hi I have discovered that my data in the P3 spacegroup is potentially twinned. Truncate and phenix.xtriage indicate that the twin fraction is pretty high ( between 0.35 and 0.42). I am still new to twinned data refinement and still dont know which twin law to pick from the three possibilities for P3 that xtriage lists. Hi, Does phenix.reduce correctly handle pdb files with alt confs? I ran reduce on such a file ang got a warning that only A was used, and when i checked output there were no H on AC B residues. I then sent file to Molprobity server, ran reduce, and now there are H on residues for both ACs. I'm doing this so I can refine with riding hydrogens. Thanks MLM

secondary structure restraints

Dear all, I am refinining a 3.5 A structure where several of fragments are already determined in higher resolution (similar to the case I found below). In addition a large part of the structure is quite disordered (two out of four chains). I found a reply about a year ago that secondary structure restraints are not implemented in phenix, is there any new developements that can help the refinement in low resolution? dihedral error

phenix.refine keeps on stopping with the error: AssertionError: Conflicting dihedral restraints: tor id: var_002 1. definition from: residue: DRG, conformer A 2. definition from: residue: DRG, conformer A atoms: " CB DRG A 500 " " OG1 DRG A 500 " " PAL DRG A 500 " " OAF DRG A 500 " It is for a phospho-threonine residue whose dictionary I made in PRODRG. I've tried all the different charge states of the phosphate however phenix gives the same error every time. Any ideas? Thanks, Simon

Hi all, I failed in running phenix.autobuild. The end of the logfile said : ______________________________________________________ Build cycle 2 of 11 method:rebuild ...Using simple_ncs_from_pdb to find NCS Residues expected: [62, 63, 64, 65, 66, 67, 68, 69, 70, 71, 72, 73, 74] Residues found : [] ******************************************************************************** Failed to carry out AutoBuild_build_cycle: Did not find expected residues in get_xyz_list _____________________________________________________________ The two ncs chain sequence is not exactly same , some sidechain missing and some connectivity not well. But the residue 62-74 is there in both chains. Have the ncs group to be exactly same to find NCS? how can i fix this? ps: phenix.simple_ncs_from_map works well with my pdb. using the ncs_spec file also not works many thanks kaituo

riding hydrogens

Hi, I used phenix.reduce to add riding hydrogens. After phenix.refine, the structure got a good score from MolProbity. However, if I stripped the riding hydrogens from the structure and let MolProbity to add hydrogens before the analysis, I got a much worse score, especially the clash score. Does phenix.refine refine the hydrogen positions? -- Jianghai

DNA restraints

GUI inactivity

Hi All, On the matter of ordered solvent I was just wondering if fixing specific waters (like ones close to metals) was implemented in the latest release. Also, it would be a nice touch if the water list was ordered according to some criteria. In my lab we prefer to have them in decreasing B factors - but that is just wishing... ordered solvent - parameters?

Hi All I was just going through the .help section and website documentation for ordered_solvent. And wonder if somebody could enlighten me as too the meanings of; ordered_solvent { primary_map_type = mFobs-DFmodel secondary_map_type = 2mFobs-DFmodel h_bond_min_mac = 1.8 h_bond_min_sol = 1.8 h_bond_max = 3.2 } peak_search { map_next_to_model { use_hydrogens = False } max_number_of_peaks = None peak_search { peak_search_level = 1 max_peaks = 0 interpolate = True min_distance_sym_equiv = None general_positions_only = False min_cross_distance = 1.8 } What is the difference between the primary and secondary map? Is there away to pick sites in one and remove in another? Eg. pick sites at 3 sigma in FoFc and remove if 1.2 sigma in 2FoFc. I thought h-bonding was generously about 2.4-3.6A so why the 1.8 and 3.2 defaults? Also if use_hydrogens = True, does the refinement use h_bond parameters instead of model_peak_dist and peak_peak_dist parameters, or both? Also what do all of the peak_search parameters do? And finally does anyone have any recommendations for progessively changing the ordered_solvent parameters? In CNS we used to gradually lower the 2FoFc peak picking (and deleting) and increase the bfactor_max for deleting? Thanks Mark

Maintaining the sugar puckerings

Hi all, I have a protein-DNA structure at 3 angstroms that I have been refining with refmac5. I have recently started to look into using phenix.refine instead. However, I am still having some problems with the sugar puckering of my DNA which is an ideal B-DNA and should be kept C2'-endo, but keeps changing to C1'-exo or C3'-endo after refinement with phenix. I have looked at the .cif files for the DNA and may update the restraints. Is this the easiest way to go about restraining the sugar puckering? Thank you, Yu Seon Chung

Hi, to confirm the nature of a metal ion in my active site, I want to calculate a phased anomalous difference map in phenix.refine. However my crystals in SG P3(2) are twinned with twin law h,-h-k,-l and a fraction of about 40%. Is there a way to calculate an informative map in phenix.refine in this case? best Michael

SA-omit maps for carbohydrates

Dear All, I would like to create a SA-omit map for two carbohydrate chains present in my structure. My attempts using the command phenix.autobuild data=data.mtz model=final.pdb omit_box_pdb=cho2.pdb composite_omit_type=sa_omit lead to a message in the log file saying: Failed to carry out AutoBuild_set_up_build: Sorry, unable to define an omit region with cho2.pdb res_start = None res end = None chain = '' ? Possibly no atoms? The procedure works fine with protein residues so I am assuming that phenix.autobuild is ignoring the sugars in the original pdb file (as it says in the log file..). Is this correct? How can I fix the problem? I am running Phenix 1.3b. Many thanks in advance for your help. Dear All, I am trying to use Phenix AutoMR followed by Autobuild. The problem is that in the output file "overall_best_refine_map_coeffs.mtz" from Autobuild the Fc values have been set to zero. The Fc values are not zero in the output file MR.1.mtz coming from AutoMR if it may be of help. Any suggestion to fix this problem will be appreciated. Thank you in advance Ivan

Dear Kaituo, I'm sorry for the problem! I'm not certain what went wrong in this case. It could be that the size of the structure is too big, or it could be a problem with autobuild, or it could be a problem with slow read/write to your file system. The error message "Unable to read ok_file...trying bigger version" will occur if resolve does not finish writing out the file "resolve.ok" immediately after finishing. If you are running on a system that is NFS-mounted, you might try instead running on the local disk. This might fix it. Otherwise, can you help me figure this out by eliminating other possibilities: 1. Can you tell me the version of phenix you are using and what machine this is on: echo $PHENIX_VERSION uname -a 2. Can you send me the entire log file AutoBuild_run_1_1.log 3. Can you send me the file AutoBuild_run_1_/TEMP0/temporary.com 4. If you are willing to send your data, that would be helpful: just tar up your data files and command file and then attach it to an email (but rename the file ".txt" so that it will get sent properly through my email system). Then I can try to reproduce the problem here. Creating files with positive and negative map peaks

I would like to obtain a file with a listing of positive and negative difference map peaks, similar in formatting and content to the files that would come out of cns: positive peaks in: <output_root>_positive.peaks negative peaks in: <output_root>_negative.peaks We need this for use in DDQ at the jcsg validation server (http://www.jcsg.org/prod/scripts/validation/sv2.cgi). Is there an easy way to create these peak files in phenix.refine? We'd prefer to not re-refine in CNS as we have *many* alternate conformations... Thanks, Jennifer

SIR with sites from SAD?

I have a SAD dataset where autosol was able to find sites, but the resulting density modified map was uninterpretable. The unit cell for this SAD set was Unit cell: (53.2373, 53.2373, 186.446, 90, 90, 90) . I now have a heavy atom derivative. What's the format of autosol.inp (to be passed to phenix.runWizard AutoSol) that allows me to use the heavy atom sites from the SAD set as a basis for helping find heavy atom sites in the heavy atom derivative? Is it the same as SIR, except use ha_sites_file for the SAD solution? Native unit cell: [53.155600000000007, 53.1556000 00000007, 187.37970000000001, 90.0, 90.0, 90.0 Derivative unit cell: [53.1 82299999999998, 53.182299999999998, 187.59569999999999, 90.0, 90.0, 90.0]. Anomalous difference map calcluation

Dear All, I'm looking at my anomalous difference map from phenix.refine and it seems more or less random distributions of electron density peaks. I know that the signal is there since I solved it with SAD. I'm using I(+/-) for refinement and everything seems to work fine except the map generation. The only thing that worries me is that during the creation of _data file for refinement DANO column was not preserved. Is it necessary for phenix.refine in order to generate the anomalous difference map? How can I make sure that the DANO column is preserved (if necessary)? And by the way why is anomalous map file not generated just coefficients in the mtz? The Berkeley Center for Structural Biology (BCSB) has an opportunity for a Postdoc to develop hardware and software for the automated control of data collection instrumentation and methods for automated data collection and analysis. You will also provide technical and scientific help to users at the BCSB beamlines (http://bcsb.lbl.gov) at the Advanced Light Source in Berkeley California and participate on projects involving the structure determination of biological molecules and biomolecular complexes as required by users and other BCSB staff members. Responsibilities Under the direction of the Principal Investigator, you will: - Assist in the development of hardware and software for the automated control of data collection instrumentation and methods for automated data collection and analysis. - Participate in engineering projects to advance the capabilities of the beamlines, including robotics systems for sample handling. - Assist in the development of instrumentation and methodology for biological crystallography. - Participate in the design, implementation, and evaluation of collaborative experiments involving biological crystallography. - Participate in helping users regarding data collection, processing, archiving, and analysis. - Collaborate with colleagues both internal and external to the Berkeley Lab. Prepare documentation for beamline staff and users. - Prepare scientific data for publication in refereed journals and present findings at seminars and conferences. - Provide work oversight and direction to technical staff as needed (which will require occasional work off-hours and weekends). - Assist with developing research proposals that lead to continued funding in the area of biological crystallography for the BCSB/ALS. Key Qualifications - A recent Ph.D. in physics, biology, bioengineering, biophysics, or related field. - Experience working in the area of synchrotron science using complex instrumentation and computer controls. - Experience with robotics hardware and control systems. - Experience with the collection of experimental data for biological crystallography. - Demonstrated ability to conduct independent research and organize results for publication and presentation documented by publication record in either: physics, biology, bioengineering, biophysics, biochemistry or instrumentation fields. - Excellent written communication skills along with strong organizational, analytical, and interpersonal skills. - Experience in the use of computer programs required for biological crystallography. - The ability to work in a team environment and effectively interact with a broad range of colleagues. - Experience in UNIX computing is highly preferred. broken bonds in the substrate

Hi: I am trying to use phenix.elbow to generate restrains for a substrate. I notice that the PDB file produced by elbow contains some broken bonds. So I ran the elbow with the internal strings ATP. The output PDB file also harbors broken bonds. The --opt did help a little. But some bonds still look weird. I am wondering if this a bug or I just didn't install phenix right. I use the latest version of phenix and default setting. Thank you very much!! Houjin

PHENIX on OS X Intel 10.5 "need access to screen" error

Howdy, I have PHENIX 1.3-rc2 built on an OS X Intel 10.4 machine. It runs fine there, but using the same installation mounted via NFS, I get this error: This program needs access to the screen. Please run with 'pythonw', not 'python', and only when you are logged in on the main display of your Mac. I dug around in the program a bit to see if there was a script testing for the DISPLAY setting, but this seems to be generated in the wx-python bits: build/mac-intel-osx/base/Python.framework/Versions/2.5/lib/python2.5/site-packages/wx-2.8-mac-ansi/wx/_core.py contains the error message, as do a couple of other files in the /wx/ hierarchy. The PHENIX 1.3-rc2 I built on OS X 10.4 PPC works fine on the 10.5 PPC machines, so I'm a bit surprised it's failing on the Intel side. Does anyone know if a PHENIX built on 10.5 will work on a 10.4 machine? If it was really necessary, I could install versions built on both 10.4 and 10.5, but I'd prefer to avoid it if possible. Dear all, I have a trisaccharide in my structure, and I generate the cif file with elbow (see below). Unfortunately phenix.refine seems not recognizing the bonds C5-O1 between different units and is not keeping the chain together. As far as I could understand I should also use the keyword "apply_cif_link", but I couldn't find which syntax i should use. I'd like to continue a refinement started with REFMAC for which I already have refined TLS parameters initially generated using the WUSTL TLSMD server. Adding to my previous post, I have found another strange issue (possibly a bug?) concerning special positions: In my case, the "special" atom (a cation on a three-fold in sg I23), while being considered during refinement, seems to be completely omitted (or heavily downweighted) for map calculations! The 2fo-fc map shows a "hole" at this position, while there is huge difference density in the fo-fc map (largely irrespective of whether or not the occupancy is reduced in the input.) The same pdb file, used in cns just for map calculation, gives a beautiful density at the cation position, while the rest of the map is more or less identical. At the moment I cannot think of any error in the input since refinement of the atom does take place, with the proper restrictions due to the three-fold axis. But something is going seriously wrong. If you try and use the two together in the wrong way, then you may get unexpected results. (Problems hashed out with help from Dirk). phenix.refine produces two different sets of output files. I quote from the documentation: At the end of refinement the program generates: ... two maps: likelihood weighted mFo-DFc and 2mFo-DFc. These are in ASCII X-PLOR format. A reflection file with map coefficients is also generated for use in Coot or XtalView (e.g. lysozyme_refine_001_map_coeffs.mtz); There are some CNS maps, which may be used in conventional graphics programs, and there is an MTZ file, which may be used in Coot or XtalView. The difference is important. Coot and XtalView have a fundamentally different concept of what a map is to other graphics programs. As a result they require different information. Phenix.refine recognises this and provides appropriate information for each type of program. In the last year we incorporated the ability to read CNS files into coot. As a result, some users have started reading the CNS map files into coot instead of the MTZ file. Unfortunately, this does not always work the way you would expect, because the map files has not been generated with Coot in mind. This may lead to misleading sigma levels, or, if the map is modified or masked in any way before giving it to Coot, much more serious artifacts. The solution is simple: When using Coot, use the MTZ file which the phenix developers have provided for that purpose, *not* the CNS map files. In addition to giving the right answers, there are some other benefits: - The MTZ is much smaller, in case you want to archive it. - Using auto-open mtz, you get both maps at once, and the difference map is automatically displayed as such, saving mouse clicks. - The spacegroup and cell information are in the file, so it works even if you don't open the PDB file first. .. You can stop reading here, the rest is detail for those who are interested: Coot and XtalView use a different representation of electron density, a continuous crystal representation. Most other graphics programs use a bounded box representation. The continuous crystal representation means that the electron density is everywhere, it is omnipresent. "If I scroll up to the heavens, density is there; if I place my ligand in the depths, density is there. If I drag over to the far side of the solvent, even there the density will guide my fitting." (*) To generate a continuous crystal representation, you need a complete and consistent description of the electron density over the asymmetric unit (any asymmetric unit - it doesn't matter where in space). The bounded box representation need the electron density over the volume of the molecule. It is not always possible to get the asymmetric unit representation from the bounded box representation, because in creating the bounded box some information may have been lost. However, you can always get it from an MTZ file, or from a map file on the condition that the map file is appropriately bounded. Hi all !! I have coupls of questions regarding TLS in phenix. 1. Has anyone tried using program tlsviewer with phenix refined pdb. It is not able to detect TLS groups unless you modify your residue range in the pdb to refmac convention. Is there any other program available to visualize the TLS movements. 2. I would like to use tlsanal to see how much is the contibution from TLS to the ADP. Is there any utility availble in TLS to do it. If i need to use tlsanal.. what should i modify in the pdb. thanks regards John

As you can imagine, I have pseudo-translation peaks , the strongest at 48 % height (of the origin peak) at 0.0 0.0 0.5, other two at ~ 30 % height at 0.0 0.5 0.0 and 0.5 0.0 0.0 (and so at 0.5 0.0 0.5, etc.). The cell is large, 229 229 72 90 90 120, data processed at several space group options with good statistics; the highest symmetry is P622. With much struggle, some solutions from molecular replacement came out. Basically, the monomers (~274 residues each) makes "strings" (pack of one monomer over the other in one dimension), then these strings seem to be able to pack themselves in parallel (within them there must be an up/down feature) and parallel to the shorter cell axis. Given the cell dimensions, it seems most probable that I have 48 mol/au, although I cannot discard 36 mol/au (or even something between, depending upon the symmetry). I attach a picture of the supposed pack in case of 48 mol/au, viewed down to the 120 angle. The packing has made me practically rule out space groups P622 and P312, yet the need for a 2-fold axis passing through both 0, 1, 0 and 1, 0 0. Whenever I process the data in a lower space group, xtriage suggests strongly twinning, and close to 50 % in almost any operation. Also, whatever space group I choose for refinement, the results are all some how alike, R-free stucks (with any twinning operation that I can use to refine) at about 40/41 %; non-twinned refinement stucks R-free around 48 %. The investigated space groups include P321, P6, P3, P2, C222, C2 and P1 (besides, of course, at the beginning, P622 and P312), with several combinations of molecules/au (I there might be screw axes, although no systematic absences). With P1, I have the lowest reason between R and R-free (because R is higher). I must add that I have already tested some refinement alternatives, such as bulk solvent models, fix these, etc., but of course not all alternatives. Much information has been produced; one other highlight I think is the fact that most of the time atomic B-factors are refined to the ground, I suppose because of the abnormal intensity distribution/data modulation. I have a couple of questions and other information which I prefer to number since from now. a) Is there a source of information for refinement of such modulated data? Or previous cases reported in the literature? b) I have not tried yet P1 with 48 molecules. I run out of chain ID's, what does phenix accept besides the alphabet and 0-9? c) For P3, with any of the 3 twin operators the result is practically the same. To my knowledge, only shelxl can deal, currently, with more that one twinned domain, but these can only be produced in a iterative fashion. So, what might be the other way round? Is this development expected for phenix? For P1, I would have 11 pseudo-merohedral twin operations... I think the kind of packing is quite prone to twinning. d) Concerning what is raised in c, how necessary is to combine the 3 possible twin operators with the 3 reindexing possibilities.... e) How can I convince phenix to use the suggested twin operation 1/2*h-1/2*k,3/2*h+1/2*k,l in C222 (and some others with the * symbol in C2)? Error when specifying anomalous scatterers in autosol.

Twinnig

Dear all, After over 15 years solving structures I have (knowingly) encountered my first twinned data set. Short history.. Processed synchrotron data with HKL2000 SG P 42 21 2 ( Cell 105.485, 105.485, 62.445, 90, 90, 90) Rmerge 6% to 2A Solved MR using Phaser ( 1 mol in ASU) and built using COOT Refined using Phenix to a 'final' Rwork 29.4% Rfree 31.7% The maps look good but not great. Spurious peaks in difference maps. Couldn't get R's down any further. Xtriage suggested 'Overmerging pseudo-symmetric or twinned data' Re-processed in P2 ( cell 105.299, 62.385, 105.548, 90, 90.021, 90) Two molecules in ASU Xtriage suggested the presence of 3 pseudo-merohedral twin operators (one 4-fold and two 2-folds) Refined with twin law h,-k,-l (one of the pseudo 2-folds) using Phenix Rwork 26% Rfree 28% (no further building carried out at the moment) Wondered if it was a higher space group so.... re-processed in P222 (again Rmerge 6% to 2A) and did MR with Phaser in all the alternative space groups. The highest LL-gain was for P 21 21 21 (cell 62.377 105.297 105.546 90 90 90) I re-processed the data in P 21 21 21, all the systematic absences looked 'absent'. Xtriage suggested the presence of only one 4-fold Pseudo-merohedral twin law h,l,-k, R obs 5.1% Simulated annealing and ADP refinement in Phenix with twin law h,l,-k gave Rwork 33% Rfree 40%. Here are my questions... 1) Should I go for P2 due to the low R-factors and build from my good model ( beta angle of 90.021 seems unlikely ) 2) Should I try other possible SG ( HKL2000 suggested, primitive tetragonal, primitive orthorhombic, C centred orthorhombic, and monoclinic). 3) I'm concerned that my free-R reflections will be screwed-up since I have pseudo-merohedral twinning and some Rwork reflections may be the same as Rfree ones. I have read that Phenix is rather clever and chooses the highest observed symmetry to ovoid this problem but I can't see it being reported in the log-file that, in the case of P2, pseudo P42 21 2 is used for Rfree calculations.
