broken bonds in the substrate

Hi: I am trying to use phenix.elbow to generate restrains for a substrate. I notice that the PDB file produced by elbow contains some broken bonds. So I ran the elbow with the internal strings ATP. The output PDB file also harbors broken bonds. The --opt did help a little. But some bonds still look weird. I am wondering if this a bug or I just didn't install phenix right. I use the latest version of phenix and default setting. Thank you very much!! Houjin

PHENIX on OS X Intel 10.5 "need access to screen" error

Howdy, I have PHENIX 1.3-rc2 built on an OS X Intel 10.4 machine. It runs fine there, but using the same installation mounted via NFS, I get this error: This program needs access to the screen. Please run with 'pythonw', not 'python', and only when you are logged in on the main display of your Mac. I dug around in the program a bit to see if there was a script testing for the DISPLAY setting, but this seems to be generated in the wx-python bits: build/mac-intel-osx/base/Python.framework/Versions/2.5/lib/python2.5/site-packages/wx-2.8-mac-ansi/wx/_core.py contains the error message, as do a couple of other files in the /wx/ hierarchy. The PHENIX 1.3-rc2 I built on OS X 10.4 PPC works fine on the 10.5 PPC machines, so I'm a bit surprised it's failing on the Intel side. Does anyone know if a PHENIX built on 10.5 will work on a 10.4 machine? If it was really necessary, I could install versions built on both 10.4 and 10.5, but I'd prefer to avoid it if possible. sugar chain cif file

Dear all, I have a trisaccharide in my structure, and I generate the cif file with elbow (see below). Unfortunately phenix.refine seems not recognizing the bonds C5-O1 between different units and is not keeping the chain together. As far as I could understand I should also use the keyword "apply_cif_link", but I couldn't find which syntax i should use. using TLS files from Refmac

Hi, I've just started to learn how to use PHENIX. I'd like to continue a refinement started with REFMAC for which I already have refined TLS parameters initially generated using the WUSTL TLSMD server. Can I use the .tls file as input to PHENIX or do I have to redefine the TLS groups and tensors. Thanks

Adding to my previous post, I have found another strange issue (possibly a bug?) concerning special positions: In my case, the "special" atom (a cation on a three-fold in sg I23), while being considered during refinement, seems to be completely omitted (or heavily downweighted) for map calculations! The 2fo-fc map shows a "hole" at this position, while there is huge difference density in the fo-fc map (largely irrespective of whether or not the occupancy is reduced in the input.) The same pdb file, used in cns just for map calculation, gives a beautiful density at the cation position, while the rest of the map is more or less identical. At the moment I cannot think of any error in the input since refinement of the atom does take place, with the proper restrictions due to the three-fold axis. But something is going seriously wrong. If you try and use the two together in the wrong way, then you may get unexpected results. (Problems hashed out with help from Dirk). phenix.refine produces two different sets of output files. I quote from the documentation: At the end of refinement the program generates: ... two maps: likelihood weighted mFo-DFc and 2mFo-DFc. These are in ASCII X-PLOR format. A reflection file with map coefficients is also generated for use in Coot or XtalView (e.g. lysozyme_refine_001_map_coeffs.mtz); There are some CNS maps, which may be used in conventional graphics programs, and there is an MTZ file, which may be used in Coot or XtalView. The difference is important. Coot and XtalView have a fundamentally different concept of what a map is to other graphics programs. As a result they require different information. Phenix.refine recognises this and provides appropriate information for each type of program. In the last year we incorporated the ability to read CNS files into coot. As a result, some users have started reading the CNS map files into coot instead of the MTZ file. Unfortunately, this does not always work the way you would expect, because the map files has not been generated with Coot in mind. This may lead to misleading sigma levels, or, if the map is modified or masked in any way before giving it to Coot, much more serious artifacts. The solution is simple: When using Coot, use the MTZ file which the phenix developers have provided for that purpose, *not* the CNS map files. In addition to giving the right answers, there are some other benefits: - The MTZ is much smaller, in case you want to archive it. - Using auto-open mtz, you get both maps at once, and the difference map is automatically displayed as such, saving mouse clicks. - The spacegroup and cell information are in the file, so it works even if you don't open the PDB file first. .. You can stop reading here, the rest is detail for those who are interested: Coot and XtalView use a different representation of electron density, a continuous crystal representation. Most other graphics programs use a bounded box representation. The continuous crystal representation means that the electron density is everywhere, it is omnipresent. "If I scroll up to the heavens, density is there; if I place my ligand in the depths, density is there. If I drag over to the far side of the solvent, even there the density will guide my fitting." (*) To generate a continuous crystal representation, you need a complete and consistent description of the electron density over the asymmetric unit (any asymmetric unit - it doesn't matter where in space). The bounded box representation need the electron density over the volume of the molecule. It is not always possible to get the asymmetric unit representation from the bounded box representation, because in creating the bounded box some information may have been lost. However, you can always get it from an MTZ file, or from a map file on the condition that the map file is appropriately bounded. Hi all !! I have coupls of questions regarding TLS in phenix. 1. Has anyone tried using program tlsviewer with phenix refined pdb. It is not able to detect TLS groups unless you modify your residue range in the pdb to refmac convention. Is there any other program available to visualize the TLS movements. 2. I would like to use tlsanal to see how much is the contibution from TLS to the ADP. Is there any utility availble in TLS to do it. If i need to use tlsanal.. what should i modify in the pdb. thanks regards John

As you can imagine, I have pseudo-translation peaks , the strongest at 48 % height (of the origin peak) at 0.0 0.0 0.5, other two at ~ 30 % height at 0.0 0.5 0.0 and 0.5 0.0 0.0 (and so at 0.5 0.0 0.5, etc.). The cell is large, 229 229 72 90 90 120, data processed at several space group options with good statistics; the highest symmetry is P622. With much struggle, some solutions from molecular replacement came out. Basically, the monomers (~274 residues each) makes "strings" (pack of one monomer over the other in one dimension), then these strings seem to be able to pack themselves in parallel (within them there must be an up/down feature) and parallel to the shorter cell axis. Given the cell dimensions, it seems most probable that I have 48 mol/au, although I cannot discard 36 mol/au (or even something between, depending upon the symmetry). I attach a picture of the supposed pack in case of 48 mol/au, viewed down to the 120 angle. The packing has made me practically rule out space groups P622 and P312, yet the need for a 2-fold axis passing through both 0, 1, 0 and 1, 0 0. Whenever I process the data in a lower space group, xtriage suggests strongly twinning, and close to 50 % in almost any operation. Also, whatever space group I choose for refinement, the results are all some how alike, R-free stucks (with any twinning operation that I can use to refine) at about 40/41 %; non-twinned refinement stucks R-free around 48 %. The investigated space groups include P321, P6, P3, P2, C222, C2 and P1 (besides, of course, at the beginning, P622 and P312), with several combinations of molecules/au (I there might be screw axes, although no systematic absences). With P1, I have the lowest reason between R and R-free (because R is higher). I must add that I have already tested some refinement alternatives, such as bulk solvent models, fix these, etc., but of course not all alternatives. Much information has been produced; one other highlight I think is the fact that most of the time atomic B-factors are refined to the ground, I suppose because of the abnormal intensity distribution/data modulation. I have a couple of questions and other information which I prefer to number since from now. a) Is there a source of information for refinement of such modulated data? Or previous cases reported in the literature? b) I have not tried yet P1 with 48 molecules. I run out of chain ID's, what does phenix accept besides the alphabet and 0-9? c) For P3, with any of the 3 twin operators the result is practically the same. To my knowledge, only shelxl can deal, currently, with more that one twinned domain, but these can only be produced in a iterative fashion. So, what might be the other way round? Is this development expected for phenix? For P1, I would have 11 pseudo-merohedral twin operations... I think the kind of packing is quite prone to twinning. d) Concerning what is raised in c, how necessary is to combine the 3 possible twin operators with the 3 reindexing possibilities.... e) How can I convince phenix to use the suggested twin operation 1/2*h-1/2*k,3/2*h+1/2*k,l in C222 (and some others with the * symbol in C2)? Dear all, After over 15 years solving structures I have (knowingly) encountered my first twinned data set. Short history.. Processed synchrotron data with HKL2000 SG P 42 21 2 ( Cell 105.485, 105.485, 62.445, 90, 90, 90) Rmerge 6% to 2A Solved MR using Phaser ( 1 mol in ASU) and built using COOT Refined using Phenix to a 'final' Rwork 29.4% Rfree 31.7% The maps look good but not great. Spurious peaks in difference maps. Couldn't get R's down any further. Xtriage suggested 'Overmerging pseudo-symmetric or twinned data' Re-processed in P2 ( cell 105.299, 62.385, 105.548, 90, 90.021, 90) Two molecules in ASU Xtriage suggested the presence of 3 pseudo-merohedral twin operators (one 4-fold and two 2-folds) Refined with twin law h,-k,-l (one of the pseudo 2-folds) using Phenix Rwork 26% Rfree 28% (no further building carried out at the moment) Wondered if it was a higher space group so.... re-processed in P222 (again Rmerge 6% to 2A) and did MR with Phaser in all the alternative space groups. The highest LL-gain was for P 21 21 21 (cell 62.377 105.297 105.546 90 90 90) I re-processed the data in P 21 21 21, all the systematic absences looked 'absent'. Xtriage suggested the presence of only one 4-fold Pseudo-merohedral twin law h,l,-k, R obs 5.1% Simulated annealing and ADP refinement in Phenix with twin law h,l,-k gave Rwork 33% Rfree 40%. Here are my questions... 1) Should I go for P2 due to the low R-factors and build from my good model ( beta angle of 90.021 seems unlikely ) 2) Should I try other possible SG ( HKL2000 suggested, primitive tetragonal, primitive orthorhombic, C centred orthorhombic, and monoclinic). 3) I'm concerned that my free-R reflections will be screwed-up since I have pseudo-merohedral twinning and some Rwork reflections may be the same as Rfree ones. I have read that Phenix is rather clever and chooses the highest observed symmetry to ovoid this problem but I can't see it being reported in the log-file that, in the case of P2, pseudo P42 21 2 is used for Rfree calculations. Thanks, phx We are seeking a Principal Investigator to lead the Integral Membrane Protein (IMP) group of the Structural Genomics Consortium (SGC), Oxford. The SGC is a charity organization that includes ~200 researchers in laboratories in the universities of Oxford, Toronto and the Karolinska Institute. Our goal, successfully pursued since 2004, is to solve structures of medically relevant human proteins and deposit them immediately in public databases. We further exploit our target proteins in downstream studies with special emphasis on Chemical Biology, using both our in-house infrastructure and a network of collaborators. In the last year, our efforts have expanded to human integral membrane proteins. The present PI of the IMP group is leaving, and we are seeking a replacement with demonstrated experience and publication record in structural biology of membrane proteins. The IMP group comprises ~8 people, and is additionally supported by the SGC's extensive infrastructure, with close collaborations with molecular biologists, crystallographers, biophysicists and informaticians in the other groups. group_adp default ? and other phenix questions?

Hi I quite new to the phenix environemnt and just ran a phenix refinement with the following command line *phenix.refine myfile.mtz mymodel.pdb simulated_annealing=true model.ncs refinement.main.ncs=true --overwrite refinement.ncs.excessive_distance_limit=None >phenix_06_18_2008_2.log * The model.ncs file is structured as follows refinement.ncs.restraint_group { reference = chain A selection = chain B selection = chain C selection = chain D } My data is good to 3.3 A ( membrane protein) and thus far I have been refining with refmac5. After the phenix run indicated above, I had a dramatic reduction in r/rfree ( post refmac 33/36 AND post phenix 28/31). This is despite relatively small changes to my model by the simulated annealing refinement. I have a few questions about the process and am hoping some phenix veterans can help me out. 1) At my resolution I guess I should at best be refining only one B-factor / ADP per residue is this the default behavior with the command line above 2) I have seen the emails about syntax for forcing group-B refinement at this location<http://www.phenix-online.org/pipermail/phenixbb/2007-March/000161.html>and this one<http://www.phenix-online.org/download/documentation/cci_apps/structure_refi…>. Basically they use strategy=group_adp . I am imagining this calculates one ADP per residue or per defined group. In my case if I force the behavior with the syntax , how is group ADP for NCS-mates handled? 3) On a general note , when I say phenix.refine --show-defaults , the section on strategy has a long list, what do the asterisks (*) in the syntax mean .Does that mean those are the defaults . Also how can I infer the syntax from this hierarchy? Sorry for the long list of questions but I am very happy with phenix and just thought I should understand the syntax better. How to generate an anomalous map in PHENIX?

Hi, I am trying to make an anomalous map in the latest phenix. After refinement of a medium resolution structure (1.8A) with anomalous data (and signal) I used the ANOM and PHANOM columns in the map_coeffs.mtz file to generate a map. The map was created either in coot or via fft, but shows no anomalous peaks for a present Cl1 nor for SS bonds. It rather mimics a noisy protein map. Generation of an anomalous map in CNX using the same data (FOBS(+/-) and HL coeffs(calc) ) produces a nice map with the expected peaks. Am I misunderstanding the purpose of the ANOM/PHANOM columns or is this feature not implemented yet. Cheers Carsten

I am running phenix.refine (version 2008_05_03_2330) with the command-line options ordered_solvent=true ordered_solvent.mode=filter_only During the final step (3_bss), my R and Rfree increase significantly. Hi, Sorry for the slightly off the topic question. I have a three wavelength SE MAD data to 3A, which I could only solve using SHARP or BP3. It seemed to have two monomers and each having one ordered SE sites. Found the NCS using RAVE programs, AVE, NCS6d and IMP. I am wondering if it is possible to give the NCS matrix (transposed from O format) and somehow tell Resolve (or Autobuild) to build multiple chains.. in this case, a homodimer. Do I need to duplicate the sequence? Problem running phenix.autobuild version 1.3-rc2

Hey Everyone, We just upgraded to the newest version of PHENIX and are now having some problems running autobuild. The command we are running is: phenix.autobuild data=061908.mtz seq_file=mydata.dat model=062308polyser.pdb sg=p212121 When we run this command file with version 1.3b-rc6, the calculation runs to completion. However, when we run version 1.3-rc2, we get the following error message: ******************************************************************************************************* Failed to carry out AutoBuild_build_cycle: child process stderr output: command: 'csh /nfs/berger/allyn/elsa/062308ab/AutoBuild_run_1_/TEMP0/RUN_FILE_1' Word too long. ******************************************************************************************************* We have also tried running from the top-level directory to make the path name shorter, but still get the same error. Switching refinement to higher resolution

Hello all, I was previously refining a structures used phased (mlhl) refinement at 3.4. My dataset has a resolution range up to 2.5. The I/sig is still good at 3.0A. I tried changing the resolution cut off in the refinement .def file refinement.xray_data.high_resolution to 3.0, but I now get the error: Sorry: R-free flags not compatible with F-obs array: missing flag for 1 F-obs selected for refinement. using phenix 1.3b rc6 cctbx_tag 2007_11_18_2203 have a few questions : 1. can .cif modifications such as refinement.pdb_interpretation.apply_cif_modification { data_mod = 5pho residue_selection = resname GUA and name O5T } (from http://www.phenix-online.org/documentation/refinement.htm#anch281 ) be copy/pasted into the .def file so a .params file doesn't have to be given on the command line? i.e. can't _everything_ go in the .def? 2. in the example where it says "data_mod_5pho" at the top of the .cif file, is phenix looking for a file - .pdb, .params, .. - with that prefix? 3. in "data_mod = 5pho", does 5pho come from 5pho.cif? and it still needs to be on the command line? -bryan

Ordered Solvent in phenix-1.3-rc2

I just installed the new version of of Phenix and I'm trying to use ordered solvent. I have a twinned, 3 A data set of about a 0.5 kDa protein, two in the asu. The job keeps dying during the ordered solvent, it says killed in the window the process was ran from. I think I might be running out of memory. I tried phenix refine without the ordered solvent and it didn't crash. How can I tell if it's a memory problem or a problem with the program? Thanks, Mary Mary X. disulfides and .defs, maybe custom geom.

i can start phenix with new .pdb/.mtz, and custom geometry with satisfactory output. problem is, when i provide that output .def file (possibly w/ custom geometry in it) on the command line, phenix always sets up disulfides when it didn't before: Number of disulfides: simple=4, symmetry=0 Simple disulfide: " SG CYS A 14 " - " SG CYS A 14 " distance=0.10 Simple disulfide: " SG CYS A 140 " - " SG CYS A 140 " distance=0.08 Simple disulfide: " SG CYS A 144 " - " SG CYS A 144 " distance=0.54 Simple disulfide: " SG CYS A 147 " - " SG CYS A 147 " distance=0.18 Custom bonds: Sorry: More than one atom selected: "chain A and resname CYS and resid 140 and name SG" Number of selected atoms: 2 my ligands are attached to the cysteines, so i suspect some trouble here but can't see it - shouldn't be a problem, right? if i set disulfide_distance_cutoff= 1.0 or less, phenix drives the system into swap. any pointers, appreciated. -bryan

effect of solvent fraction on density modification/solvent flattening for a membrane protein

Dear All, This is a question about the effect of solvent fraction estimation on the quality of the initial phases. I am trying to solve the structure of a membrane protein at moderate resolution 3.5A from a MAD data set (peak, inflection and high energies). I have one copy of my complex which gives me a solvent fraction of 0.7 without considering the contribution of the detergent. With a related molecule I found a Phaser-MR solution but it does not refine although it is right. I am using Phenix with the phases obtained from molecular replacement and combining them with the MAD signal to locate the seleniums. A visual inspection of the anomalous fourier difference map shows 6 sites out of the 7 expected at 4sigma contouring. If I let Phenix decide by itself it goes on its own with two copies in the ASU and considers a solvent fraction of 0.50; then it finds 7 sites (and not 14 ? why is that?) (the seventh is weak but we expect this for this region of the complex). now if I force Phenix to take ncs_copies=1 and solvent fraction=0.7 then it only find 6 sites. Wether it is 2 "freely chosen" molecules/ASU and 0.5 of solvent or 1 "forced" molecule/ASU and 0.7 of solvent, the 6 first sites are identical (although occupancies are quite higher in the first case) Should I take into account the detergent and lower somewhat my solvent fraction (in the 0.6 range maybe) with the fixed one copy ASU estimation or just trust Solve/Resolve when it runs the density modification part. Does it really affect the quality of the phasing? Between these two extremes I am surprised to see that the quality of the resolve map are quite similar apparently showing clear new structural features. Thanks in advance for your comments, Pascal F. OS X source install relocatable?

Howdy, I'm doing an install from source on Mac OS X from the latest Phenix source packages. We install everything on an NFS mount so we can share it out to the workstations, so it's a little different than most OS X installs I suspect. Anyway, the installer was failing like this: (from the top level source directory) ./install --prefix=/programs/i386-mac/phenix/1.3-rc2 Which was getting me: configuring python compiling python csh: /programs/source/phenix/1.3-rc2/osx86/phenix-installer-1.3/bin/check_lib: No match. installation of python failed problem building main python library Looking at bin/install-from-source, it was failing on line 482: set py_lib = `$PHENIX_TAR/bin/check_lib $PHENIX_BUILD/base/Python.Framework/Versions/Current/lib/python*/config python` The reason for the failure is that the python framework installs with a lower case 'f': /programs/i386-mac/phenix/1.3-rc2/phenix-1.3-rc2/build/mac-intel-osx/base/Python.framework/ On a default HFS+ volume, which is case insensitive, this works just fine, but it fails when you try to install on a case-sensitive volume. optional bits of the CCI Apps installion?

Hi Phenix Developers, When I install CCI Apps, I end up with a directory that looks like this: $ ls -1 1NSF.pdb cci_apps_build cci_apps_fedora3_py251.selfx cci_apps_install_script.csh cci_apps_sources nsf_d2_peak.sca test_apps Which of the bits are optional and can be deleted without affecting the installation? It seems like the selfx install file is fine to delete. How about the sources directory? $ du -k --max-depth=1 62584 ./cci_apps_sources 125840 ./cci_apps_build 225012 . If the sources directory is not needed, that would save me about 30% of the disk use for the installation, and since I have 2-3 concurrent versions installed, and those versions get pushed around to ~75 machines across the network, every bit I can trim helps. As a side note, I think it might be clearer to refer to the "Opteron" builds of the CCI Apps as AMD64 or x86_64. I didn't see anything on the download page that makes this explicit. phenix.elbow

Dear Phenix.BB, I wrote a mail earlier about some problems I had with phenix.elbow but it didn't seem to get through. I've solved two of the problems now but also found a new one so I'll try posting again. When you set the --xyz option along with --clean then your .xyz file is deleted. Of course the easy solution is simply to not use --clean but I imagine that it is a minor bug since it doesn't happen with --tripos. Secondly I have a slightly larger problem. When an isoSMILES with more than one molecule is inputted then phenix.elbow joins them up to a single molecule (or places them so closely that all programs, including phenix.elbow, interprets them as one molecule when converting to a format such as mol2 with explicit bonds). For an example try phenix.elbow --output=009_3085017 --write_hydrogens=false --overwrite --clean --tripos --smiles='C=CCN.C1C(O1)CCl' The period is supposed to designate two seperate molecules. Remember to use elbow.become_expert before running that line. I hope someone can help me. Hi, I've encountered following error running cci_apps (25.05.08 build): Sorry: Error reading CIF file: "/usr/local/cci_apps/cci_apps_sources/mmtbx/mmtbx/monomer_library/mod_rnaC2.cif" (IOError: [Errno 2] No such file or directory: '/usr/local/cci_apps/cci_apps_sources/mmtbx/mmtbx/monomer_library/mod_rnaC2.cif') I thought it might be my data fault but the same error appears during test_apps script. syntax and alternate conformations

Hi I have an unexpected result, my syntax must be incorrect. The relevant script commands are below, the problem is residues A113 and B143 have alternate conformation occupancies that sums to 0.98 to 1.06 respectively. Clearly alternate conformations of a single residue should sum to 1 (or less than 1 possibly). Any suggestions please? Thank you very much for your help. I just wanted to follow up in how I'm progressing with this. I tried the things you suggested, as well as a variety of others, with no luck. It turns out that my 4mol/AU P41 twinned data is ACTUALLY 8mol/AU P212121. The packing in the AU has an almost 41 screw relating 4 mols to the other 4. When this operation is carried out, 2 mols overlay 2 others almost perfect, while the other 2 overlay the other 2 by 180 degrees. So my AU packing is a pseudo-41 with apparent twinning. (The b dimension did not need halving, so my cell is 2x the size, if that makes sense). The data refines very well as P212121, and Rfree drops like a rock. Again, thank you so much for your suggestions, and Phenix is really wonderful! I have not included my ligand, and I can see a few spots where the model needs adjusting, but nothing majorly wrong. Why is my Rfree hanging so high? Is it becaues I have bad karma? Is it to do with the twinning? I am pretty sure my space group is right (based on the above info and the maps look fine; Phaser could not find a solution in P43). There isn't room for anything else in the cell. Any opinions or suggestions are most welcome as I wait for better xtals to grow... NCS restraints

I'm refining a twinned structure at 2.2A that has 6 copies in the ASU. I am using NCS, however the ncs restraints are so tight that they are keeping the chains identical even though this takes them out of the density. Are there any parameters I can adjust that will lessen the strength of these restraints? Taking away NCS completely is also not ideal. I guess I would like an equivalent of 'medium' or 'loose' NCS restraints as implemented in Refmac. Thanks, Chris
