Try turning them off in the phenix window (molprobity tab).  If you delete the generic object, they come back every time you use real space refine (or auto-fit rotamer, etc.) in coot.

Will “Delete All Generic Display Objects” in “Draw”->"Generic Display Objects…” do what you want?
