Did you use the R-free values from the previous refinement?  If you generated a new set, that can influence both values.

Okay, that makes more sense.  However, unless there is substantial
improvement in geometry (and maybe not even then), I still don't think
this is a good result.  It's difficult to know for sure without seeing
the "before" and "after" models.
