I am unable to refine three alternate conformations of a residue provided in PDB file prefixed before resname as A,B and C in Phenix dev-1370.
I don't think this is the source of the problem, but that version is nearly a year and a half out of date - please update to the 1.9 release or the most recent nightly build.
