I would like to superimpose a small organic compound (file format sdf) on a small peptide (file format pdb).

Is there a way to use phenix.superpose_ligands to this ?

Have you tried phenix.superpose_ligands? Did it work? Also, phenix.superpose_pds should do it. Pavel
