The fix for this (if this is what I think it is, it's more apparent on Macs (it seems to me)) is available in a pre-release and will be available in 0.9.1 (out real soon now).

If it's the same problem I sometimes encounter with Phenix on Windows then what I do is simply to press the "Open in Coot" button a second time and then it will load the map or the molecule you are working on.
