Unless I strip out the segid completely, I am running into problems when I add residues using Coot (which adds chainid, but not segid) and then follow up with refinement in Phenix.

Hm... newer versions of phenix.refine (after about May this year) shouldn't have this problem anymore. Which version do you have? Ralf
