Could somebody direct me to "saenger class" definitions used in base-pair
restraints for DNA/RNA.

http://bps.rutgers.edu/search/saenger_search As of a few months ago, it is no longer necessary to explicitly specify this in the input parameters - if left undefined, the appropriate class for each base pair will be automatically determined based on the current atomic distances. There may be ambiguity in a few cases where the starting model is poor, but it seems to work well most of the time. -Nat
