I would like to install/upgrade them in my current installation (I have a backup, of course ;-) Should I simply run: python /PATH-TO/cctbx_sources/libtbx/configure.py phenix in the /usr/local/phenix-1.24.1b directory and then do the: source setpaths.csh libtbx.scons or it should be done differently to keep the phenix installation working? I don't think that is a good idea, or even possible.
You can use the cci_apps package to use updated version of the (for instance) phenix.refine command line program.
You however cannot use the cctbx to upgrade phenix.
