MR: Apply rotation and translation to structure factors

Hello,
I am trying to use a cryo-EM map as a MR model for an Xtal data set. I have
calculated structure factors for my map using SFALL. And also used rotcross
and trans.com (from AMORE) to determine best possible rotation and
translation solutions. Is there is a program/script available that can be
used to apply those rotations and translation to structure factors ? Most
programs start with a coordinate file (pdb) as a model whereas my initial
model is a map. I tried to use Phaser but it didnot work out.
Any help would be highly appreciated.

Since you've already used SFALL to get F's from the map in the first place, I suggest using CCP4's MAPROT in order to put the map into the target unit cell. This might be a lot cleaner in the end, given how you're going to have to change the internal symmetry of your existing map-derived F's in the new unit cell context.
