Hi Alessandro, to get information about NCS in phenix.refine, please go to (PHENIX refinement manual): http://www.phenix-online.org/download/documentation/phenix/phenix/structure_... and search for "Using NCS restraints in standard refinement" paragraph. Basically all you need to do is to specify your NCS groups. Simulated annealing should preserve NCS restraints. Let me know if it is not the case for some reasons.
