Hi Colin, I haven't tried it, but yes, you should be able to do this If you specify two_fofc_in_rebuild=True then autobuild should use the phenix.refine map in rebuilding. Then you can tell phenix refine how to make a map (or how to do anything else you want to specify) with a standard phenix.refine parameters file "refine.eff" by saying: refine_eff_file_list=refine.eff Note that a few parameters in phenix.refine are specified directly by phenix.autobuild (they are listed in the autobuild manual) but by far most can be set with a refine.eff file.
