cbf files contain image data (to my knowledge).
mtz files contain reduced data (hkl, f-obs).
you need to use a data reduction suite for integration and scaling, such as
denzo/scalepack, mosflm, or xds.

The .cbf file(s) are your diffraction images from the pilatus detector. You will need to use something like iMosflm, XDS, HKL2000, or the xia2 pipeline to process these images to obtain your intensities, and further downstream processing to get your structure factors.
