I'm not sure I understood your question, sorry.. Are you saying that you believe your MTZ file contains 100% complete dataset but phenix.refine (or other Phenix tool) reports 50% ?

I had anomalous data but the completeness is around 100% after processing and when I do an mtz dump. I'm confused why I get a completeness of 50%. Thank you for any help you can provide.
