Yes, Phaser computes the structure factors using the supplied B-factors. All that really matters is the relative B-factors between different atoms, because the structure factors are normalized before they are used in molecular replacement calculations. Actually, B-factor adjustment is one of the useful things that can be done by the Sculptor program -- Gabor has found that increasing the B-factors of poorly-conserved and highly-exposed regions of the structure can increase the signal in molecular replacement searches.
