When the chemical input to elbow.builder is a PDB file (and some other formats) the determination of bond connections and more particularly the bond orders is not unambiguous. A questionable run will output a Python script file that defines the bond connections and orders. This can be edited and passed as input the a subsequent run to define the bonding.
