Starting structure as reference model - crashing in 1.10-2142

Hi, When I attempt to run a refinement in Phenix 1.10-2142 using the starting structure as a reference model, it crashes with the complaint that the reference (actually, the error states NCS - despite no NCS being present or enabled. I guess internally it's using the same code?) is too dissimilar to the model, and a calculated RMSD of >90 (degrees? I'm using torsion-angle restraints in any case). The same settings work without complaint on the same structure in dev-2006. I'm running from the GUI, checking "Reference model restraints" in the main phenix.refine window, and then "use starting model as reference" under "All parameters... Reference model restraints...". Ligand addition in COOT for later refinement in Phenix.refine

Greetings I am trying to place a ligand (CIT) in a protein model that already have some citrate ligands placed. I am doing this using Coot's option "get monomer", and after the fitting of ligand in the density I tried to refine the model using the ligand and the protein pdb as input models. Refinement did not start and I got an error message in Phenix- "Number of groups of duplicate atom labels:....." Could someone please explain how could I get past this error message and what is the correct way to add a ligand to a model that already has some of the ligands of the same type. Dear All, In the on-line phenix document, there is, "Should I use the MTZ file output by phenix.refine as input for the next round of refinement? The only time this is necessary is when you refined against a dataset that did not include R-free flags, and let phenix.refine generate a new test set. In this case, you should use the file ending in "_data.mtz" for all future rounds of refinement. You do not need to update the input file in each round, as the actual raw data (and R-free flags) are not modified". When we have phenic adding R-free flgas in the first time we process the mtz data by phenix.refine, besides the *data.mtz, phenix also create a *.mtz. In the future phenix.refine, can I refine by always using the *.mtz created in the R-free flag adding step, rather than refine by always using the *data.mtz created in the R-free flag adding step? What is the difference between that *data.mtz and that *.mtz? And what is the side-effect if in the future steps I refine by always using the *.mtz created in the R-free flag adding step? Dear Developers, Using the latest phenix nightly, I observed something odd in the phenix.refine UI, and I thought I should report it. If one unchecks Automatic ligand linking, this seems to not override its options, as the instructions in the Options window suggest. Specifically, if "Automatic Ligand Linking" is unchecked, but the "Link metals" is checked within its Options window, metal link restraints are still created. I checked the .geo file to confirm this. Phenix on Mageia

Hello, We are having a problem getting the display of the cycles of Phenix running on our Linux machines. I am running Mageia 4, but the problem first appeared when I added a new student and he started to run Phenix on Mandriva. When I changed to Mageia 4, I had to do a clean install, so everyone got new home directories. Then the problem appeared for all of us. This has gone in as a bug report (and I can send the message if that would help). The response was that we were using a character like “é” in the filename or directory. I do not think that we are. However, at the bottom of the bug report it does say "LATIN CAPITAL LETTER A WITH RING ABOVE = Ã…”, which sounds like the symbol for Angstrom. Has anyone else seen a similar problem and been able to fix it? Thank you, Marie

planarity between atoms of neighboring residues

Dear All, I would like to add restrains between two residues. I was trying to use geometry restrains planarity but I don't know how to select atoms from two different residues. I mean, I have: chain A resid 1 atoms: C5' C' and O1' chain A resid 2 atom: N1' I would like all 4 atoms to be planar. I found example only for atoms from the same residue. Can you help me? Dear Folmer, Thank you very much for your words. Yes! I refined the model after molecular replacement. Electron density is nicely defined for all residues including their side chains. There is no extra electron density. All refinement parameters are fine. Rwork and Rfree are around 22% and 25%, respectively. The model that I used for phaser was a homology model generated from a structure with 60 % sequence identity to my protein. I prefer to use homology model than providing sequence identity in phaser because I think that the local structural errors are more precisely defined in homology models. Thanking you again! Did you check the packing of the 2 molecules? Did you look at the electron density from phaser and see if some of it could look like an extra molecule? It is not impossible to have 70% solvent content, so I don't think you should be too worried, just investigate the result. You probably have another molecule there, phaser was just not able to find it, but you should be able to manually fit it easily. Btw, how similar is your model to your own protein? Coot mutation of Asp residue to isoAsp residue

Dear Phenixbb members, I suspect one Asp residue in my model may be an isoAsp (isomerization of Asp). I am asking if there is way to mutate Asp residue to isoAsp(isoaspartic acid) residue in coot GUI (I'm using coot 0.8.1 EL in Mac OS X10.10.5)? I know there is a mutation button on coot, but the mutated aa lists are all natural amino acids. If I have to delete the Asp residue first and then build isoAsp into the density map, is there a way in coot to build an isoAsp residue in map? Thanks ahead. Xiao

Different cell content than expected in Xtriage

Dear all, I am solving crystal structure of a protein of size 33.7kDa in space group P 43 21 2 at 2.25 Å resolution. Unit cells constants are 121.51 121.51 156.6 90 90 90. The cell content analysis in Xtriage showed 1050 residues (~ 3X 33.7 kDa) per ASU with 50 % solvent content, whereas the molecular replacement in mr-phaser produced a dimer (2X 33.7 kDa). When we consider a dimer per ASU, it should have approximately 70 % solvent content. Please suggest me whether solution is right or not. I shall appreciate your opinions. Kind regards, Bishal

Dear all A trivial question but just to be sure: For a structure phased and built using MR-SAD with a dataset collected at one wavelength and refined with a higher-resolution dataset at a different wavelength, how should the wavelength be reported in "Table 1"? And what if the higher-resolution dataset is not isomorphous to the anomalous dataset? Is it sensible to do MR-SAD first, redo MR with the better dataset against the MR-SAD model and then refine at the higher resolution (about 0.8 A better)? Thanks.

Dear All, I first run a default phenix.real_space_refine with the map and initial model, with the model got, I run phenix.real_space_refine with run=adp, I find for the second phenix.real_space_refine step with run=adp, it can gives a reasonable value of b-factors for each residues in the model, and it cannot modify the coordinates of any atoms in the model (in comparison with the model got by the default phenix.real_space_refine in the first step). I just read a Nature paper from David Baker group "Atomic-accuracy models from 4.5-Å cryo-electron microscopy data with density-guided iterative local refinement", it says "Because cryo-EM maps are frequently better in resolution in some regions than others, atomic B factors are fit against cryo-EM density data to maximize the real-space correlation between model and map". For Real-space B-factor refinement, the math functions used by that Nature paper include, ( f is a scattering factor fit to each element) My question is, does b-factor refine only give a reasonable b-factor to each atom or residue in the model (so that we know the displacement of each atom or residue), or besides giving reasonable b-factor, it can also change and optimize the x y z coordinates of each atom in the model, and the phenomenon I observed in phenix.real_space_refine on that it only gives reasonable b-factor without modification of the x y z coordinates was only limited to the case I see in phenix.real_space_refine? Strong anomalous signal but AutoSol fails

Dear developers I have a low resolution anomalous dataset which Aimless suggests has an effective resolution to 3.3 A and anomalous signal to 3.5 A. However, SAD phasing with AutoSol is not successful with the final R factor around 50 %. I also have another dataset collected at a remote wavelength without anomalous signal to 3 A but they are not isomorphous (> 2 A difference in c axis). The anomalous signal comes from the ligand heme c, which is bound covalently to the protein, so its occupancy should be 1. The protein is quite small with about 120 residues. Xtriage suggests an NCS of 6 to 20 with most likely number to be 13. Is there any reason why a reasonable solution cannot be found? There is no twinning. I am using the latest nightly 1.10 pre2124. Thanks.

Hi everyone, I am refining a structure of protein/ligand complex (2.75 Å) almost to the last stage. However, I found that some atoms of the ligand is too close to the protein (1.2 or 1.3 Å) after refinement. How should I avoid this? Should I use the "nonbonded_distance_cutoff" parameter? What the value should be set to? Another question is that at this resolution is it possible for me to refine the occupancy? Any suggestion is appreciated. Failed ADP refinement with active TLS and weight optimization

Hi, I am running into some strange issues with regards to ADP refinement especially when I am putting final touches on a structure for PDB submission. The problem manifests itself most prominent in the B-factor refinement of solvent, but also maps are affected and are becoming noisier, so I assume this problem affects the protein as well. I checked this against the current release 1.9 and the latest pre1.10 dev version, both versions show the issue. Refinement protocol includes individual_xyz, individual_adp, TLS and weight optimization. The problem I am running into is that the ADP of waters only changes by a global offset. The problem is tricky to spot but more evident when looking at solvent placed in coot with the default ADP (30). The ADP changes only by a global offset, no individual refinement takes place. Since the protein is refined by TLS the problem is not as evident, but as mentioned the fofc maps get noisier from cycle to cycle even though no manual change to the geometry was performed. To me an indicator that the B-factors are not refined properly. The problem can be circumvented by reverting back to isotropic B-factors and then refine with weight refinement for 5-10 cycles. After that TLS can be switched back on for a final polishing cycle. In stubborn cases I had to randomly assign B-factors close to Wilson-B and refine for more cycles to get out of the hole I refined myself into. Dear Crystallographers, In following the thread on Rfree reliability, and in the context of a structure I am currently polishing, I have started to wonder what is the ideal way to weight geometry versus R values. I had always thought the rationalization for using geometric restraints was actually to help R values to decrease eventually, since the truth about one’s protein structure is much more likely to agree with the thousands of molecules already solved than with the particularities of the model one has built or the reflection data under consideration. What happens, though, when one’s R values are, say, 2% or even 5% lower with less weight on geometry? It seems to me that this is a gray area, and it would be great to have some sort of general rule. I know that Phenix has a weight-optimization protocol which uses parallel runs with different weights, but I am curious what method is used to decide which one was best? There may not, however, be such a general rule, since I suppose this question is one we always encounter in science. For example, in fitting a few data points, when does one abandon the use of a linear model in favor of something more sophisticated? Or maybe, indeed, someone *has* discovered some reasonable way of approaching this? All the best, Jacob Keller

Anisotropic B-factors with Trucated Data

Dear Crystallographers, I have a dataset which was artificially truncated at 1.7 Ang by the limitations of our setup, but the resolution is probably 1.5 Ang or so. I would like to try running anisotropic B refinement in Phenix, but am not sure how to tweak to get this to happen. I know about the parameter:measurement ratio concept, but I think it may still be better than isotropic. NB the dataset is also 42% twinned. Radiation-sensitive dataset and molecular replacement

Dear all I have a crystal that diffracted to about 3.5 A for the first 5 degrees and rapidly decayed after that. With xia2, I can get a good dataset to 6 A (CC1/2, I/sigma etc.) using all the frames. I can also process the first good frames with obviously low completeness (20%). As I only want to check if molecular replacement can be done before investing time on experimental phasing (not expecting miracles here and not publishing this yet), should I bother running Phaser? The closest search model only covers about 20 % of the protein with 20 % identity. Thanks.

As a result several structural biology web services will be offline for a short while. Dear Tom, I found in the phenixbb exactly my case discribed as you wrote on July 22nd, 2013 on reply of Morten Grøftehauge: Hi Morten, Yes, you'll need to specify the start_point (otherwise it will start from the beginning considering the solutions you have in the .pkl file along with ones that it finds along the way). I don't know if rosetta3.5 makes a difference in mr_rosetta; I'd be happy to hear from anyone on this. All the best, Tom T but unfortunately after launching the command "phenix.mr_rosetta mr_rosetta_params.eff start_point=rosetta_rescore mr_rosetta_solutions=./rebuild_results.pkl" I get the following error message: Sorry: Unable to create temporary directory MR_ROSETTA_3 Error message is: The directory MR_ROSETTA_3 could not be created (it may already exist) but this looks not logical to me since I am in directory MR_ROSETTA_3 because I want to restart were the program stopped after the crash. Do I have to restart the program from within another directory or what ist the trick? I must admit I first started without the start_point=rosetta_rescore until I realized the program had started my job from the very beginning. Thus i killed the processes again and tried the above with the start_point included. weird problem with autosol

Dear all, I give autosol a list of HA sites generated with SHARP, an mtz file and the sequence of my protein and I get the following: "Invalid MTZ column_types for the given miller_array." DO you know if this is a bug? Or something else? my mtz contains all the relevant columns, so I don't understand why I get such a message. Thanks a lot in advance. Covalent Linker

We are currently trying to build a model that has a nonstandard ligand that is covalently bonded to two peptide chains. We've placed the ligand and linked it using Coot, but phenix.refine keeps removing the links. We generated the restraints using Elbow and wrote the .edits file using phenix.link_edits, but phenix.refine is still removing the links. We also tried turning on automatic ligand linking in phenix.refine, but that didn't work either. Any advice? Thanks. Courtney

Parameters of a metal ion do not change during refinement

I added a Cu(II) ion in a blob of density using Coot (this metal is used in crystallization solution). When I refined using phenix, I noted that occupancy does not change from the arbitrary value that I set in Coot, and negative density remains when refinement is complete. When I manually adjust occupancy to 0.3, phenix changes it to 0.29, and no negative density is seen, however B-factor does not move from my arbitrary setting of 30 in Coot. I worry if something is wrong in my refinement strategy. I thank any suggestion.Some additional information: my mtz is merged F's, resolution is 1.3 A, refinement strategy includes XYZ coordinates, Occupancies and Individual B-factors. Ezequiel

Suppose a 500-aa protein crystal structure has a flexible loop of 30 aas, and the loop fragment has a relatively high b-factor (above 100) in comparison with the whole protein b-factor. Is any refine strategy we can refine so that the b-factor of that loop fragment will be decreased? Smith

Phenix Autobuild error

Hi All, I am using Phenix autobuild (version 1.10pre on CentOS) and I failed with an error message (I put it below). My input experimental data (in MTZ format) is 2.5A, with space group C2, and 1 molecule per ASU (No NCS copies), the molecule contains two protein chains and one double-strand DNA (heterodimer protein bound to dsDNA). It seems to me the error is because in my model PDB there are different atoms in DNA with the same name. How can I fix this problem? Error message from phenix.refine: number of groups of duplicate atom labels: 4 total number of affected atoms: 8 group "HETATM 4930 O3' DT C 716 .*. O " "HETATM 5471 O3' DT C 716 .*. High B-factors and High Clash Score

Hi all, I am refining a structure that diffracted to 3.5 Angstroms and contains 6 monomers in the ASU. It is noteworthy to mention, in certain monomers, half their residues are missing (in other words no density). Initial b-factors after molrep were 118.585, R=0.32, and Rfree=0.40. Initial refinement was done with refmac and: mean b-value=117.344 R=0.31 Rfree=0.40 Refinement with Phenix (phenix-installer-dev-2054-intel-linux-2.6-x86_64-centos5) was performed and the Ramachandran plot was bad: OUTLIERS : 6.52 % ALLOWED : 13.67 % FAVORED : 79.82 % ROTAMER OUTLIERS : 7.18 % CBETA DEVIATIONS : 8 And final R=0.38 and Rfree=0.41. Phenix GUI big reporting

Folks One of the features of the Phenix GUI is the bug reporting which allows a user to send a program traceback. This allows the developers to zero in on the line that causes the problem but it is much easier if we have the inputs. This is why we ask that you include you email se we can work with you to resolve the problem ASAP. One of the weaknesses of the current system is that it relies on the user typing their email address correctly. If it is incorrect, we are sending replies that bounce. This happens occasionally and it's almost impossible to track the user down. We can also only assume, given that this misstyped user is sending in more reports, that he is getting frustrated. Announcing the 2015 EMDataBank Map Challenge

Dear PhenixBB List Members, EMDataBank/Unified Data Resource for 3DEM is pleased to announce the 2015 Map Challenge. All members of the Scientific Community--at all levels of experience--are invited to participate as Challengers, and/or as Assessors. Seven benchmark raw image datasets have been selected for the challenge. Six are selected from recently described single 3D electron microscopy single particle structure determinations with image data collected as multi-frame movies; one is based on simulated (in silico) images. Challengers are sought to create single particle reconstructions from the targets, and then to upload their results with associated details. Assessors are sought to participate in evaluating submitted reconstructions. Registration is now open for all interested participants. Challengers may submit maps between August and December. Before submissions open, all are encouraged to provide feedback on submission requirements. An open assessment period will commence in early 2016. To learn more about this challenge and to register, please visit http://challenges.emdatabank.org and click on "MAP CHALLENGE" in the menu bar. The map challenge is the first of two community-wide challenges being sponsored by EMDataBank this year to critically evaluate 3DEM methods that are coming into use, with the ultimate goal of developing validation criteria associated with every 3DEM map and map-derived model. Short contact with symmetry mate

Dear Phenix BB, I am refining a helical bundle structure where I have been obtaining an invariant short contact (close to 2A) at a Glu residue with Lys of symmetry related molecule of one helix of the bundle. I had been using Rigid body, TLS, occupancy and Indv ADP for the refinement (which gave the best Rfree values). If I include coordinate refinement the short contact seems to be gone rather with higher Rfree values. I ll appreciate some suggestions regarding this. Thank you in advance. The NIH, specifically the National Institute of General Medical Sciences, is in the process of considering how best to support the development of biomedical technologies, and access to those technologies. They have issued a request for information: http://grants.nih.gov/grants/guide/notice-files/NOT-GM-15-118.html This covers a very broad range of biomedical activities, including the development of new hardware and software for techniques such as NMR, crystallography, SAXS, and cryo-EM. It also includes the provision of technologies through facilities such as synchrotrons and other national research centers. For those of us in the US this provides an excellent, and rare, opportunity for researchers to voice their thoughts about how important technology development and national facilities are to the success of structural biology research. histidine flip in refinement

Hi all, We are trying to optimise a histidine interaction where NE2 would ideally make a hydrogen bond with an adjacent tyrosine hydroxyl. The starting point contains the hydrogen bond. However upon refinement the ring flips (chi2 x 180 degrees) to place the CE1 adjacent to the tyrosine hydroxyl. Hi Lu, could it be that you define a conflicting restraint? On one hand you want that O-C bond to be 1.44A (that's what I see on your picture), on the other hand you want that H to be reasonable distance apart from O (and not 1.14A). I would guess if you want to define that bond you nee to delete H first. Could this explain what you observe? Map alignment

All, Is it possible to align two structures and two maps without moving both to a P1 box? This seems to be the default, if not the only, option in Structure Comparison and Superpose Maps. pdb LINK record lost after phenix refine in GUI

Dear all, Although Custom geometry restrains was added (see log). After phenix refine, the link record was lost and there seem no bond between this two atoms (1.44 angstrom). Do you think this is a real bond? How to maintain this record? Any comment is appreciated! Best regards! simulated annealing composite omit map or iterative build composite omit map at 2.7A resolution

Dear Phenixbb members, I am thinking of generating a composite omit map for my whole structure model (the model is solved by phaser MR in CCP4 and refined by phenix.refine program, results of phenix.refine shows Rfree/Rwork is 27% / 20%. The resolution of data is 2.7A). From previous phenix posts and information from internet, I know there are four composite omit map types in Phenix: "simple"; "refine"; "simulated annealing" and "iterative build" composite omit map. Because I want to get rid of model bias as much as possible, I am thinking of choosing either "simulated annealing" or "iterative build" method, though I know it needs much longer time to run. I know "iterative build" composite map option is more powerful to get rid of model bias as I found in phenix manual that "A more powerful approach is to generate an "iterative-build" omit map (Terwilliger et al. 2008), which rebuilds the structure instead of annealing." But at the "autobuild-iterative guild omit map" manual it also said "The AutoBuild Wizard produces a refined model that can be nearly complete if the data are strong and the resolution is about 2.5 A or better. At lower resolutions (2.5 - 3 A) the model may be less complete and at resolutions > 3A the model may be quite incomplete and not well refined." My questions are: 1. As the resolution of my data is 2.7A, does this mean Simulated annealing composite map option is better for me in this case? 2. Inside phenix panel, there are two map tools for generating composite omit map, one is "Composite omit map" tool and the other is "Autobuild-iterative build omit map" tool. I tried the "composite omit map" tool with simulated annealing option with my refined model and original x-ray data, in the output file I only get 2mFo-DFc map (I know this is by default) but no pdb output, I am guessing this is because in this "composite omit map" tool my model is not modified (or refined) by the program, just the composite omit map is generated, am I right? If I am right, does this mean the following step is to open the output map in coot with my model, and do manual adjustment of the model in the regions which does not fit the map? 3. In the "autobuild-iterative build omit map" tool, there is also an option of "simulated annealing" composite omit map, is this option the same as the "simulated annealing" option in the "composite omit map" tool and will give the same output (just the 2mFo-DFc map by default, not modifying my model) ? 4. If I use iterative-build composite map with this 2.7A resolution, I'm guessing I will get a modified or refined pdb model output and a composite 2mFo-DFc map, but my model may not be complete because of the resolution, does this mean I have to manually add the missing part of model in the following step? 5. Is there an option to generate composite omit mFo-DFc map along with composite 2mFo-Fc map at the same time? Thanks ahead. Xiao

Dear All, I am using Phenix1.9-1962 version on Mac OS X 10.10.3. I notice in Phenix refinement or composite omit map GUI panel, there is an option for me to select data labels. I have two options of data labels: one is "Imean and SigImean"; the other is "F and SigF". My experimental data is from a single crystal diffraction set, after convert scale file (.sca) to mtz file using scalepack2mtz in ccp4, I have a mtz file output. I checked the mtz file using viewhkl program, it shows I have both Imean, SigImean, and F, SigF columns. Is there any difference between the data label choices in these phenix programs? Xiao

message after refinement

Dear all, after refinement of my nucleic acid structure with phenix.refine I get: "warning: rms deviation from ideal geometry (bonds and/or angles) is suspisciously high. You may need to optimize X-ray stereochemistry weighting" However when I move to the molprobity tab I see no outliers no anything... looking weird. I even more wonder where this comes from because the fact is that I had one refinement with no warnings or anything and today I repeated the same, exactly the same, except for the fact that I renumbered one of the chains. Now all out of a sudden (I know it doesn't sound scientific at all), I get this warning regarding the rmsd when I was actually considering that the refinement stage was over. Does anybody have a theory regarding where the problem might be here? Thanks a lot in advance.
