Issue resorting water chain

Dear bb, I'm using phenix.sort_hetatms to sort my water molecule chain based on their bfactor. My macromolecule and water chains are separated, and I'd very much like them to remain so. When adding *preserve_chain_id=True*, the program outputs: *"Warning: no corresponding macromolecule chain match for C 1"*. The program still writes the output pdb, but it changes the water chain name from "C" to "X", and it does not sort them by bfactor. I'm using Phenix 1.20.1-4487 My command is: *phenix.sort_hetatms file_name="refine.pdb" output_file="resorted_refine.pdb" preserve_chain_id=True sort_waters_by=*b_iso* Not sure where my mistake is. Advanced Methods for Ambient Crystallography at ESRF-EBS Workshop - 21-23 November 2023

Dear all The ESRF and EMBL Joint Structural Biology Group, with the support of EU project Streamline, is organizing a workshop on sample preparation, data collection and data processing for Ambient Temperature Crystallography. ESRF and EMBL have been laying the groundwork for the future development of this field with two main projects: the refurbishment of MASSIF1 (https://www.esrf.fr/MASSIF1), including a CrystalDirect Harvester, allowing full automation of single crystal RT data collection and the new ID29 (https://www.esrf.fr/id29) for Time Resolved Serial Crystallography experiments with microseconds X-ray pulses. This 2.5 days workshop will cover the different practical and theoretical aspects of room temperature data collection and structure determination on the first day, followed by practicals at the beamlines and data processing on the following days. A total number of 10 participants will be selected and we will accept a limited number of participants’ samples to be tested during the workshop. There is no registration fee and meals and accommodation during the workshop will be provided free of charge. Bursaries are available to cover travel expenses for the participants. Cryo_fit execution data test GTPases fails

Dear all, After installing cryo_fit in phenix and gromacs_cryofit on my Macbook Pro M1, I now try to test the code using the example data GTPase. The job encounters immediately a problem but the GUI suggests that the job is still running. The log suggest that the first step did not run successfully (below). I presume setting the topology of the protein but I don’t know. Another question is how is it possible to set other parameters for cryo_fit (like ff…) in the GUI or should I run it in command line ? If a user sees a message like "Fatal error: Atom xx in residue xx xxx was not found in rtp entry xx with xx atoms while sorting atoms." or "Fatal error: Residue xxx not found in residue topology database" Solution if these residue/atoms are important: Fix wrong names of atoms/residues. Running real_space_refine via phenix GUI will show which atoms need to be fixed. If gromacs amber03 force field doesn't have parameters for these residue/atoms, you may need to add appropriate parameters. If you added parameters, please email me (doonam.kim(a)pnnl.gov), I want to recognize your contribution publicly. Most MD simulation force fields do not support all kinds of rare residue/atoms. cryo_fit2 is under development to address this issue using phenix.eLBOW Solution if these residue/atoms are not important: Remove these "wrong" atoms/residues from user's input pdb file. Run cryo_fit again. Solution if user's input pdb file is big: Probably cryo_fit will change conformation just minimally, I would extract out these "wrong" atoms/residues from user's input pdb file, then add these extracted lines to cryo_fitted file later. Email phenixbb(a)phenix-online.org or doonam.kim(a)pnnl.gov for any feature request/help.

The position: The position seeks to strengthen ongoing activities in the our group related to the function and mechanism of sugar-transporting and hormone-transporting membrane proteins in plants (pedersenlab.dk). Hi phenix users, I started to add restraints to a large ribosomal file by using the file (in full) below. I encountered two issues: 1) The first one is: how to use this file in the GUI? It seems to get rejected while its accepted when I run phenix through the command line. 2) The second is: restraints involving water molecules with residue numbers > 9999 get rejected. We are not deterred! A number of the GRC ex-chairs and those nominated for chairing the next meeting feel that this opportunity for the diffraction methods community to come together is important enough that it should continue to happen, even without GRC support. We are therefore delighted to launch the “Not-the-GRC Diffraction methods in Structural Biology”. The topic of the meeting will be “Experiments and Measurements” and we have a great lineup of speakers in mind. We will also keep the focus on new ideas and so follow the protocol of not recording presentations and encouraging the presentation of unpublished data and ideas. With that in mind, this will be a small meeting (100-120 maximum) so there will be an application process and we will open registration in January 2024. We also want as many early career people as possible - the last GRC was refreshing and fun with a lot of new faces, and this is something we want to build on. Solving MR solution without sequence information

Hi all, I'm in a bit of bind here and am seeking some advice. For context, a former graduate student in our lab set crystal trays of an MBP fusion protein, the fused part after MBP being ~400 amino acids long. This region is also predicted to be mostly unstructured, but has a C-terminal SH3 domain. Our graduate student then graduated and before throwing out some of her trays a year or two later, we found some hits of the MBP fusion protein that actually diffracted to 2.9 Angstrom. I spent some time working on it after we collected the data (June 2021), but because I didn't know what crystallized specifically, it was impossible to phase, and replicating seemed next to impossible, too. The Matthew's coefficient was predicting ~130 amino acids in the ASU, space group C222 or C2221. Since whatever crystallized was clearly a degradation product of the MBP fusion, I tried phasing with SH3 domains and a lot of other things to no avail. As a final last ditch effort I eventually submitted the .mtz file to SBGrid to perform a Wide Search MR job, and low and behold it actually found MR solutions that had TFZ scores ~17 in space group C2221! So here's my current situation-I have been able to phase the data set using the MR search model, but again, I don't know what specifically it is that I've crystallized. I'm currently able to get the Rfree to ~0.4, but can't seem to improve it. I am really at a loss of what to do, since there are obvious backbone issues with the protein (as seen from iterative build composite omit maps), but every time I try to manually correct them it seems to make the Rfree worse. The MR solution does not align very well at all to the MBP fusion, only ~20 identity, and again, I don't know to which ~130 amino acids I crystallized out of the ~400 of the MBP fusion. Is it one continuous stretch, two copies of a shorter stretch, etc.? I tried phasing with a polyalanine model of the MR search model and then tried autobuilding just a polyalanine sequence to get the backbone right, but that doesn't seem to work. Autobuild also fails when trying to various fragments of the MBP fusion sequence. Other than opening coot and manually building the entire polypeptide chain, is there an easier method? I think that once the backbone is totally right the phases will improve so I can start putting in side chains, but I'm not sure. My latest effort is to just use Sculptor prior to Phaser in order to force the sequences to match, but again, I don't know precisely what sequence was crystallized. I have tried both the Phenix and CCP4 software suites, for reference. Any and all help would be much appreciated (and yield an acknowledgement on a paper, if this ever works). staraniso/phenix.refine

Dear all, I am trying to validate and then (hopefully) deposit a structure generated using the autoproc/staraniso staraniso_alldata-unique.mtz file as input for phenix.refine. Autoproc also produces a cif file ( Data_1_autoPROC_STARANISO_all.cif) specifically for deposition. Long story short, the PDB validation server complains about the lack of a freeR set for both files. I realized that, at least for the cif file, the r_free_flag is missing (but why does the .mtz for the isotropic dataset work??),so I then tried to use for validation the *.reflections.cif file that can be generated by phenix.refine. This file can actually produce a validation report, but I still have some questions: 1) Is it proper to use the .reflections.cif file for this purpose? During the upload I do see some errors (see pics); also, the final results show various RSRZ outliers in regions of the structure that look reasonably good by looking at the maps on coot, which seems odd ... 2) In case the *.reflections.cif is not adequate/sufficient for deposition (I sent an inquiry to the PDB, but they did not respond yet), can I just add a _refln.status column to the autoproc cif file (within the loop containing the r_free_flag) where I insert “f” for r_free_flag = 0 and “o” everywhere else? Our intention was to get feedback from our users first, then to announce the extended capability of aB_deposition_combine more broadly - but your question clearly shows that we should make that announcement sooner rather than later. Getting back to your message: although uploading either the phenix-generated mtz file or the mmCIF file generated by aB_deposition_combine would be acceptable to the OneDep system, we would highly recommend using those from aB_deposition_combine for several reasons. First of all, these files should already contain the data from Phenix but also provide additional data blocks with richer reflection data (and metadata!), going right back to the scaled and unmerged data without any cut-off applied. Furthermore, it should ensure that the correct data quality metrics (i.e. merging statistics) are included into the mmCIF files uploaded during deposition. Of course, you don't need to use aB_deposition_combine to generate such a set of mmCIF files (model and reflection data) - these are after all just text files - but the devil is often in the details. It may be useful to add some fairly general background information in order to avoid misunderstandings and false impressions - so here are some relevant points you may wish to consider. (a) The deposition of model and associated data into the PDB should allow for two things: (1) the validation of the current model and of its parametrisation on their own, as well as a check against the data used during refinement, and (2) the provision of additional data to allow further analysis of, and improvements to, the data handling as well as the model itself. For the first task one needs to deposit the data exactly as used by the depositor to arrive at the current model, i.e. the input reflection data (as used as input to the refinement program) plus all available Fourier coefficients (as output by that refinement program) needed to compute the maps used in modeling. The second task requires deposition of less and less "processed" versions of the experimental data - ultimately going back to the raw diffraction images. This might involve several sets of reflection data, e.g. (i) scaled, merged and corrected reflection data, (ii) scaled and merged data before correction and/or cutoff, and (iii) data scaled and unmerged before outlier rejection - plus additional variants. (b) When going from the raw diffraction images towards the final model, a lot of selection and modification of the initial integrated intensities takes place - from profile fitting, partiality scaling, polarization correction, outlier rejection, empirical corrections or analytical scale determination and error model adjustments, all the way the application of truncation thresholds (isotropically, elliptically or anisotropically), conversion to amplitudes (and special treatment of weak intensities) and anisotropy correction. There are often good reasons for doing all or some of these (with sound scientific reasons underpinning them - not just waving some "magic stick"), even if under special circumstances a deviation from standard protocols is advisable. What is important from a developer's viewpoint is to provide users with choices to influence these various steps and to ensure that as many intermediate versions of reflection data as possible are available for downstream processes and deposition. (c) At deposition time, the use of a single reflection datablock is often not adequate to provide all that information (e.g. refinement programs might output not the original Fobs going in, but those anisotropically rescaled against the current model - so a second block might be needed to hold the original Fobs data, free from that rescaling). If different types of map coefficients are to be provided, they too need to come in different mmCIF datablocks (2mFo-DFc and mFo-DFc for observed data only; 2mFo-DFc filled in with DFc in a sphere going out to the highest diffraction limit; 2mFo-DFc filled in with DFc for only the reflections deemed "observable" by STARANISO; F(early)-F(late) map coefficients for radiation damage analysis; coefficients for anomalous Fourier maps etc). So ultimately we need to combine (going backwards): the refinement output data, the refinement input data and all intermediate versions of reflection data (see above) ... ideally right back to the scaled+unmerged intensities with a full description of context (image numbers, detector positions etc). This is what the "Data Processing Subgroup" of the PDBx/mmCIF Working Group has been looking at extensively over the last months, and about which a paper has just been submitted. (d) autoPROC (running e.g. XDS, AIMLESS and STARANISO) and the STARANISO server provide multi-datablock mmCIF files to simplify the submission of a rich set of reflection data. autoPROC provides two versions here: one with traditional isotropic analysis, and the another for the anisotropic analysis done in STARANISO. It is up to the user to decide which one to use for which downstream steps. To help in combining the reflection data from data processing with that from refinement, and in transferring all relevant meta data (data quality metrics) into the model mmCIF file, we provide a tool called aB_deposition_combine: it should hopefully work for autoPROC (with or without STARANISO) data in conjunction with either BUSTER, REFMAC or Phenix refinement results. At the end the user is provided with two mmCIF files for deposition: (1) a model file with adequate data quality metrics, and (2) a reflection mmCIF file with multiple datablocks all the way back to the scaled+unmerged reflection data. (e) It is important at the time of deposition to not just select whatever reflection data file happens to be the first to make it through the OneDep system, as this can often lead to picking up the simplest version of an MTZ or mmCIF file, but to choose, if at all possible, the most complete reflection data file containing the richest metadata. Otherwise we simply increase the number of those rather unsatisfying PDB entries whose reflection data files contain only the very minimum of information about what they actually represent and what data quality metrics (such as multiplicity, internal consistency criteria etc) would have been attached to them in a richer deposition. *** Please note that the current OneDep system seems to complain about the fact that unmerged data blocks come without a test-set flag column: this looks to us like an oversight, since test-set flags are attributes belonging to the refinement process, so that it makes no logical sense to require them for unmerged data. This will probably requires some rethinking/clarification/changes on the OneDep side. A final remark: Instead of trying to give the impression that there is only one right way of doing things, and therefore only a single set of reflection data that should (or needs to) be deposited, it would seem more helpful and constructive to try and provide a clear description of the various "views" of the same raw diffraction data that can be provided by the various approaches and data analysis methods we have at our disposal. Together with more developments regarding the PDBx/mmCIF dictionary, and coordinated developments in the OneDep deposition infrastructure, this will enable better and richer depositions to be made, helping future (re)users as well as software developers. Many thanks to all those who followed up with me both on and off the list. I notice now that 1LKS structure factors include hkl indices that violate reflection rules for A1 (general: k + l = 2n). The reflections in violation would have to be removed in order to reindex to the well-known primitive triclinic for lysozyme. Knowing this, reindexing is not a viable option, so the update will need to be P1 with ncs (either via explicit coordinates or matrix set).

anomalous signal to ~5.1 - 4.5Å

Dear colleagues, During the past few days, I have been trying to perform Experimental Phasing (SAD) using AutoSol. I am really curious to know if any of you have ever had any successful experience for phasing with anomalous signal only to ~5.1 - 4.5Å. In this scenario, will you use the default value (2.38 Å) in the “high-resolution limit” option in AutoSol, or a higher value like ~ 3-4 Å? How will you set the options including NCS copies, thoroughness, and resolution for running HySS? Any replies and help will be greatly appreciated! Best, Damon

Looking for suggestions — cctbx/phenix seems not to be able to handle a triclinic lattice with centering. Specific Example: PDB entry 1LKS with cell parameters/space group “A 1”: CRYST1 31.970 65.080 27.250 94.57 111.56 82.98 A 1 2 A 1 diagram: http://img.chem.ucl.ac.uk/sgp/large/001bz1.htm <http://img.chem.ucl.ac.uk/sgp/large/001bz1.htm> Are there any other options for working with this data in phenix other than creating an explicit 2nd copy of the coordinates at x, 1/2+y,1/2+z and setting space group to primitive lattice P 1? The 3rd CCP4/BGU Workshop on Data Collection and Structure Determination, will take place at Ben-Gurion University of the Negev (BGU) in Beer-Sheva, Israel, between 26th February to 1st March, 2023. Isolate Protofilament from helical reconstruction

Dear PHENIX mailing list, I have a question regarding a helical reconstruction, done in cryoSPARC. Usually, I work with "normal" symmetric particles, and there I can simply run phenix.map_box to isolate the asymmetric unit. This is somehow not possible with a helical map. As we also don't have an atomic model yet, we cannot just crop it with map_box. In our helical reconstruction, we have helical twist (in degree) and the helical rise (in Å) and a additional point group symmetry. We would like to isolate a single protofilament for further model building. Is this in principle possible in PHENIX? Additionally, is there a way to rebuild the helical structure, analogous to apply_ncs? Thanks Christian

Douse adding waters with overlapping residue number

Dear phenix developers, When I run phenix.douse it assigns the waters to the closest chain, but it also attributes them the residue number 0, 1, 2, 3, 4…. which overlaps with the protein residues. Is this a bug? My workaround is to run phenix.sort_hetatms right after and it renumbers them correctly. I am on phenix version 1.20.1-4487-000 Thanks! The Laboratory of Biomolecular Structure and Function (LBSF) at the University of Oklahoma Health Sciences Center (OUHSC) seeks an experienced crystallographer to run the daily operations of the LBSF. The position is at the Staff Scientist level. The candidate will be responsible for working with PIs to advance their structural biology projects. These efforts will include routine technical operations, developing new protocols to overcome challenging problems, and training the staff of user labs in protein purification, crystallization, data collection, and structure determination. The ideal candidate for this position will have a PhD and ten years of experience in macromolecular crystallography, a strong work ethic, and the ability to independently carry out each step of the standard crystallographic study workflow: this a service position, not a training position. The candidate will not be expected to write grant applications to support their position. Pluses in a candidate's background include experience with instrument repair, eukaryotic protein expression, membrane protein purification and LCP crystallization, Cyro-EM, microED, SAXS, SANS, XAFS, NMR, or XFELS. The LBSF is part of a suite of core labs supported in part by the OUHSC Vice President of Research. The LBSF is also part of the Biomolecular Structure Core (BSC) for the Oklahoma Center of Biomedical Research Excellence in Structural Biology (OCSB), which is based on the main campus in Norman. The OCSB was awarded five more years of NIH funding in May 2022. The BSC has contributed to the awarding of 26 million dollars in grant funding and 36 publications in the past ten years. Bond angle outliers missing from the list

Hi! I performed a real space refinement on my EM map and my validation summary indicates that I have 17 bond angle outliers. However, when I check on the MolProbity tab, Geometry Restraints, it only shows me one of them (and it still says there are 17). Is this a bug or something else? Hi, All, I have a structure calculated with NMR restraints but it has quite some geometry violation, such as torsion angles, clashes etc. The structure has a small molecule ligand bound. Is it possible to add an CIF file for the ligand and use phenix.geometry_minimization to idealize/optimize the protein structure? I have tried the following and phenix reported an error for missing CIF file. phenix.geometry_minimization model.pdb pdb_intepretation.apply_cif_restraints.restraints_file_name=ligand.cif what would be the correct syntax to add ligand cif for this geometry_minimization? Or what would be the proper way to idealize/optimize a protein structure with ligands present? The structure optimization during NMR calculation is not good enough in my case. Thanks! The workshop is limited to 25 participants, and everybody who is interested is welcome to apply. The workshop program will be suitable for last-year PhD students, as well as postdoctoral researchers and young scientists in their first years of research. The workshop will concentrate on practical aspects of data collection, structure solution, model building, refinement and validation. Modern methods, benefiting from structure prediction with AlphaFold-2, as well as more traditional approaches to Molecular Replacement and Experimental Phasing will be considered in detail. In addition, all participants will have an opportunity to carry out remote data collection at Diamond Light Source on their own samples. A team of leading structural biology software developers from around the world will present lectures and tutorials and will also be available to help participants with their own projects, such as processing own data and solving structures during hands-on sessions of the workshop. Responsibilities will include protein production, fragment screening by NMR, and all aspects of x-ray crystallography including preparation of protein-ligand complexes, crystallization, home/synchrotron data collection, and structure determination. Additional experience in molecular biology including construct design, cloning, site-directed mutagenesis and modeling is a plus. The ideal candidate should be self-motivated and be able to communicate efficiently in a highly collaborative environment. Phenix secondary structure restraints bug

When using phenix.secondary_structure_restraints (from command line, not sure if it's different in GUI) ss_by_chain flag is ignored when using default method (ksdssp, even if explicitly selected). Works fine when mmtbx_dssp is used though. Details: > phenix.secondary_structure_restraints model.pdb format=pdb ss_by_chain=False only produces intrachain beta sheets. > phenix.secondary_structure_restraints model.pdb format=pdb ss_by_chain=False search_method=mmtbx_dssp produces both intrachain and interchain beta-sheets. I am fairly certain this is not KSDSSP bug per se, since output of $PHENIX/build/ksdssp/exe/ksdssp model.pdb contains interchain beta-sheets. This is with 1.20.1-4487.

Dear phenixbb: The SSRL/LCLS User's Meeting will be September 26-30, 2022. It will be virtual again due to COVID, but the of the sessions will be recorded live. We will have 27 workshops, 3 poster sessions, and 3 plenary sessions. Distinguished plenary speakers include Drs. John Helliwell and Linda Young. There will be several poster prizes. The BioXFEL prizes are not limited to work done at LCLS.
